plotting other axes for PCA
Hi R-community,
I am doing a PCA and I need plots for different combinations of axes (e.g.,
PC1 vs PC3, and PC2 vs PC3) with the arrows indicating the loadings of each
variables. What I need is exactly what I get using biplot (pca.object) but
for other axes.
I have plotted PC2 and 3 using the scores of the cases, but I don't get the
arrows proportional to the loadings of each variables on

Biplot for PCA using labdsv package
Hi everyone,
I am doing PCA with labdsv package. I was trying to create a biplot graphs
in order to observe arrows related to my variables. However when I run the
script for this graph, the console just keep saying:
*Error in nrow(y) : element 1 is empty;
the part of the args list of 'dim' being evaluated was:
(x)*
could please someone tell me what this means? what i am doing

biplot package
Dears,
I've been learning biplot (Gabriel, 1971) and I found the function 'biplot', inside of the package 'stats',
useful but, a bit limited.
So, I'm thinking to start a colaborative package to enhance this methods to other multivariate methods. In this
way, I would like to start it, making public a new function (biplot.pca, still in development, but running)
that make

[PATCH] pm : provide CC7/PC2 residency
x86 pm : provide CC7/PC2 residency
Sandy bridge introduces new MSR to get cc7/pc2 residency (core C-state 7/package C-state 2). Print the cc7/pc2 residency when on sandy bridge platform.

PCA on high dimentional data
Hi:
I have a large dataset mydata, of 1000 rows and 1000 columns. The rows
have gene names and columns have condition names (cond1, cond2, cond3,
etc).
mydata<- read.table(file="c:/file1.mtx", header=TRUE, sep="")
I applied PCA as follows:
data_after_pca<- prcomp(mydata, retx=TRUE, center=TRUE, scale.=TRUE);
Now i get 1000 PCs and i choose first three PCs and make a

Condensed PCA Results
Hello all,
I'm currently using R to do PCA Analysis, and was wondering if anyone knew the
specific R Code that could limit the output of the PCA Analysis so that you
only get the Principal Component features as your output and none of the
extraneous words or numbers that you don't want.
If that was unclear, let me use linear regression as an example:
"lm(y~x)" is the normal

reflecting a PCA biplot
Hi Listers,
I am trying to reflect a PCA biplot in the x-axis (i.e. PC1) but am not
having much success. In theory I believe all I need to do is multiply the
site and species scores for the PC1 by -1, which would effectively flip the
biplot.
I am creating a blank plot using the plot command and accessing the results
from a call to rda. I then use the calls to scores to obtain separate site

PCA analysis
Hi,
I have a problem with making PCA plots that are readable.
I would like to set different sympols instead of the numbers of my samples or their names, that I get plotted (xlabs).
How is this possible? With points, i don“t seem to get the right data plotted onto the PCA plot, as I do not quite understand from where it is taken. I dont know how to
plot the correct columns of the prcomp

prcomp - principal components in R
Hello, not understanding the output of prcomp, I reduce the number of
components and the output continues to show cumulative 100% of the
variance explained, which can't be the case dropping from 8 components
to 3.
How do i get the output in terms of the cumulative % of the total
variance, so when i go from total solution of 8 (8 variables in the data
set), to a reduced number of

R and S-Plus got the different results of principal component analysis from SAS, why?
Dear Rusers,
I have met a difficult problem on explaining the differences of principal
component analysis(PCA) between R,S-PLUS and SAS/STATA/SPSS, which wasn't
met before.
Althought they have got the same eigenvalues, their coeffiecients were
different.
First, I list my results from R,S-PLUS and SAS/STATA/SPSS, and then show
the original dataset, hoping sb. to try and explain it.

Conversion of symmetry matrix into a vector
Dear R users,
I am not good in R-language programming. So, i need your help.
I want to convert my lower-triangle value of symmetry matrix into a vector with their row and column name.
I found a function called "sm2vec" in "corpcor" package but it give only a vector of values but not row and column names. But i also want ROW and COLUMN name together with their corresponding

A question about hosts files
Hi there!
I'm super-happy because I've just finished my semi-auto configurator for
Windows machines ^^
I've got a question: must all the users of a VPN share all together
their hosts files?
i.e.
PC1 is linked to PC2 -> PC1 and PC2 must have both /hosts/PC1 and hosts/PC2
PC2 is linked to PC3 -> PC2 and PC3 must have both /hosts/PC2 and /hosts/PC3
Must PC3 have /hosts/PC1

Label 2 groups in PCA different colours
Hi,
I'm wanting to do a PCA on some data which is comprised of two different
groups (to see how well the groups are discriminated). Is there a way to
change the colour of the datapoints in a biplot so that I can easily see
which group is which (eg objects 1-100, red, 101-200, black).
Might be simple, but I'm new to R and can't seem to find how to do this.
Thanks.

change pch in 3dplot, export graph
Hello I was wondering if anyone has been able to change the pch value for
points in 3dplot()? I am able to change point colors just not symbol types.
I have included a portion of my code below. I realize this won't work
outside of my script, but thought, maybe there is something obvious that I
am doing wrong. Also is it possible to utilize the interactive feature of

Using eval in multinom argument
Hi,
I am having difficulty entering a 'programmable' argument into the multinom function from the nnet package. Interactively, I can get the function to work fine by calling it this way:
z1=multinom(formula = class.ind(grp[-outgroup])~ (PC1 + PC2 + PC3), data=data.frame(scores))
However I need to be able to change the number of variables I am looking for in 'scores' and so am
