Mental Block with PCA of multivariate time series!
Please could someone point me in the right direction as I appear to be
having a total mental block with fairly basic PCA problem!
I have a large dataframe where rows represent independent
observations and columns are variables. I am wanting to perform PCA
sequentially on blocks of nrows at a time and produce a graphical output
of the loadings for the first 2 EOFs for each variable.

I was trying as well as looking for an answer without success (a bit strange
since it should be an easy problem) and therefore I will appreciate you

principal component analysis for class variables
Dear Forum,
I have a class variable 1 (populations A-E), and two other class variables,
variable 2 and variable 3. What I want is to see if the combination of var 2
and var 3, will give me a pattern that allows to distinguish populations.
I found several packages like ade4, with pcaiv function and factoMineR. but
there are not working. Using the ade4 package, when I try to build the pca:

Can I suggest a modification to stats:predict.princomp so that it will check
for column (variable) names?
In src/library/stats/R/princomp-add.R, insert the following after line 4:
if (!is.null(cn <- names(object$center))) newdata <- newdata[, cn]
Now Dana's example looks like:

PCA legend outside of PCA plot
Hi All,
I have been trying to get to plot my PCA legend outside of the PCA plot,
but success still alludes me.
Can you guys please advise how I can achieve this. I used locater() to
obtain coordinates for below the Comp.1 axis. Using these coordinates the
legend disappears.
Below is the code for the PCA and legend.

Compare two distance matrices
Hi all,
I am trying to compare two distance matrices with R. I would like to
create a XY plot of these matrices and do some linear regression on
it. But, I am a bit new to R, so i have a few questions (I searched in
the documentation with no success).
The first problem is loading a distance matrix into R. This matrix is
the output of a the Phylip program Protdist and lookes like this:

superimpose histogram on biplot
Hi all,
I've been trying to figure out how to superimpose a histogram on a
biplot that shows the relative contribution of each axis. I have
been using the NIPALS function (http://biomserv.univ-lyon1.fr/~dray/
files/softwares/nipals.R) to run principal component analyses. Here
is a toy example.

biplot breakdown help
Hi,
I am trying to understand how the biplot.prcomp is constructed so I can
manipulate it to emphasise particular observations and reduce the number of
variables shown.
The prcomp model I have ran has cor=TRUE and scale=TRUE
I have worked out from looking at str(prcomp.model) that...
prcomp.model$x = the observations ploted in the biplot
prcomp.model$rotation = the variables that form the

How does biplot.princomp scale its axes?
I'm attempting to modify how biplot draws its red vectors (among other

Reading biplot function's source code
Hi everybody,
Excuse me for this silly question, but after searching the
help archives I'm still unable to find my way to read the
source code of the "biplot" function in R.
I have installed the mvbutils package, and tried:
> fixr(biplot)
which only gives me:

Hello everybody,
I am afraid this might be a stupid question, but after scanning a little
bit through the help archive and the internet, I didn't come up with an
answer myself.
I have done a principle component analysis on a data set, which yields
the mean response of 14 olfactory neurons to 16 different odors. When
plotting the result in a biplot, it nicely shows me the odors in

Rearranging PCA results from R
Hi!!
I'm having trouble selecting 10 out of 41 attributes of the KDD data set. In
order to identify the components with the higher variance I'm using
princomp. the result i get for summary(pca1) is:
