[R 2.12] install.packages() with no lib argument does not work
Dear R users, I have just upgraded R from 2.11 to 2.12 on Ubuntu 9.04 (see more informations at the end) from the cran apt-get repository. One of the new things concerning the install.packages() function is stated here : install.packages() and remove.packages() with lib unspecified and multiple libraries in .libPaths() inform the user of the library location used with a message

[Hmisc] latex() with ctable=T inserting unwanted empty line in .tex file when used on summary.formula(method="reverse") object
Dear useRs, When I'm using Hmisc's latex() function with ctable=TRUE on a summary.formula with method="reverse" object and saving in a .tex file, the latter contains an unwanted empty line which makes compilation fail. Here is a brief example : library(Hmisc) test <- data.frame(a=sample(1:30,10),b=sample(c("good","bad","ugly"),10,replace=T))

"by" function "half-working" when used in a custom function
Dear R users, I'm trying to save the results of separate logistic regression analyses of a dataset according to a categorical factor. For that, I first used a "by" function such as following : temp <- by( data, data$categorical.factor , function(x) summary( glm( formula = data$var1 ~ data$var2 , data = x , family = binomial("logit")))) and it worked perfectly well

meta-analysis normal quantile plot metafor
Hello, I once used the metawin software to perform a meta-analysis (see metawinsoft, Rosenberg et al.) and produced normal qqplot to test for a potential bias in the dataset. I now want to re-use the same dataset with the package metafor by W. Viechtbauer (great package btw). I run the qqnorm.rma.uni function. I use standardized effect sizes as in metawin. QQplot generated with metafor differs

R versions and PostScript files
Dear R users, I have a desktop computer and a laptop, both of them with Ubuntu Lucid. The former has R2.10 installed from Ubuntu repositories (this is the most recent version in the repositories), while the latter has R2.13 from the CRAN repositories. I noticed that postscript files generated with R2.10 are "better" than files generated with the latest release of R, in particular for

Unexpected result with lag() et diff() in plm package.
I have an unexpected result with the functions lag() and diff() in the plm (panel data) package when used with transform(). These plm-specific functions are supposed to generate lags and first differences within each panel. lag() does not work properly the first time (it reproduces the same series--this is a common time series pitfall), BUT then it does work properly when it is run a second

a bug in heatmap.plus?
Hi Allen and list, See the code below.? I've tried it on R2.13 and R2.8.0 using either heatmap.plus 1.3 or the latest.? All gave the same results.? The problem is in the last line: when I tried to plot two different color bars, the one corresponding to "cm.colors(10)" is not correct (it starts with one black and one red.? Not sure where they're from?) Any ideas? Thanks!

dealing with sweave.sty and pgfSweave
Hi, I would appreciate some help with a very basic problem in using pgfSweave. That is, dealing with the sweave.sty file. After some googling, I did the following : (1) copied the sweave.sty file to my trial folder and (2) added the line?? \usepackage{Sweave}?? to the Rnw file. Are there more elegant ways of dealing with this issue? I have read something about letting Miktex know about the

methods() not listing some S3 plot methods...?
Dear List, This may be related to this email thread initiated by Ben Bolker last month: https://stat.ethz.ch/pipermail/r-devel/2011-July/061630.html In answering this Question on StackOverflow http://stackoverflow.com/q/7195628/429846 I noticed that `methods()` was not listing some S3 methods for `plot()` provided by the mgcv package. At the time I wanted to check the development version of R as
