Saving/loading custom R scripts
Hi,
How does R automatically load functions so that they are available from the
workspace? Is it anything like Matlab - you just specify a directory path
and it finds it?
The reason I ask is because I found a really nice script that I would like
to use on a regular basis, and it would be nice not to have to 'copy and
paste' it into R on every startup:

Dear R gurus,
I regularly come across a situation where I would like to apply a function to a subset of data in a dataframe, but I have not found an R function to facilitate exactly what I need. More specifically, I'd like my function to have a context of where the data it's analyzing came from. Here is an example:

I have say a dataframe, d and I wish to do the following:
1) For each row, I want to take one particular value of the row and multiply
it by 2. How do I do it. Say the data frame is as below:

Creating publication-quality plots for use in Microsoft Word
Hi everyone,
I am trying to make some publication-quality plots for use in Microsoft
Word, but I am having trouble creating high-quality plots that are supported
by Microsoft Word.
If I use the R plot function to create the figure, the lines are jagged, and
the picture is not of high quality (same with JPEG(), TIFF(), and PNG()
functions). I have tried using the Cairo package, but it distorts

How to compare the effect of a variable across regression models?
Hello,
I would like, if it is possible, to compare the effect of a variable across
regression models. I have looked around but I haven't found anything. Maybe
someone could help? Here is the problem:
I am studying the effect of a variable (age) on an outcome (local recurrence:
lr). I have built 3 models:
- model 1: lr ~ age y = \beta_(a1).age
- model 2: lr ~ age + presentation

How is it possible to estimate standard errors for coef obtained from lme?
Is there sth like se.coef() for lmer or what is the anaytical solution?

package ‘Design’ is not available (for R version 2.15.2)

i have re-installed Debian on my computer and for some reason I cannot install some packages anymore using the install.package command from the R console. Some packages I can, and some I cannot (Design for instance)

Funny behaviour of coef() and vcov() if X is singular
coef() and vcov() have different dimensions if a model contains alised
parameters
as the following example illustrates.
A search on "alised" gave noting as far as I could see.
Is this a known bug?

Extract fixed effects SE from lmer
Hi,
Does anyone know how to extract fixed effects SE values from generalized linear mixed models estimated using the lmer function in the lme4 library? I searched attributes and structure with no luck.

coef and vcoc for polr inconsistent??
Is the following an inconsistency, programming glitch or a feature?
One would expect that vcov(obj) was the variance-covariance of
coef(obj),
but apparently this is not the case for polr objects:

> y <- rnorm( 100 )
> ff <- factor( sample( 1:4, 100, replace=T ) )

COXPH: how to get the score test and likelihood ratio test for a specific variable in a multivariate Coxph ?
Hello,
I would like to get the likelihood ratio and score tests for specific variables
in a multivariate coxph model. The default is Wald, so the tests for each
separate variable is based on Wald's test. I have the other tests for the full
model but I don't know how to get them for each variable.
Any idea?

set.seed
Dear list,
It looks like set.seed does not work for me (see code below). I am running
Debian squeeze. Is this an issue with the distribution or with my understanding
of the function? I'm pretty sure, but not certain, it used to work that way on
windows

tansformation of variables in cph from rms package
Dear all:
I have used the cph function in the rms package.
log10 was used to transform the variables, as follows:
fit<-cph(pfsurv~log10(x1)+log10(x2),x=T,y=T,surv=T)
after I run the nomogram function.
I found "variable limits and transformations are such that an infinite axis
value has resulted."
How to add variable limits in the nomogram function?

Est of SE of coefficients from lm() function
Dear all R users,
Can anyone tell me how I can get estimate of SE of coefficients from, lm()
function?
I tried following :
x = 1:10
lm(x[-1]~x[-10]-1)$coefficients
Here I got the est. of coefficient, however I also want to get some
"automated" way to get estimate of SE.

LD50 and SE in GLMM (lmer)

I am desperately needing some help figuring out how to calculate LD50 with a GLMM (probit link) or, more importantly, the standard error of the LD50.

interpretation of coefficients in survreg AND obtaining the hazard function for an individual given a set of predictors
Dear R help list,
I am modeling some survival data with coxph and survreg (dist='weibull') using
package survival. I have 2 problems:
1) I do not understand how to interpret the regression coefficients in the
survreg output and it is not clear, for me, from ?survreg.objects how to.
Here is an example of the codes that points out my problem:
