Sweve/cacheSweave
Hi there I have a problem with using Sweave in combination with the option driver = cacheSweave. Whichever code I try to run - when it comes to converting the tex file into pdf it comes up with the same errors (\csname \endcsname errors). Does anybody have an idea what it going wrong? > Sweave("pgfSweave-example.Rnw",driver = cacheSweaveDriver) Writing to file

Finding Sweave.sty and other problems
Hi, I've just tried to run example-3 from Friedrich Leish. I'm using R 1.8.1 and MiKTeX 2.2 on Windows XP. I go === > library(tools) > Sweave("example-3.Snw") Writing to file example-3.tex Processing code chunks ... 1 : term hide 2 : echo term verbatim 3 : term tex 4 : term verbatim eps pdf You can now run LaTeX on example-3.tex === The file example-3.tex

problem building dvi and pdf documentation on Darwin 10.2.6
I just installed R-1.7.0 on Darwin 6.6 (a.k.a. MacOS 10.2.6). 'make' and 'make check' run without any problems. 'make info' builds with no complaints, but 'make dvi' and 'make pdf' fail. I get refman.dvi and refman.pdf OK (with some warnings from pdftex that some names are referenced that do not exist), but R-FAQ.{dvi,pdf} fails as shown below. Attempts

about multi-optimal points
Hi R users, I have some sets of variables and put them into one dataframe, like in the following. How to choose a specific set of pareto front, such as 10 from the current datasets (which contains more than 100 sets)? And how to show the 10 points on one figure with different colors? I can put all the points on one figure though, and have the code below. I drew two ggplots to show their

Problem Sweaving vignettes: MiKTeX's texi2dvi reports errors
Hi, I am trying to create a Bioconductor package. Everything installs and checks fine. Now I'm on my last step, which is to create a vignette. I'm trying to test the Sweave process, to make sure I can build a vignette. I am stuck at the texi2dvi stage, which fails when I try to process the example Sweave-test-1.tex file. I am using Windows binary R distributions, and have the same

Problems converting output from Sweave to PDf
I am having trouble converting the output from Sweave into a valid PDF file. I have created a simple .Rnw file which will become a full vignette at some point, but during the intermediate testing, I got errors from texi2dvi. This is what I have done. 0) Using a Windows Xp system 1) Created a file called GeneSpring.Rnw 2) Convert this to Tex using Sweave("GeneSpring.Rnw") from within R

CentOS 7 issues with pdf manual / tex conversion
On a CentOS 7 machine, I am at a loss with respect to an inability to run a full R CMD check as anything involving tex files ends in tears. We followed the README at CRAN and installed a large number of tex-live packages on this machine. But when a manual is created, we end up with what follows below. Here, I chopped some of the error messages, the key seems to be 'Insufficient extension

about multi-optimal points
HI lily, for the colouring of individual points you can set the colour aesthetic. The ID is numeric so ggplot applies a colour scale. If we cast ID to a factor we get the appropriate colouring. test_df <- data.frame(ID = 1:20, v1 = rnorm(20), v2 = rnorm(20), v3 = rnorm(20)) ggplot(data=test_df, aes(x=v1,y=v2, colour = as.factor(ID))) + geom_point()+ theme_bw()+ xlab('Variable 1')+

Newbie help with Sweave
I think I've gotten my Emacs/Sweave/R system set up correctly, thanks to Vincent and Jim, but I haven't been successful getting my first document produced. I'm trying to use one of Friedrich Leisch's examples, http://www.ci.tuwien.ac.at/~leisch/Sweave/example-1.Snw. I cut and pasted the text into a document sweaveexample.Rnw in Emacs. It seemed to be processed successfully with R:

par(fig) problem
hello R-users, I'd like to plot four graphics on the same page but with different sizes. I've tried to use : par(fig=c(0,0.5,0,0.6)) plot(fig1) par(fig=c(0.5,1,0,0.6)) plot(fig2) etc... but when a figure is plotted, it erase the previous. I've tried to pass 'new=T' to plot function but it's not possible. What can I do ? is it a bug ? I've already reported this a 2 or

plot problem
Hello. I'm pretty much new to R and I'm trying to produce some figures. It seems to me, that R has some asynchronous way of plotting figures. When I run this code: #constructs the semivariogram of SC1929 vgm1 <- variogram(SC1929~1,~U+V,puerto.map$att.data) # trying to make new plot dev.set(which=dev.next()) plot(vgm1) title(main="Semivariogram",font.main=4)

Questions about sweave...
Evening all: I'm taking a little time to experiment with R, Sweave, and Miktex/LaTex but I've run up against some problems and -well- I hope that there are some on the list who might have some suggestions. This will be kind of wordy as I will include the complete files involved as I'm just not sure what I'm looking for. Apologies at the outset. I created the source file

help required for GO Annotation problem
Hello, I basically want to use R-help, and post some problems which I am facing. The Ref is a well known Genome Biology paper "Bioconductor: open software development for computational biology and bioinformatics" by Robert C Gentleman et al., 2004. Generating Heatmaps till Fig2 is working so I think esetSel is not the problem.. However, for generating the Figure 3, for GO annotations the

Rgui maintains open file handles after Sweave error
Hello Folks, When I run the document below through sweave, rgui.exe/rsession.exe leaves a file handle open to the sweave-001.pdf graphic (as verified by process explorer). Pdflatex.exe then crashes (with a Permission Denied error) because the graphic file is locked. This only seems to happen when there is an error in the sweave document. When there are no errors, no file handles are left open.

How to set the dimension of a matrix correctly?
Hi all, I use kriging to interpolate the precipitation from stations, but the map of this results show lots of stripes. (please see the attachment)I think there's something wrong with the setting of the dimension of this matrix, however, I have no idea how to know or test to see if this setting is correct or not.I've tried to switch the latitude and longitude, but still got the same

Updating a hexbinplot
Dear all, Considering this simple example of hexbinplot: mixdata <- data.frame(x = c(rnorm(5000), rnorm(5000,4,1.5)), y = c(rnorm(5000), rnorm(5000,2,3)), a = gl(2, 5000)) fig <- hexbinplot(y ~ x | a, mixdata) print(fig) update(fig, colramp = BTC) produces a bad (non-updated) legend. Compare it with: hexbinplot(y ~ x | a, mixdata, colramp = BTC) What
