gradient generation
Dear R-help subscribers; I have a question regarding making gradients in R. I've searched on the web, but was only able to find functions that make a gradient between color X and Y, which is not what I want. I want to 'pick out' individual, smaller pieces of a gradient based on a range of numbers. Say that I have a range of numbers, leading from 0 to 1. Then I want 0 to refer to

placing multiple rows in a single row
Dear people from the R help list, I have a question that I can't get my head around to start answering, that is why I am writing to the list. I have data in a format like this (tabs might look weird): John A1 1 0 1 John A2 1 1 1 John A3 1 0 0 Mary A1 1 0 1 Mary A2 0 0 1 Mary A3 1 1 0 Peter A1 1

using xyplot to plot frequencies
Hi all, First off, thank you for the overwhelming response last time. I'm still trying to figure out the syntax of R to plot some distributions of some frequencies. I've managed to plot histograms from the data, but I would like to clean it up using xyplot from library(lattice). Unfortunately I cannot find a solution to my problem. Given a dataframe "all2", with numerical

Error " subscript out of bounds"
Hello, R-users,   I have a datafile with 37313 records and each record has 5 different measurements on the same variables. The format looks like this: treeID, VIG0, VIG1, VIG2, VIG3, VIG4 I was trying to convert the one row record to 5 rows record with format like this (treeID, MEASUREMENT, VIGOR). My code like this:   treeMeas<-matrix(data=0,nrow=(length(tree1$indivTree)*5), ncol=3)

Dear all, i need some help with plotting. the specific problem is the following: #FYI a=100 b=95 d=94.5 e=70 all=c(a,b) all2=c(d,e) plot(all,type="b",col="blue",xlim=c(1,4),ylim=c(20,150)) lines(all2,type="o",col="yellow") this does work so far, but ... i´d like to have 4 intersects, just named by characters.. no scale please. the second problem is,

problem with read.table
Hello R-users, I apologize for my question but I'm a newbie. I want to read a file which columns separator is "\t". At the end of each row there is a "\n" to go to the following line. The three first lines are remarks lines and the fourth contains columns titles ( variables names, ids, dates, calculated values, observed values...) . I do: read.table("myFile",

How to add decision trees into a list?
Hi, I am somewhat new to R so this question may be foolish, but is it possible to add decision trees into a list, array or vector in R? I am trying to build a collection (ensemble) of decision trees. Every time a new instance arrive I need to get the prediction of each decision tree. I have tried to add a decision tree into a variable but without luck. Is a special package needed perhaps? This

Coding columns for survival analysis
Hello Folks, I have 5 columns for thousands of tree records that record whether that tree was alive or dead. I want to recode the columns such that the cell reads "found" when a live tree is first observed, "alive" for when a tree is found alive and is not just found, and "mort" when it was previously alive but is now dead. Given the following: > tree_live

Couple of Questions about Classification trees
So I have 2 sets of data - a training data set and a test data set. I've been doing the analysis on the training data set and then using predict and feeding the test data through that. There are 114 rows in the training data and 117 in the test data and 1024 columns in both. It's actually the same set of data split into two. The rows are made of 5 different numbers. They do represent

Problem with RMA using limma, oligo and pdInfoBuilder packages
Hi, I am a Ph.D. student from Québec, Canada. I’m a beginner with R and Bioconductor. Until now the only experience I have is in analyzing microarray data using affy and limma packages. Now I am trying to analyze Rat Gene 10 st arrays and I would like to run RMA analysis and Smyth moderated t test on those arrays. Since no cdf official package is available for those arrays, after reading many

[PATCH] diff: avoid potential null pointer dereference on error
If visit_guest() fails, then it returns a null pointer; later on, free_tree() is called unconditionally on the variables, thus dereferencing null pointers. Z score
Hi, I need to find the z-score of the data present in a speardsheet. The values needs to be calculated for each gene across the samples (refer the example). And, it should be a simple thing, but I am unable to do it right now ! The example re the structure of the spreadsheet is - # Example: MyFile <- read.csv( text= "Names,'Sample_1','Sample_2','Sample_3'

Rsolnp package: warning messages
Dear, I am using the solnp command (package Rsolnp) for a problem with equality and inequality constraints. I am not getting convergence for my problem but apart that I get 1 warning per iteration saying: ?In cbind(temp, funv) : number of rows of result is not a multiple of vector length (arg 1)?. I checked for equality and inequality functions and they seem fine to me. Where this

Memory problem

I have the following function function (AdGroupId) { print(memory.size()) channel <- odbcConnect("RDsn", uid = "xxxx", case = "tolower", pwd = "xxxxxx") Tree1 <- sqlQuery(channel, "exec SelectAdgroups 111120,0", as.is = c(FALSE, FALSE,
