memory usage grows too fast
Hi All, I have a 1000x1000000 matrix. The calculation I would like to do is actually very simple: for each row, calculate the frequency of a given pattern. For example, a toy dataset is as follows. Col1 Col2 Col3 Col4 01 02 02 00 => Freq of ?02? is 0.5 02 02 02 01 => Freq of ?02? is 0.75 00 02 01 01 ? My code is quite simple as the following to find the pattern ?02?.

sequencially merge multiple files in a folder
Dear all, If the question is too easy, please forgive me since I am only few weeks old in R. I have worked on this question a few days and still cannot figure it out. Here I have a folder with more than 50 tab-delimited files. Each file has a few hundreds of thousands rows/subjects, and the number of columns/variables of each file varies. The 1st row consists of all the variable names. Now I

Overlaying 2D kernel density plots on scatterplot matrix
Hi all We are pretty new to R here and trying to achieve something that we believe is possible but it?s not easy to work out how to do it. We are producing scatterplot matrices for e.g. 10 variables. What we would like to do is superimpose 2D kernel density estimators on top of each plot so that we end up with a scatterplot matrix of 2D kernel density (contour) plots. The kernel density plots

Adding axis lines to splom plots
Hi, I am trying to produce a 30x30 lattice grid. The 30 variables naturally fall into three groups of ten and I would like to add thicker axis lines around these to highlight this. However, I can only do this separately, so far, and I don't know how to superimpose the grid with the thicker lines (separating the 10x10 groups) onto the overall grid of all 30x30 plots. I enclose a

read.delim very slow in reading files with lots of columns
Hi, I am trying to read a tab-delimited file into R (Ver. 2.8). The machine I am using is 64bit Linux with 16 GB. The file is basically a matrix(~600x700000) and as large as 3GB. The read.delim() ran extremely slow (hours) even with a subset of the file (31 MB with 6x700000) I monitored the memory usage, and found it constantly only took less than 1% of 16GB memory. Does read.delim()

Lattice graphics on Mac OS X
Hi, everybody. I just started using R on Mac OS X. I'm trying both of Carbon and Darwin version. I used to use S-PLUS on Linux and want to use splom to do multi-plot. I looked at both Carbon and Darwin version, but Carbon version doesn't seem to have Lattice library. I downloaded the binary for Darwin version. I have XDarwin/OroborOSX installed on my Mac's (G4 Powerbook and

Scatterplot Matrix
Is there any way to make the points on my scatterplot matrix correspond to numbers instead of dots? I know how to do this on a regular 2-variable scatterplot but not on the matrix. Thanks! -Lydia [[alternative HTML version deleted]]

plot error -- figure margins too large
Hi, I am trying to plot my dataset, consisting of one column with numeric values and one column with group IDs. The set is similar to the following df. df <- NULL for ( i in 1:20) { tmp1 <- runif(1000,0,5) tmp2 <- cbind(tmp1,i) df <- rbind(df,tmp2) } Now I would like to plot the numeric column, stratified by the group IDs, in a single figure. First, I partitioned the frame

superimpose histogram on biplot
Hi all, I've been trying to figure out how to superimpose a histogram on a biplot that shows the relative contribution of each axis. I have been using the NIPALS function (http://biomserv.univ-lyon1.fr/~dray/ files/softwares/nipals.R) to run principal component analyses. Here is a toy example. source("http://biomserv.univ-lyon1.fr/~dray/files/softwares/nipals.R")

Superimpose two graphs
Dear R users, I want to superimpose two graphs as well as ensure that they should have same scale with same x & y axis. I am using following command but it does not ensure same scale. *pdf(file = "../RESULTS/RS1.simulated.pdf", width = 10, height =6)* *plot(Reserves.RS, col = 1:2, screen = 1)* *par(new= TRUE)* *barplot(RS.active, axes = FALSE)* *dev.off()* * * Regards Vikram

Superimpose Histograms
Hi all, I have data which is represented as a histogram and want to add more data / another histogram to this plot using another color. That is I need to superimpose multiple histograms. But have no idea how to do this. Can anybody please give me a hint? Thanks, Andreas -- Andreas Wilm Institut fuer Physikalische Biologie Heinrich-Heine-Universitaet Duesseldorf

superimpose histogram and fitted gamma pdf
Hi r-users,   I try to draw histogram (in terms of probabilty) and superimpose with the gamma pdf. Using this code below I can get the plots BUT the y scale for the density is out of scale.  How do I change the y-axis scale to max 1?  Another thing, how I do draw smooth line rather that points?   Nota that my observed data is hume_pos and the fitted data is rgam1.   hist(hume_pos,prob=TRUE)

How to superimpose a histogram and density plot
NCSS has a nice plot of the histogram and density plot superimposed. The S-PLUS 4 Guide to Statistics on page 45 suggests the following code for a general purpose density plot for a vector named data iqd <- summary(data)[5]-summary(data)[2] plot(density(data,width=2*iqd),xlab="x",ylab="",type="l") Is it possible to superimpose the density plot on a histogram

trying to superimpose a line plot onto a histogram
Hello, I'm trying to superimpose a line plot onto a histogram but I'm not having any luck. I've attached the dataset. What I did was: > hist(data, freq=F) Now I'm trying to superimpose the following points with a line connecting them onto the histogram: x y 100 0.535665393824959 200 0.212744329736556 300 0.0844933242968584 400 0.0335572838043417 500

superimpose density line over hist
Hi all, I'm trying to superimpose a rchisq density line over a histogram with something like: hist(alnlength) lines(density(rchisq(length(alnlength), 4)),col="red") But the rchisq line won't appear anywhere, Anyone knows what I am missing here? Thanks in advance, Albert.
