epi.2by2
This is a really simple question, I'm sure, but I can't make EpiR work!
I keep getting the following:
> epi.2by2(47, 263483, 282, 935028, method="cohort.time", conf.level=0.95)
Error in epi.2by2(47, 263483, 282, 935028, method = "cohort.time",
conf.level = 0.95) :
unused argument(s) (935028)
and I really don't know why!. Any ideas very very welcome

R 2.0.0: namespaces, S4 classes & versioned package installation: failure to resolve correct pkg version
Hi,
further down from the problem I asked about yesterday I encounter the following
problem (please appologize for the lengthy mail - I have not found a brief example
making the issue clear):
- using R packages making use of namespaces &
- S4 classes
when using
--with-package-versions in the install call:
Pkgs install ok and the first pkg 'base' can be loaded in R

Interrater and intrarater variability (intraclass correlationcoefficients)
It sounds as thought you are interested in Hoyt's Anova which is a form
of generalizability theory. This is usually estimated using by getting
the variance components from ANOVA.

R 2.0.0: problem: installing --with-package-versions
Hello R developers,
installing R 2.0.0 from source on a Linux Debian system (gcc 3.2.2)
- which worked just fine - I encountered the following problem when trying to
update/install packages with the option --with-package-versions:
example: RUnit 0.4.0 (also on CRAN)
R20 CMD INSTALL -l /mnt/local/R/R-2.0.x-libs-EpiR --with-package-versions
RUnit_0.4.0.tar.gz
or after untaring

test Breslow-Day for svytable??
Hi all,
I want to know how to perform the test Breslow-Day test for homogeneity of
odds ratios (OR) stratified for svytable. This test is obtained with the following code:
epi.2by2 (dat = daty, method = "case.control" conf.level = 0.95,
units = 100, homogeneity = "breslow.day", verbose = TRUE)
where "daty" is the object type table svytable consider it, but

installing package with version number using namespaces & dynamic library
Hi,
I wonder whether a package with namespace & dynamic library can be installed
with the version number attached, ie. with the argument --with-package-versions.
Is this currently possible?
Using R 1.9.1 on Debian 3.0 I encounter a problem when trying to load a package
installed with
R91 CMD INSTALL --with-package-versions -l /mnt/local/R/R-1.9.x-libs-EpiR RIO

Interrater and intrarater variability (intraclass correlation coefficients)
Hello!
I want to calculate the intra- and interrater reliability of my study. The design is very simple, 5 raters rated a diagnostic score 3 times for 19 patients.
Are there methods/funtions in R? I only found packages to calculate interrater variability and intraclass correlation coefficients for matrices of n*m (n subjects, m raters) - I have n subjects, m raters and r repetitions.

Variable passed to function not used in function in select=... in subset
Hello!
I have the problem that in my function the passed variable is not used, but the variable name of the dataframe itself?- difficult to explain, but an easy example:
TestFunc<-function(df, group) {
??? print(names(subset(df, select=group)))
}
df1<-data.frame(group="G1", visit="V1", value=0.9)
TestFunc(df1, c("group", "visit"))

Plot grouped data: How to change x-axis? (nlme)
Hallo!
GENERAL QUESTION:
I'm trying to change the tick marks of the x-axis in a
grouped data plot (nlme).
CONCRETE EXAMPLE:
In the example (see below) I want the x-axis to have
tick marks at 0, 6, 12, 18, 24. How can I do this?
WHAT I TRIED
I tried "normal" methods like axis(...) but this does
not work with this plot. And I also tried xlim=c(0,24)
but the ticks are unchanged and

pwr.prop.test and continuity correction
Hi,
I am trying to sort out a discrepancy between power calculations results
between me and another statistician. I use R but I am not sure what she
uses. It is on the proportions test and so I have been using
pwr.prop.test. I think I have tracked the problem down to pwr.prop.test
not using the continuity correction for the test (I did this by using
the java applet from

About continuity correction option in the mantelhaen.test function.
Hello,
I was using the mantelhaen.test function (2x2 J tables for
conditional independence testing). I noticed that the option for the
continuity correction (correction=T or correction=F) sometimes made a
difference while sometimes it did give the same results regardless of
correction=T or correction=F.
Does the continuity correction apply only in certain cases or in
certain strata with some

Struggeling with svydesign()
Dear all,
We are analysing some survey data and we are not sure if we are using
the correct syntax for our design.
The population of interest is a set of 4416 polygons with different
sizes ranging from 0.003 to 45.6 ha, 7460 ha in total. Each polygon has
a binary attribute (presence/absence) and we want to estimate the
probability of presence in the population.
We used sampling with replacement

Error with epiR and sensitivity
Hi everyone,
I emailed yesterday thinking I had a problem with reading matrix
information as numerical output into epiR. After working on the data
frame today, I realise it's a problem with the data itself rather than
the syntax.
An original data frame of

concordance correlation coefficient using R
Hi.
I have data which i would want to assess the degree of agreement
between two assays, e.g., to evaluate reproducibility or for
inter-rater reliability. I have used the Pearson product-moment
correlation coefficient. It looks good ranginging between 0.90 to
0.998. Though this looks good. I am told the Concordance correlation
coefficient will give a better picture of how reproducible the assay

Response to query re: calculating intraclass correlations
Karl,
If you use one of the specialized packages to calculate your ICC, make sure that you know what you're getting. (I haven't checked the packages out myself, so I don't know either.)
You might want to read David Futrell's article in the May 1995 issue of Quality Progress where he describes six different ways to calculate ICCs from the same data set, all with different

Calculating/understanding variance-covariance matrix of logistic regression (lrm $var)
Hallo!
I want to understand / recalculate what is done to get
the CI of the logistic regression evaluated with lrm.
As far as I came back, my problem is the
variance-covariance matrix fit$var of the fit
(fit<-lrm(...), fit$var). Here what I found and where
I stucked:

trend in incidence rate
I would like to compare the incidence rates of three groups. They are
supposed to have different risks so I would like to test whether there is a
increasing trend in the incidence rates. Does R or any packages provide a
trend test for incidence rates? I checked epiR and epitools. It seems they
do not have this function.
Thank you for the help.

nls fitting problems (singularity)
Hallo!
I have a problem with fitting data with nls. The first
example with y1 (data frame df1) shows an error, the
second works fine.
Is there a possibility to get a fit (e.g. JMP can fit
also data I can not manage to fit with R). Sometimes I
also got an error singularity with starting
parameters.

x<-c(-1,5,8,11,13,15,16,17,18,19,21,22)

Wilcoxon paired signed rank test and continuity correction
Hi
I am applying the wilcoxon paired signed rank test to many sub-groups of
a data frame using by() and wilcox.test, and sometimes the test uses
continuity correction and sometimes it doesn't. What I want to know is:
1) what is continuity correction? The docs say:
correct: a logical indicating whether to apply continuity correction
in the normal approximation for the p-value.
