NaN causes "error in fitter" with cph.calibrate from pkg Design
I have been attempting to use cph models to get better calibration
of my models for which I had originally used logistic regression. I
tried running with 40 repetitions and got an error. I then tried 500
repetitions (thinking that the NaNs in the output below might be
caused by that choice) and then let my computer crunch for several
hours and got only the same error message and

Processing a list of fit objects
Hi, I have a list of fit objects (fit objects from HMISC functions)
I create elements in the list in this way
lrm.sumtot <- lrm( ae7bepn ~ trarm + sumtot , data=sd.fix)
lrm.list[['lrm.sumtot']] <- lrm.sumtot
And I can run (anova(lrm.sumtot))
The following also gives the anova I'd expect
zz <- lrm.list[['lrm.sumtot']];anova(zz)
And similarly for the summary

coxreg vs coxph: time-dependent treatment
Dear List,
After including cluster() option the coxreg (from eha package)
produces results slightly different than that of coxph (from survival)
in the following time-dependent treatment effect calculation (example
is used just to make the point). Will appreciate any explaination /
comment.
cheers,
Ehsan

Specifying random effects distribution in glmer()
I'm trying to figure out how to carry out a Poisson regression fit to
longitudinal data with a gamma distribution with unknown shape and
scale parameters.
I've tried the 'lmer4' package's glmer() function, which fits the
Poisson regression using:
library('lme4')
fit5<- glmer(seizures ~ time + progabide + timeXprog +
offset(lnPeriod) + (1|id),

summary statistics
Hi all,
I'm wondering if there is a function that can return summary statistics:
N=total number of observation, # missing, mean, median, range, standard
deviation.
As I know, summary() returns some of info I've mentioned above.
Thanks,
SY

calling objects in a foreloop
I want to organize outputs from several regressions into a handy table. When I
try the following, each of my "fit_s" is replaces instead of read. Is there a
way to read from the regression summaries that does not require writing
separate lines of code for each?

how to rotate a triangle image(ZMAT) ?
Hello R users...
how to align this Zmat (triangle image) in X axis?
I would like that the triangle's base become in the X
axis and
the triangle's height become in the Y axis
Is there some trick for make this?
Thanks.

spatial logit help
Please I am new to R. I got the following code from a friend:
gmat <- cbind(gmat,p*(1-p)*wxb)
for (j in seq(1:ncol(gmat))) {
gmat[,j] <- fitted(lm(gmat[,j]~zmat))
}
It is for spatial logit.
After defining all the matrices in it such as P, wxb, gmat, and zmat,
I tried to run it in R and got the following error message:
Error in model.frame.default(formula = gmat[, j] ~ zmat,

how to plot two surfaces with lattice::wireframe
Hi all,
I'd like to plot the Real and Imaginary parts of some f(z) as two
different surfaces in wireframe (the row/column axes are the real and
imag axes). I know I can do it by, roughly speaking, something like
plotz <- expand.grid(x={range of Re(z)}, y={range of Im(z), groups=1:2)
plotz$func<-c(Re(f(z),Im(f(z))
wireframe(func~x*y,data=plotz,groups=groups)
But that seems like a

how to use solve.QP
At the risk of ridicule for my deficient linear algebra skills, I ask
for help using the solve.QP function to do portfolio optimization. I
am trying to following a textbook example and need help converting the
problem into the format required by solve.QP. Below is my sample code
if anyone is willing to go through it. This problem will not solve
because it is not set up properly. I hope I

Plotting Prediction Surface with persp()
Hi all
I have a question about correct usage of persp(). I have a simple neural
net-based XOR example, as follows:
library(nnet)
xor.data <- data.frame(cbind(expand.grid(c(0,1),c(0,1)), c(0,1,1,0)))
names(xor.data) <- c("x","y","o")
xor.nn <- nnet(o ~ x + y, data=xor.data, linout=FALSE, size=1)

complex conjugates roots from polyroot?
Hi, All:
Is there a simple way to detect complex conjugates in the roots
returned by 'polyroot'? The obvious comparison of each root with the
complex conjugate of the next sometimes produces roundoff error, and I
don't know how to bound its magnitude:
(tst <- polyroot(c(1, -.6, .4)))
tst[-1]-Conj(tst[-2])

How to reverse colors in filled.contour?
Hi,
I am plotting values of log(hazards ratio) as a function of two predictors,
using the plotting function filled.contour(). Here is a simple simulated
example of this:
x <- seq(0,1, length=20)
y <- seq(0,1, length=20)
z <- outer(x,y, function(x,y) x^2 + y^2 )
zmat <- matrix( rexp(n=400, rate = z+0.001), 20, 20)
filled.contour(x, y, log(zmat),

plotting on a reverse log scale
I'd like to do some plots of historical event data on a reverse log
scale, started, say at the year 2000 and going
backwards in time, with tick marks spaced according to log(2000-year).
For example, see:
http://euclid.psych.yorku.ca/SCS/Gallery/images/log-timeline.gif
As an example, I'd like to create a density plot of such data with the
horizontal axis reverse-logged,

Colour palette goes nuts.
Not sure how to describe this or where to point the finger, so I thought I
post here before submitting a bug.
Wine: 0.9
Application: Titanic Explorer
This application is a 'educational' triple CD about Titanic. It is created
with macromedia 'director 6' and utilizes QuickTime.
It installs fine.
Runs fine (needed to disable ddraw on QuickTime) until I try a 'search'.

filled.contour - color palette so z=0 ONLY is blue
I am trying to create a topographic map of an island - the filled.contour
function works fine except i am experiencing difficulty trying to
represent the sea properly. Basically I want the default colour blue for
any instance where z=0, if I simply use the default topo.color I get
shades of blue for z values up to 220 metres. Is there a way in which I
can specify terrain.color for all values of

Documentation patch for 'match' and 'palette'
Here is a patch to improve documentation for finding useful, yet newish,
functions: 'findInterval' and 'colorRamp'. I think that it is worthwhile
to mention these in the 'seealso' section of the similar 'match' and
'palette' documents. I had difficulty finding these functions at first,
as they have compound names. Modify the patch as needed.

color palette from red to blue passing white
Hi All,
I am looking for a color palette like this:
http://www.ncl.ucar.edu/Applications/Images/h_long_5_lg.png
I think I found out how some time ago (something like Colors[1:n]), but when
I now wanna use it, I could not remember how I did it.
Does anyone know which package I could use?
Many thanks!
