Positive log-likelihood in lme
Kia ora I'm a using lme (from nlme package) with data similar to the Orthodont dataset and am getting positive log-likelihoods (>100). This seems usual and I wondered if someone could offer a possible explanation. I can supply a sample dataset if requested, but I feel almost certain that this question has been asked and answered recently. However, I can find no trace of it in the mail

memory usage grows too fast
Hi All, I have a 1000x1000000 matrix. The calculation I would like to do is actually very simple: for each row, calculate the frequency of a given pattern. For example, a toy dataset is as follows. Col1 Col2 Col3 Col4 01 02 02 00 => Freq of ?02? is 0.5 02 02 02 01 => Freq of ?02? is 0.75 00 02 01 01 ? My code is quite simple as the following to find the pattern ?02?.

Special characters: plus/minus
Hi R people! :-) I am printing a table of percentages (P) and their 95% confidence interval half-widths (CI). I would like to (i) create a character string of P and CI that has the plus/minus character to the left of CI, then (ii) use write.csv to save that file with the P, CI and the special plus/minus character. I poured over the r-help archives and did not find advice on this. That

change the class of an object within with()
Hello, Can anyone explain me what is wrong in the following code? and in particular why it is not possible to change the class of an object thanks to the function with(). Does an alternative exist? xxx <- data.frame(x = c("a","b","c","d","e"), y = c("1","2","3","4","5")) str(xxx) with(xxx, {

Row order in plot
I'm new to R so forgive me if this seems like a simple question: So I have table where the row titles are string variables. When I plot the data with rows along the x-axis, the data is ordered alphabetically as opposed to the order of the table. How can I preserve the row order of the table in the plot? Thanks in advance. -- View this message in context:

Matched pairs with two data frames
Hi, I have a frame "treat" and want to find matched pairs in the data frame "control". In the matched (combined) data frame there should be two variables (0/1),indicating the "source" of the data (treat or control), so that it is possibe to set a "filter" (extraxt/select data). #Here are the dataframes (my real data frames have many variables) treat <-

create a list of vectors
Hello. I want to create a list of vectors but each component of the list has a different length. For example: Example=list() Example=list(Example,c(1,2,3)) Example=list(Example,c(11,12,13,14,15)) If I want the first component of the Example list, I have to write: Example[[1]][[2]]. R responses 1 2 3 The second component: Example[[2]]: 11 12 13 14 15 If I iterate the previous example,

US county map question
Hi R-help: I'm just an old guy and new to this list... But have been using R for years now. I want to make a map of counties in the US with shaded colors that depend on the level of variable "Y" that I want to map. I have the US county and state fips codes and the Y variable. How do I do this? Please reply to pzs6@cdc.gov Thanks, Phil Smith pzs6@cdc.gov [[alternative HTML

state map question
Hi R-Help: I want to produce a map of the US with different colors for selected states. I installed the map package, and then used: library(maps) I can see that by using map( 'state' ) you get the state boundaries, also. How do I fill in different colors for the different states? I see there is a col parameter for map, but can't see how to get it to work! Please reply

barplot colors
Dear all, I have a 2 by 2 matrix and I would like to do a barplot with it. (so 2 bars with each having 2 stacks.). I would like to have one colors per stack, so 4 different colors total. The problem is that R is only given me 2 colors (the same two for the bottom stack and the same two for the top stack). Any idea how I can do to have 4 colors? (without using ggplot2 preferably) Here is my

testing proportional hazard in a Cox model including a time-varying covariate
I am using a syntax like coxph(Surv(start, stop, event) ~ X, data) to estimate the effect of X, which may change at each measurement (every 6 months). Is there anyone who knows a way to test the proportional hazard assumption in that case? Thank you in advance Jean-François Boudreau Sherbrooke University [[alternative HTML version deleted]]

PLS regression on near infrared (NIR) spectra data
Dear collegues, I´ ve worked with near infrared (NIR) spectroscopy to assess chemical, physical, mechanical and anatomical properties of wood. I use "The Unscrambler" software to correlate the matrix of dependent variables (Y) with the matrix of spectral data (X) and I would like to migrate to R. The matrix of spectral variables is very large (2345 columns and n lines, where n =
