x <- numeric(0) for (...) { x[length(x)+1] <- ... } works. You can build a matrix by building a vector one element at a time this way, and then reshaping it at the end. That only works if you don't need it to be a matrix at all times. Another approach is to build a list of rows. There is a fairly straightforward way to load older versions of packages, and that is to use the 'groundhog' package. It's still hard to figure out what you want. If you have two vectors you can compute their (2x2) covariance matrix using cov(cbind(x,y)). If you want to compute all pairwise squared differences between elements of x and y you could use outer(x, y, "-")^2.
