Problem applying McNemar's - Different values in SPSS and R
Hi friends, I get different values for McNemar's test in R and SPSS. Which one should i rely on when the p values differ. I came across this problem when i started learning R and seriously give up on SPSS or any other proprietary software. Thank u in advance Output in SPSS follows *Crosstab* hsc Total ABN NE ABN tvs ABN Count 40 3 43 Row % 93.0% 7.0%

possible minor bug in fisher.test
Hi, I received a bug report for my exact2x2 package that seems to apply to fisher.test in the stats package also. Here is some code which creates the error: >x<-factor(c(0,1,1),levels=c(0,1)) > y<-factor(c(1,1,1),levels=c(0,1)) > fisher.test(x,y) Error in fisher.test(x, y) : 'x' and 'y' must have at least 2 levels > The help says that x and y could be

Update to exact2x2 package: Exact McNemar's test
Hi all, I have updated the exact2x2 package which calculates exact conditional tests and the matching confidence intervals for 2x2 tables. The big change in the update is to allow the option paired=TRUE which gives an exact McNemar's test together with odds ratio estimates and confidence intervals. See vignette("exactMcNemar") for details. The original release is described in the

Fisher's exact test
Hi, I'm trying to run Fisher's Exact test on the data below, but I'm not sure how interpret the data shown. Can someone tell me what this is saying? Looking at the numbers it should be that there's no significant difference between the HDL and LDL, but a p-value of 1 seems high. Is the low value in the LDL unbound making the test unstable and should I be using an alternative? Best

Table of P values for Fisher's exact test
Hi, I have a table of observed counts for various genetic markers. Instead of doing Fisher's exact test for each marker one at a time and recording the P value manually, is there a script to go through the whole list and generate the P value column automatically? An example of my data: Counts_CHB and Counts_AA are the observed counts for one allele. 2N_CHB and 2N_AA are the total number

Fisher's exact test vs Chi-square
Timothy, I believe you are mistaken. Fisher's exact test give the correct answer even in the face of small expected values for the cell counts. Pearson's Chi-square approximates Fisher's exact test and can give the wrong answer when expected cell counts are low. Chi-square was developed because it is computationally "simple". Fisher's exact test, particularly with tables

Multiple comparisons like a Chi2 or Fisher's exact test
Dear all I have an experiment where plots either have or have not regrown (in 40 plots) after receiving 12 different herbicide treatments and a control (no treatment). The data are significant with a Chi2, but to later distinguish if the differences are significant between each of the 12 treatments apart I need to do multiple Chi2 s between each. Is there a way to run those multiple Chi2 or

Low level algorithm conrol in Fisher's exact test
Hi folks, Forgive me if this question is a trivial issue. I was doing a series of Fishers' exact test using the fisher.test function in stats package. Since the counts I have were quite large (c(64, 3070, 2868, 4961135)), R suggested me to use *other algorithms* for the test which can be specified through the 'control' argument of the fisher.test function as I understood. But where

McNemar test in R & SPSS
Hello, I am hoping someone can clarify why I might obtain a quite different value in R & SPSS for a McNemar test I ran. Firstly, here is the R syntax & output R OUTPUT > mctest <- as.table(matrix(c(128,29,331,430), + ncol =2, dimnames = list(group=c("preMHT","postMHT"), + assault=c("yes","no")))) > mctest assault

partial matching with grep()
dear all, This is a probably a silly question. If I type > grep("x",c("a.x" ,"b.x","a.xx"),value=TRUE) [1] "a.x" "b.x" "a.xx" Instead, I would like to obtain only "a.x" "b.x" How is it possible to get this result with grep()? many thanks for your attention, best, vito --

Can I use "mcnemar.test" for 3*3 tables (or is there a bug in the command?)
Hello all, I wish to perform a mcnemar test for a 3 by 3 matrix. By running the slandered R command I am getting a result but I am not sure I am getting the correct one. Here is an example code: (tt <- as.table(t(matrix(c(1,4,1 , 0,5,5, 3,1,5), ncol = 3)))) mcnemar.test(tt, correct=T) #And I get: McNemar's Chi-squared

Sample size calculation for differences between two very small proportions (Fisher's exact test or others)?
Hi, I'm try to compute the minimum sample size needed to have at least an 80% of power, with alpha=0.05. The problem is that empirical proportions are really small: 0.00154 in one case and 0.00234. These are the estimated failure proportion of two medical treatments. Thomas and Conlon (1992) suggested Fisher's exact test and proposed a computational method, which according to their table

Help for Fisher's exact test
Hi, R-help, I have a group of data from RNA-seq want to be analyzed by Fisher's exact test in R. I want to compare the significant difference of about 30,0000 individuals in two different samples, and I have no idea how to use R, so could you please give me some suggestions or the scripts for Fisher's exact test? Thank you very much. Best, Guanfeng Wang [[alternative HTML version
