The major change for developers is that libR.dylib is now inside /Applications/StartR.app/RAqua.app/Contents/Frameworks and at build time the linker sets this path as install-name for libR.dylib This only happens if you configure with flag --with-aqua and, of course, it make sense only if you use make install-aqua.
