testing for significance in random-effect factors using lmer
Hi, I would like to know whether it is possible to obtain a value of significance for random effects when aplying the lme or related functions. The default output in R is just a variance and standard deviation measurement. I feel it would be possible to obtain the significance of these random effects by comparing models with and without these effects. However, I'm not used to perform

Newbie question on file source
Hi, Please correct me if I''m wrong but it seems to me that in the case of a remote file source the path must contain the plain filename after the module and paths with directory elements are not supported. What I wanted is the following: +++++ fileserver.conf +++++ [system] path /services/puppet/common/ allow * +++++ site.pp +++++++++++++ file {

Custom multi-line header for pair plots
Hi All, Is there a possible way to customize the header text appearing on the diagonal of a pair plot? My header is: Biomass PoB QoB ... etc. I want to put additional information in the diagonal boxes where header text appears such as mean, standard deviation of data. If I add these information to the header row of my data, the font size becomes to small and R plots the header text in one line

/dev/random is on your Solaris CD
There was some discussion recently about the Solaris /dev/random support that can be downloaded from Sun's patch archive as part of a patch to the Sun Web Server 1.0 product. The SUNWski package is the interesting bit that purports to provide /dev/random. It was noted that domestic and international versions of the patch existed and that only the international (no encryption) version was

generalized mixed linear models, glmmPQL and GLMER give very different results that both do not fit the data well...
Hi, I have the following type of data: 86 subjects in three independent groups (high power vs low power vs control). Each subject solves 8 reasoning problems of two kinds: conflict problems and noconflict problems. I measure accuracy in solving the reasoning problems. To summarize: binary response, 1 within subject var (TYPE), 1 between subject var (POWER). I wanted to fit the following model:

Strange "IMAP connection broken (server response)" errors
Hello, We upgraded one of our dovecot servers to debian stretch with dovecot 2.2.27 and since then one of our users has been experiencing random IMAP failures. We enabled raw logging at the server side and it shows normal IMAP commands/responses: 1507292522.222427 * 6 FETCH (FLAGS () BODYSTRUCTURE ("text" "plain" ("charset" "us-ascii") NIL NIL

Copied files filled with zeros
I'm running Samba 2.0.0 on Solaris 2.5 and 2.6. I've had a report that a user on a Wincenter machine (NT4 + Windows Terminal Server + Citrix Metaframe + NCD stuff) dragged a Word document from his NT fileserver onto one of my Samba servers and the result was filled with zeros. We have been able to reproduce the problem from annother account on the Wincenter machine, but cannot make it

precision of minus operation and if statments
Hi Everyone, as part of a larger script, I need to insert the result of a simple minus operation into an if statement. I have noticed that the precision that appear on the screen is not the precision in which R stores the result of the minus operation, and that this change alters the result of the if statement. For example, when running this simple script:   > a=0.90 > b=0.95 >

Agent forwarding with DSA keys?
Does agent forwarding work with DSA keys? I'm using 2.2.0p1 on RedHat Linux 6.2 (Alpha) and Solaris 2.6 (SPARC). If I ssh-add my RSA key into the local agent and ssh to another machine, the agent connection is forwarded properly. (I can say "ssh-add -l" and see my keys.) If I ssh-add my DSA key into the local agent and "ssh -2" to another machine, the agent connection

Assigning rank based on total count
Hi all, I am using ACS micro data (PUMS) with one of the columns as a factor for the place of birth (POBPF). I would like to create a column (POBR) containing a rank corresponding to the place of the observation in the POBPF rankings. For example, if a person is from Oregon, Oregon is the most popular Place of Birth, so each person who came from Oregon should have a 1 in their POBR.

odbc realtime update problem
I'm experimenting with realtime (CVS HEAD), but using odbc to a third-party database (progress) instead of mysql. Following the instructions on voip-info, I created a table for voicemail called rtvm with the following fields: CREATE TABLE `rtvm` ( `uniqueid` int(11) NOT NULL auto_increment, `customer_id` int(11) NOT NULL default '0', `context` varchar(50) NOT NULL default

glmmPQL and additive random effects?
I'm a bit puzzled by how to write out additive random effects in glmmPQL. In my situation, I have a factorial design on two (categorical) random factors, A and B. At each combination, I have a binary response, y, and two binary fixed covariates, C and D. If everything were fixed, I would use glm(y ~ A + B + C + D, family = binomial) My first thought was to use glmmPQL(y ~ A + B, random

Weights in glmmPQL
Hello, I am using the R function glmmPQL to fit a logistic GLMM, with weights. I am finding that I get fairly different parameter estimates in glmmPQL from fitting the full dataset (with no "weight" statement) and an equivalent, shorter dataset with the weights statement. I am using the weights statement in the 'glmmPQL' function exactly as in the 'glm' function. I

anova with models from glmmPQL
Hi ! I try to compare some models obtained from glmmPQL. model1 <- glmmPQL(y~red*yellow+I(red^2)+I(yellow^2)+densite8+I(densite8^2)+freq8_4 +I(freq8_4^2), random=~1|num, binomial); model2 <- glmmPQL(y~red*yellow+I(red^2)+I(yellow^2)+densite8+I(densite8^2)+freq8_4 , random=~1|num, binomial); anova(model1, model2) here is the answer : Erreur dans anova.lme(model1, model2) : Objects must

predict.glmmPQL Problem
Dear all, for a cross-validation I have to use predict.glmmPQL() , where the formula of the corresponding glmmPQL call is not given explicitly, but constructed using as.formula. However, this does not work as expected: x1<-rnorm(100); x2<-rbinom(100,3,0.5); y<-rpois(100,2) mydata<-data.frame(x1,x2,y) library(MASS) # works as expected model1<-glmmPQL(y~x1, ~1 | factor(x2),

glmmPQL in 2.3.1
I have come across the previous communication on this list in September (copied below) because I had received the same error message. I understand from Brian Ripley's reply that anova should not be used with glmmPQL because it is not an adequate method, and that this is now shown with an error message. My question is, what method *should* be used? Using summary does not give me the result

glmmPQL in 2.3.1
Dear R-help, I recently tried implementing glmmPQL in 2.3.1, and I discovered a few differences as compared to 2.2.1. I am fitting a regression with fixed and random effects with Gamma error structure. First, 2.3.1 gives different estimates than 2.2.1, and 2.3.1, takes more iterations to converge. Second, when I try using the anova function it says, "'anova' is not available

glmmPQL using REML instead of ML
Hi, In glmmPQL in the MASS library, the function uses repeated calls to the function lme(), using ML. Does anyone know how you can change this to REML? I know that in lme(), the default is actually set to REML and you can also specify this as 'method=REML' or 'method'ML' but this isn't applicable to glmmPQL(). I'd appreciate any help or advice! Thanks, Emma

plotting glmmPQL function
hello all, i'm an R newbie struggling a bit with the glmmPQL function (from the nlme pack). i think i've managed to run the model successfully, but can't seem to plot the resulting function. plot(glmmPQL(...)) plots the residuals rather than the model... i know this should be basic, but i can't seem to figure it out. many thanks in advance. j -- View this message in context:
