trouble with is Yugioh Virtual Desktop 9.0, Release Candidate 1, Test Build 4
specifically. You can get the Beta 12 download (which you need since the Test
Build download doesn't contain every necessary file) here:

site's forums, but the only answer I've been given is "Wine is
missing some runtimes". Which runtimes are missing and how to fix this
problem hasn't been stated, though, even though this seems to be a common
problem for Linux users.

packaged with the program and putting them in Wine's system32 folder (making
sure not to copy over any already-existing files) and trying again, but that
didn't work. I then tried configuring Wine to run all the necessary files
as Native then Builtin, and while the program still doesn't run, it now
gives a different error:

triggered the change, but that's as far as I've gotten, and neither
internet searching nor browsing this site has given me any further clue as to
what to do. So I decided to ask and see if people with more Linux and Wine
experience than I have can figure out how to make this program work.

You might try filing a bug report for the issue, but do so with a clean prefix
and no dll overrides. Provide the link to the download and a description of the
steps taken to reproduce the problem. Attach the terminal output if there is
any.
