probabilty calculation in SVM
Hi All, In package e1071 for SVM based classification, one can get a probability measure for each prediction. I like to know what is method that is used for calculating this probability. Is it calculated using logistic link function? Thanks for your help. Regards, Raj

predict.glm predicted prob above 1?
I have a puzzle.... When I include an interaction in the model, many predicted probabilities are above 1. Is that a problem with my model? I thought the predicted prob can't be bigger than 1... Any help would be really appreciated! Thanks! K. reg1<-glm(pyea~male+edu+married+inc+relig+factor(time)+ factor(time)*male, data=mydata, family=binomial(link="logit"))

glm: getting the confidence interval for an Odds Ratio, when using predict()
Say I fit a logistic model and want to calculate an odds ratio between 2 sets of predictors. It is easy to obtain the difference in the predicted logodds using the predict() function, and thus get a point-estimate OR. But I can't see how to obtain the confidence interval for such an OR. For example: model <- glm(chd ~age.cat + male + lowed, family=binomial(logit)) pred1 <-

reading svm function in e1071
Hi, If I try to read the codes of functions in e1071 package, it gives me following error message. >library(e1071) > svm function (x, ...) likelihood ratio test between glmer and glm
I am currently running a generalized linear mixed effect model using glmer and I want to estimate how much of the variance is explained by my random factor. summary(glmer(cbind(female,male)~date+(1|dam),family=binomial,data= liz3")) Generalized linear mixed model fit by the Laplace approximation Formula: cbind(female, male) ~ date + (1 | dam) Data: liz3 AIC BIC logLik deviance 241.3

test if all predictors in a glm object are factors
I'm trying to develop some graphic methods for glm objects, but they only apply for models where all predictors are discrete factors. How can I test for this in a function, given the glm model object? That is, I want something that will serve as an equivalent of is.discrete.glm() in the following context: myplot.glm <- function(model, ...) { if (!inherits(model,"glm"))

about prediction with a factor
Hi, I don't know how to make prediction with a factor in the linear model. Say yd=c(1,2,3,4,5) > sl=c(2,3,4,5,6) > sex=c("male","male","female","female","male") > sex=factor(sex) > m=lm(sl~yd+sex+sex:yd) How to make a prediction with new data like yd=c(4,5,6,7,8) for male and female separately ? Thank you very

grouping data
Hello R-users/experts, I am new to R- I have a simple question: Let say I have a data set as follows temp:[file attached] the data structure is a follows: sex age female 28 female 53 female 53 female 36 male 42 male 29 male 43 male 36 male 41 Here we are grouping all male value into male and all female value in to female

help with bwplot
Dear list, I have following data set, which I want to plot the "Scale" variable on the x-axis and "Mean"´on the y-axis for each Ageclass and for each sex. The Mean value of each Ageclass for each sex would be connected by a line. Totally, there should be 6 lines, from which three present the Mean values of each Ageclass for respective sex. Are there any easy ways to do

Confidence interval bars on Lattice barchart with groups
I am trying to add confidence (error) bars to lattice barcharts (and dotplots, and xyplots). I found this helpful message from Deepayan Sarkar and based teh code below on it: http://finzi.psych.upenn.edu/R/Rhelp02a/archive/50299.html However, I can't get it to work with groups, as illustrated. I am sure I am missing something elementary, but I am unsure what. Using R 2.1.1 on various

custom subset method / handling columns selection as logic in '...' parameter
Dear R-helpers & bioconductor Sorry for cross-posting, this concerns R-programming stuff applied on Bioconductor context. Also sorry for this long message, I try to be complete in my request. I am trying to write a subset method for a specific class (ExpressionSet from Bioconductor) allowing selection more flexible than "[" method . The schema I am thinking for is the following:

Male and female signs as subscript in plot
Hello, I'd like to add labels to my plot that include a male or female symbol as subscript. I'm working in Windows Vista and R 3.0.0. I am able to add the male symbol to the plot as regular text (NOT as subscript), e.g. with: mtext("Male\u2642") This displays the word "Male" followed by the male symbol on the plot. But "\u2642" does not work when I try to

Need help merging two dataframes
Hi R users, I am trying to extract some attributes (age, sex, area) from dataframe "AB" that has 101,269 observations of 28 variables to dataframe "t2" that has 47 observations of 6 variables. They share a column called "id", which is a factor with 47 levels. I want to end up with a dataframe that has 47 observations of 9 variables (the original 6 variables of t2,
