How to build phylogenetic tree by R program from distance any distance matrix
Hello R users,
Can any one please help me to find a way to build phylogenetic tree by R
program from any distance matrix.
Suppose I have a data like :

ccf (cross correlation function) problems
Hello everybody,
I am sorry if my questions are too simple or not easily understandable. I’m
not a native English speaker and this is my first analysis using this
function.
I have a problem with a cross correlation function and I would like to
understand how I have to perform it in R.
I have yearly data of an independent variable (x) from 1982 to 2010, and I
also have yearly data of a variable

Calculating & plotting a linear regression between two correlated variables
Hi,
I have a Community (COM) composed of 6 species: A, B, C, D, E & F.
The density of my Community is thus (Eq.1): dCOM = dA + dB + dC + dE + dF
I would like to calculate and plot a linear regression between the density
of each of my species and the density of the whole community (illustrating
how the density of each species varies with variations of the whole
community).
For example, I would

ordering of factor levels in regression changes result
I was surprised to find that just changing the base level of a factor variable changed the number of significant coefficients in the solution.
I was surprised at this and want to know how I should choose the order of the factors, if the order affects the result.
Here is the small example. It is taken from 'The R Book', Crawley p. 365.
The data is at

Negative variance with lavaan in a multigroup analysis.
Hi list members,
I saw a couple lavaan posts here so I think I?m sending this to the
correct list.
I am trying to run a multigroup analysis with lavaan in order to
compare behavioural correlations across two populations. I?m following
the method suggested in the paper by Dingemanse et al. (2010) in
Behavioural Ecology.
In one of the groups, lavaan returns negative variance for one path

I have a data set that consists of pathogen population sizes on
individual plant units in an experimental field plot. However, in
order to estimate the pathogen population sizes I had to destroy the
plant unit and could not determine if that plant unit became diseased
or to what extent it would have become diseased. I

Interpreting summary of lme
Dear mixed-modelers,
I have built a mixed model and I'm having serious trouble with interpreting
the output.
I want to test differences in the coefficient of variation (CV) of light
across 3 tree crown exposures (Depth). I have measured direct and diffuse
radiation (RF) and I want to test for differences for each kind of radiation
between crown exposures, as well as differences between

write.table problem
Dear R helpers,
I have been using the loadings function from the multiv library and I
get the typical output (see below). When I try to export these results
to a file using a write.table() I get the following error message
"Error in as.data.frame.default(x[[i]], optional = TRUE) : can't coerce
loadings into a data.frame" Any idea why write.table is doing that and

local routing puzzle
hi everyone
I'm having a bit of a puzzle on one centos system, I have
four interfaces:
nm-team1 10.5.6.100
em1 192.168.2.17
em2 192.168.2.18
p3p3 172.25.12.222
I do:
ping 10.5.6.17 -I em1
PING 10.5.6.17 (10.5.6.17) from 192.168.2.17 em1: 56(84)
bytes of data.
64 bytes from 10.5.6.17: icmp_seq=1 ttl=64 time=0.367 ms
the same for -I em2, for -I em1 and naturally for -I
nm-team1 - all good.

[LLVMdev] 2008-01-25-ByValReadNone.c Failure
Hi all,
I'm seeing this failure on my PPC G4 box running TOT with llvm-gcc
4.2. Is anyone else seeing this? I'm sure it's related to the byval
stuff that's recently gone into LLVM. I'm attaching the output of
this command:
$ llvm-gcc -emit-llvm -O3 -S -o - -emit-llvm /Users/wendling/llvm/

Pasting the code right into the email is usually safest, though you DO have to post using plain text (as the Posting Guide indicates) or your code may get mangled by the automatic html format removal.

OK, Let's try this again! Here is the reproducible script; it is long because I had to copy the panel dataset here. My question is related to systemfit; I don't know how to get the result for the entire panel.

Unless there is good reason not to, always cc the list -- there are lots of
smarter folks than I on it who can help.
I may or may not have time to look at this. Hopefully someone else will.
