Prototype is a client-side library. You place it in a Javascript
include file. You do not need to "integrate" it with any server-side
language.
As far as Ajax goes, you make a call to the server and the server
spits out the response. You either display the result as HTML or you
process the response as data. Which language the server runs is
irrelevant.
