Checking a (new) package - examples require other package functions
I am creating an R package. I ran R CMD check on the package, and everything passed until it tried to run the examples. Then, the result was:

Running examples in REEMtree-Ex.R failed.
The error most likely occurred in:

Disentagling formulas
I am writing a program in which I would like to take in a formula, change the response (Y) variable into something else, and then pass the formula, with the new Y variable to another function. That is, I am starting with
formula <- Y~X1+X2+X3
and I'd like to do something like
Y <- formula$Y
newY <- f(Y)
lm(newY~X1+X2+X3)
So far, it seems that my

\dQuote{} in \code{} not processed
Just wondering if this is the expected behaviour.
I was wanting to produce quoted text within \code{}, without manually
entering the '"'. \dQuote{} seems advisable after reading the Writing R
Extensions manual, so I tried \code{\dQuote{mytext}} expecting it to
produce "mytext" in monospace font (with ' ' round it in the R help
files) but it appears that

Problems with subsets in NLME
I am trying to estimate models with subsets using the NLME package. However, I am getting an error in the case below (among others):

Inconsistent behavior of sQuote and dQuote
Dear all
When comparing sQuote("text") and dQuote("text") on MacOS X and Linux FC4
I get an inconsistent behavior (using the new release version R-2.6.0):
sQuote: On Mac I get the correct result "'text'", but on FC4 the
incorrect result "`text?".
dQuote: On Mac I get the correct result "\"text\"", but on FC4 the

NLMINB() produces NaN!
I am having the same problem as one Rebecca Sela(see bellow).

Predicting a single observatio using LME
When I use a model fit with LME, I get an error if I try to use "predict" with a dataset consisting of a single line.
For example, using this data:

R CMD Rd2pdf and macros
No, I do not get the same as you.
I have tested with R-devel and R-patched compiled today. When I do

I get (as reported a few days ago)
Hmm ... looks like a package

Rd parser throws error for user macros invoked with empty argument
While on the topic of Rd macro arguments, it seems that if a multiline argument is supplied, the lines after the first are silently ignored:
f <- tempfile()
mac6 <- "\\newcommand{\\mac6}{mac6: #1}"
cat(mac6, "\\mac6{2*3
2+2
sin(pi)
}\n", file = f)
rd <- tools::parse_Rd(f)

Rd parser throws error for user macros invoked with empty argument
Bug or feature?
I get the following error from parse_Rd() when a user Rd macro (including system ones) is invoked with empty argument {},
eg \mymacro{}:
Error in tools::parse_Rd(fn) :
Value of SET_STRING_ELT() must be a 'CHARSXP' not a 'NULL'
A full example is further below with the system macro \CRANpkg{}. In this example it doesn't make sense to use empty argument but

parse_Rd raises error when example section contains a quoted percent character
I was writing Rd documentation for a new package when I came across
this issue. Here's the smallest example:

> readLines(file.path(tempdir(),'test.Rd'))

Special characters in Rd example section will cause errors
Hi (Duncan?),
The other day I noticed some characters will cause errors in R CMD
CHECK because of parse_Rd(), and AFAIK, these chars include '%', '{'
and '}'. For example, note the comments in the example section:
%~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~%
\name{testfun}
\Rdversion{1.1}
\alias{testfun}
\title{
A Test
}
\description{
A test

\usage{
testfun()

NaN as a parameter in NLMINB optimization
I am trying to optimize a likelihood function using NLMINB. After running without a problem for quite a few iterations (enough that my intermediate output extends further than I can scroll back), it tries a vector of parameter values NaN. This has happened with multiple Monte Carlo datasets, and a few different (but very similar) likelihood functions. (They are complicated, but I can send them

Is there any way to get more information or to get the potentially wrong estimates from LME?

Formerly, running R CMD check with --no-clean allowed to get this tex

apparently still be accessed through R CMD Rd2pdf --no-clean.

tools::parseLatex() crashes on "\\verb{}"
Do I understand correctly that we don't want Rd files to be valid latex ?
This seems odd to me.
I see that `tools::parse_Rd()` doesn't like `\verb!foo!` so maybe roxygen2
is actually doing the right thing (as opposed to just trying to) ?
`parse_Rd() ` is probably what I need indeed, for some reason I hadn't
found it, so that should fix my own issue here thanks a lot.

Rd.sty question: LaTeX expert needed
The Rd.sty LaTeX package is used when building the R manuals, and by the
LaTeX pages produced from the man pages.
I have tracked down some problems G?bor Cs?rdi was having recently (see
"Re: [R] preformatted and '#' in manual pages" in R-help) to a LaTeX
problem, and am trying to work out how to fix it.
Specifically, the .Rd file he was using had a structure like
