lower.tail option in pnorm
Hi, I would have thought that these two constructions would produce the same result but they do not. Resp <- rbinom(10, 1, 0.5) Stim <- rep(0:1, 5) mm <- model.matrix(~ Stim) Xb <- mm %*% c(0, 1) ifelse(Resp, log(pnorm(Xb)), log(1 - pnorm(Xb))) pnorm(as.vector(Xb), lower.tail = Resp, log.p = TRUE) > ifelse(Resp, log(pnorm(Xb)), log(1 - pnorm(Xb))) [1] -0.6931472 -1.8410216

Problem with range()
Hello, I'm using range do define boundaries for a linear model, so the line I graph is only graphed for the range of data. There are NAs in the data, but I dont remember this being a problem before. I typed na.action=na.omit anyway, which has usually solved any NA issues in the past. Any idea why R cant do vector functions for these data? Solution? Thanks, Colin Wahl M.S. Biology candidate

Replacing several rows of a matrix at once
Hello Folks. This must be a silly question with a (not) obvious (to me) answer. Consider this: tmp <- matrix(1:200, nrow = 20) vec <- 300:309 tmp[9,] <- vec # replacing one row works fine p <- c(3, 11, 17) tmp[p,] <- vec # replacing multple rows pastes the values down a column and recycles vec. What I want to do is replace multiple rows simultaneously at once. I suppose I can

strange behavior of matrix
Dear R list, I have discovered a seemingly peculiar feature when using a matrix to index itself (yes, this is strange code, which I have now modified to be more reasonable). #this makes sense s <- matrix(1:3,nrow=1) s[s] #all three elements are shown #but when I try s <- matrix(1:2,nrow=1) s[1] #fine, the first element is shown s[2] #fine, the second element is

pictex
The example at ?pictex does not work (the driver apparently uses 'rotatebox') for me as stated. It did compile after including the graphicsx package. A MWE is at the help page for pictex. I tried to get in touch with Valerio but his email bounced. Probably we want to add a \usepackage{graphicsx} to the help page and try to track down Valerio. Cheers, Kyle This is pdfTeX, Version

ggplot2, building a simple formula interface
I?m trying to build a simple formula interface to work with a function using ggplot2. The following scheme ?works? up until the plot(p) request, at which point there are complaints about xlim?s and a blank graphics window. Looking at str(p) I do see the limits are NULL, plus layer 1 claims to have an empty data frame (but df is reproduced correctly). I'm sure I'm missing something really

Simple Question
Hi Everyone, I am trying a very simple task to append the Timestamp with a variable name so something like a_2012_09_27_00_12_30 <- rnorm(1,2,1). Tried some commands but it doesn't work out well. Hope someone has some answer on it. Session Info R version 2.15.1 (2012-06-22) Platform: i386-apple-darwin9.8.0/i386 (32-bit) locale: [1]

term.formula error when updating an nls object
Hi, I'm getting an error that I don't understand when updating an nls object. Here is a toy example. dd <- structure(list(Contrast = c(0.00376, 0.03759, 0.12782, 0.25564, 0.50376, 1), Response = c(0.29915, 6.13248, 29.01709, 30.0641, 29.46581, 27.67094)), .Names = c("Contrast", "Response"), class = "data.frame", row.names = c(NA, -6L)) m1 <-

Mac and Windows binaries of rJava broken for R-devel?
Hi, Here is a problem we see with the Mac and Windows binaries of rJava (0.9-3) currently available on CRAN for R-devel (i.e. under bin/macosx/leopard/contrib/2.16/ and bin/windows/contrib/2.16/): > library(rJava) > .jinit("gaggle/inst/jars/gaggleRShell.jar") Error in .Call("R_do_new_object", ClassDef, PACKAGE = "base") :

Precision of summary() when summarizing variables in a data frame
Hi, I summary() a variable with 409908 numeric observations. The variable is part of a data.frame. The problem is that the min and max returned by summary() do not equal the ones returned by min() and max(). Does anybody know why that is? > min(data$vc) [1] 15452 > max(data$vc) [1] 316148 > summary(data$vc) Min. 1st Qu. Median Mean 3rd Qu. Max. 15450 21670 40980

fisher.test gives p>1
The purpose of this email is to (1) report an example where fisher.test returns p > 1 (2) ask if there is a reliable way to avoid p>1 with fisher.test. If one has designed one's code to return an error when it finds a "nonsensical" probability, of course a value of p>1 can cause havoc. Example: > junk<-data.frame(score=c(rep(0,14), rep(1,29), rep(2, 16))) >

Strange result in survey package: svyvar
Hi R users, I'm using the survey package to calculate summary statistics for a large health survey (the Demographic and Health Survey for Honduras, 2006), and when I try to calculate the variances for several variables, I get negative numbers. I thought it may be my data, so I ran the example on the help page: data(api) ## one-stage cluster sample dclus1<-svydesign(id=~dnum, weights=~pw,

Sweave, lty = 3 line incorect in pdf output
I'm having a problem with dotted lines (lty = 3) in the pdf output in documents generated with Sweave. In the displayed pdf, the dotted line does not show up and in the printed output, it is there but does not seem to respect the lwd argument, for example, it is very faint despite using lwd = 3. The dotted line is correct in a quartz window and if I save the Quartz window to a pdf and

parApply vs parCapply
I've started to use the parallel package and it works very well speeding things up. Thank you for making this easy to do. Should I have expected that parCapply would return a vector when parApply returns a matrix? library(parallel) x <- matrix(rnorm(8), nc = 2) apply(x, 2, function(y) y) [,1] [,2] [1,] -0.9649685 0.91339851 [2,] -1.4313140 0.13457671 [3,] 1.0499248

It's a BUG or a Feature? Generating seq break comparing operators
Hello everybody: I get a strange behavior with seq, take a look at this: > msd <- seq(0.05,0.3, 0.01) > msd[13] [1] 0.17 > class(msd) [1] "numeric" > class(msd[13]) [1] "numeric" > typeof(msd[13]) [1] "double" now the problem: > msd[13] == 0.17 [1] FALSE It is strange only to me? questions on French characters in plot
Dear all, I have imported a dataset from Stata using the foreign package. The original data contain French characters such as è and ç . After importing, string variables containing names of French departments have changed. E.g. Ardèche became Ard\x8fche. I would like to ask how I could plot these changed strings, since now the strings with special characters fail to be printed in the plot (either

source(,echo=T) doesn't echo final comments
Hi, source(file,echo=T) will not echo the last comment in "file" if it is the last line in the file. For instance, when sourcing a file containing the following lines #comment 1 a<-1 #comment 2 R will echo > #comment 1 > a<-1 What is the solution to have R echo all of the comment lines? Specific context: This problem arises e.g. in the context of help files (.Rd) whose
