PCA and % variance explained
After doing a PCA using princomp, how do you view how much each component
contributes to variance in the dataset. I'm still quite new to the theory of
PCA - I have a little idea about eigenvectors and eigenvalues (these
determine the variance explained?). Are the eigenvalues related to loadings
in R?

rgl: plot3d and ellipse3d
Hi
I'm trying to make a 3d plot showing a point cloud, the corresponding
data ellipse
and the principal axes of the ellipse as vectors.
library(rgl)
data(trees)
cov <- cov(trees)
mu <- mean(trees)

In this step, an extra box is added. I've tried using box=FALSE, but it
has no effect.

Label 2 groups in PCA different colours
Hi,
I'm wanting to do a PCA on some data which is comprised of two different
groups (to see how well the groups are discriminated). Is there a way to
change the colour of the datapoints in a biplot so that I can easily see
which group is which (eg objects 1-100, red, 101-200, black).
Might be simple, but I'm new to R and can't seem to find how to do this.

sdev value returned by princomp function (used for PCA)
Dear all,
I have a question about the 'sdev' value returned by the princomp function (which does principal components analysis).
On the help page for princomp it says 'sdev' is 'the standard deviations of the principal components'.
However, when I calculate the principal components for the USArrests data set, I don't find this to be the case:

Write lower half of distance matrix only
Hi,
I'm very new to R. I want to know if there is any way to write only the
lower half of a distance matrix created in R to a csv file for example. I
get the 'cannot coerce class "dist" into a data.frame' message when I try.
I have used as.matrix and can write to a file this way, but as a full
matrix.
The reason I only want the lower half is that I've been doing some

Biplot for PCA using labdsv package
Hi everyone,
I am doing PCA with labdsv package. I was trying to create a biplot graphs
in order to observe arrows related to my variables. However when I run the
script for this graph, the console just keep saying:
*Error in nrow(y) : element 1 is empty;
the part of the args list of 'dim' being evaluated was:

prcomp eigenvalues
Hello,
Can you get eigenvalues in addition to eigevectors using prcomp? If so how?
I am unable to use princomp due to small sample sizes.

Questions about results from PCAproj for robust principal component analysis

I have been looking at the PCAproj function in package pcaPP (R 2.4.1) for
robust principal components, and I'm trying to interpret the results. I
started with a data matrix of dimensions RxC (R is the number of rows /
observations, C the number of columns / variables). PCAproj returns a list

Adressing list-elements
Dear all,
I'm using R 2.8.1 under Vista.
I programmed a Simulation with the code enclosed at the end of the eMail.
After the simulation I want to analyse the columns of the single
simulation-runs, i.e. e.g. Simulation[[1]][,1] sth. like that but I
cannot address these columns...
Can anybody please help?

rgl: ellipse3d with axes
Last week I asked about data ellipses with rgl:::ellipse3d() with lines
showing the principal axes.
(The goal is a visual demonstration of PCA as a rotation of variable
space to component space.)
I was trying, unsuccessfully, to use princomp() to generate the PCA axes
and plot them using
segments3d:

Can't reproduce clusplot princomp results.
Dear R folk:
Perhaps I'm just dense today, but I am having trouble reproducing the
principal components plotted and summarized by clusplot. Here is a brief
example using the pluton dataset. clusplot reports that the first two
principal components explain 99.7% of the variability. But this is not what
princomp is reporting. I would greatly appreciate any advice.

Screeplot
I'm trying to make a screeplot including the Cumulative Proportion of
the Variance, something that can easily be done in S-Plus with
'screeplot(pc.object,cumulative=T)'. How can I access the Proportion of
Variance in an princomp object and how could I get the Cumulative
Proportion of the Variance on the screeplot?

R vs SPSS output for princomp
Hi,
I am using R to do a principal components analysis for a class
which is generally using SPSS - so some of my question relates to
SPSS output (and this might not be the right place). I have
scoured the mailing list and the web but can't get a feel for this.
It is annoying because they will be marking to the SPSS output.

Hello,
I am using function princomp from the package psych.
I have my principle component object mypc:
mypc <- princomp(covmat=mycor)
plot(mypc) # shows me a screeplot
Question: how could I actually see the values displayed in the screeplot. I
don't mean on the graph - I just want to know the actual value for each
component (e.g., 10, 3.2, 1.8, etc.)

varimax rotation difference between R and SPSS
Hi,
I am puzzeled with a differing result of princomp in R and FACTOR in
SPSS. Regarding the amount of explained Variance, the two results are
the same. However, the loadings differ substantially, in the unrotated
as well as in the rotated form.
In both cases correlation matrices are analyzed. The sums of the squared
components is one in both programs.
