anova on binomial LMER objects
Dear R users, I have been having problems getting believable estimates from anova on a model fit from lmer. I get the impression that F is being greatly underestimated, as can be seen by running the example I have given below. First an explanation of what I'm trying to do. I am trying to fit a glmm with binomial errors to some data. The experiment involves 10 shadehouses, divided between

data managment
First I would really like to thank the mailing list for help I got in the past, as a new to R I am really needing some support on hoe to code the following problem. I am trying to sort some data I have in a big file. The file has 4 columns and 19000 rows. An example of it looks like this:- G 0.892 A 0.108 G 0.883 T 0.117 T 0.5 C

openssh 3.7p1 bus error on sparcv9
openssh 3.7p1 sshd on Solaris 8 / sparcv9: sshd runs fine, and starts to allow the login. However, when reading from /etc/default/login, I get a bus error. I am able to get sshd to work by commenting out these lines in session.c: 1015,1018c1015 < # ifdef HAVE_ETC_DEFAULT_LOGIN < read_etc_default_login(&env, &envsize, pw->pw_uid); < path =

assign index to colnames(matrix)
Hello, I’m trying to follow the syntax of a script from a journal website. In order to create a regression formula used later in the script, the regression matrix must have column names “X1”, “X2”, etc. I have tried to assign these column names to my matrix ScoutRSM.mat using a for loop, but I don’t know how to interpret the error message. Suggestions? Thanks, Paul

privilege separation breaks dns lookups
When the unprivileged child has chrooted it can no longer open /etc/resolv.conf, so if the resolver hasn't yet initialized itself then dns lookups will not be possible. This is unfortunately what normally happens, but sshd falls back gracefully. There are a couple of wrinkles: the resolver will typically try talking to a nameserver on the local host by default (using INADDR_ANY rather than

Genmod in SAS vs. glm in R
Hello, I have different results from these two softwares for a simple binomial GLM problem. >From Genmod in SAS: LogLikelihood=-4.75, coeff(intercept)=-3.59, coeff(x)=0.95 >From glm in R: LogLikelihood=-0.94, coeff(intercept)=-3.99, coeff(x)=1.36 Is there anyone tell me what I did wrong? Here are the code and results, 1) SAS Genmod: % r: # of failure % k: size of a risk set data

Error in combined for() and if() code
Hello, I am trying to filter a data set like below so that the peaks in the Phase value are more obvious and can be identified by a peak finding function following the useful advise of Carl Witthoft. I have written the following for(i in length(data$Phase)){ newphase=if(abs(data$Phase[i+1]-data$Phase[i])>6){ data$Phase[i+1] }else{data$Phase[i] } } I get the following error which I have not

Understanding linear contrasts in Anova using R
#I am trying to understand how R fits models for contrasts in a #simple one-way anova. This is an example, I am not stupid enough to want #to simultaneously apply all of these contrasts to real data. With a few #exceptions, the tests that I would compute by hand (or by other software) #will give the same t or F statistics. It is the contrast estimates that R produces #that I can't seem to

Problems with predict.lm: incorrect SE estimate (PR#7772)
Full_Name: Marek Ancukiewicz Version: 2.01 OS: Linux Submission from: (NULL) (132.183.12.87) It seems that the the standard error of prediction of the linear regression, caclulated with predict.lm is incorrect. Consider the following example where the standard error is first calculated with predict.lm, then using delta method. and finally, using the formula rms*sqrt(1+1/n+(xp-x0)^2/Sxx). Marek

[PATCH RFC 0/2] virtio-net: interrupt related improvements
Now that we have brought the virtio overhead way down with a fast packed ring implementation, we seem to be actually observing TCP drops indicative of bufferbloat. So let's try to enable TSQ. Note: it isn't clear that the default pacing is great for the virt usecase. It's worth trying to play with sk_pacing_shift_update to see what happens. For this reason, and for a more important

[PATCH RFC] virtio_net: enable tx interrupt
On newer hosts that support delayed tx interrupts, we probably don't have much to gain from orphaning packets early. Based on patch by Jason Wang. Note: this will likely degrade performance for hosts without event idx support. Various fallback options are available, including orphaning conditionally. Testing TBD. Signed-off-by: Michael S. Tsirkin <mst at redhat.com> ---

R2HTML Report number format, or Better Way?
Here I am again with question I'll feel foolish for asking, when I see the answer. I'm trying to produce a report and here's where I get stuck: How do I get R2HTML to produce the same number format? Particularly remove the decimal places for Par and Sal. Are there better methods to produce this type of report? Thanks, L.A. R version 2.10.0 XP

[RFC PATCH net-next 0/6] Always use tx interrupt for virtio-net
According to David, proper accounting and queueing (at all levels, not just TCP sockets) is more important than trying to skim a bunch of cycles by avoiding TX interrupts. Having an event to free the SKB is absolutely essential for the stack to operate correctly. This series tries to enable tx interrupt for virtio-net. The idea is simple: enable tx interrupt and schedule a tx napi to free old
