cluster a distance(analogue)-object using agnes(cluster)
I try to perform a clustering using an existing dissimilarity matrix that I calculated using distance (analogue) I tried two different things. One of them worked and one not and I don`t understand why. Here the code: not working example library(cluster) library(analogue) iris2<-as.data.frame(iris) str(iris2) 'data.frame': 150 obs. of 5 variables: $ Sepal.Length: num 5.1 4.9 4.7

learning S4
Hi the list. I try to learn the S4 programming. I find the wiki and several doc. But I still have few questions... 1. To define 'representation', we can use two syntax : - representation=list(temps = 'numeric',traj = 'matrix') - representation(temps = 'numeric',traj = 'matrix') Is there any difference ? 2. 'validityMethod' check the

Integer vs numeric
Hi the list. I do not understand the philosophy behind numeric and integer. - 1 is numeric (which I find surprising) - 2 is numeric. - 1:2 is integer. Why is that ? Christophe

clean programming
Hello the list, I am trying to write a "cleanProgramming" function to test the procedure I use. For example, I want to be sure that I am not using globals variables. The function "findGlobals" detect that. To list the globals used in function "fun", the syntax is : "findGlobals(fun,FALSE)$variable" My problem is that I want to use it in a function,

Why daisy() in cluster library failed to exclude NA when computing dissimilarity
Hi, According to daisy function from cluster documentation, it can compute dissimilarity when NA (missing) value(s) is present. http://stat.ethz.ch/R-manual/R-devel/library/cluster/html/daisy.html But why when I tried this code library(cluster) x <- c(1.115,NA,NA,0.971,NA) y <- c(NA,1.006,NA,NA,0.645) df <- as.data.frame(rbind(x,y)) daisy(df,metric="gower") It gave this

gower distance calculation
Hello I have 2 rows in a matrix and I want to calculate the Gower Distance between the 2 , how can I do it? I searched and found nothing that can help me, and my program doesn't know the gdist function and I couldn't find it on the R help site. Can anyone help me plz Thank u all [[alternative HTML version deleted]]

inheritence in S4
Hi the list I define a class A (slot a and b), a class C (slot c and d) and a class E that inherit from A and B. I define print(A) and print(B). For print(C), I would like to use both of them, but I do not see how... Thanks for your help... R 2.7 package.skeleton
Hi the devel list I am testing package.skeleton in R 2.7 (download today). I get an error that I do not understand. I guess it is not an error from my code since I have no probleme when I source it. So is it a error in package.skeleton? Here is my code : --- 8< ------ File essai.r ------------- setClass( Class="ClusterizLongData", representation=representation(

getGraphicsEvent plotting two graph
Hi the list, I need to use getGraphicsEvent to plot two graph. On the following toy example: - the function b is ploting two graph depending on a parameter - the function a is calling b according to some user answers. It is suppose to call b until the user press Return, but it does not. b <- function(x){ dev.off(2);dev.off(3) windows();windows(3,3,xpos=0) dev.set(2);plot(1:x)

PAM clustering: using my own dissimilarity matrix
Hello, I would like to use my own dissimilarity matrix in a PAM clustering with method "pam" (cluster package) instead of a dissimilarity matrix created by daisy. I read data from a file containing the dissimilarity values using "read.csv". This creates a matrix (alternatively: an array or vector) which is not accepted by "pam": A call

Specify ID variable in daisy{cluster}
Hi All - I am using the daisy function from the cluster library to create a dissimilarity matrix. I'm going to use that matrix to run a cluster analysis. My participants are identified with the variable, hhid. However, when I try to keep hhid in the dataset that I use to create the dissimilarity matrix, daisy uses it to create the matrix rather than ignoring it as an ID variable. I need to

I cannot get species scores to plot with site scores in MDS when I use a distance matrix as input. Problems with NA's?
Hi, First I should note I am relatively new to R so I would appreciate answers that take this into account. I am trying to perform an MDS ordination using the function ?metaMDS? of the ?vegan? package. I want to ordinate species according to a set of functional traits. ?Species? here refers to ?sites? in traditional vegetation analyses while ?traits? here correspond to ?species? in such

PAM clustering (using triangular matrix)
Hi, I'm trying to use a similarity matrix (triangular) as input for pam() or fanny() clustering algorithms. The problem is that this algorithms can only accept a dissimilarity matrix, normally generated by daisy(). However, daisy only accept 'data matrix or dataframe. Dissimilarities will be computed between the rows of x'. Is there any way to say to that your data are already a

package.skeleton does invalide regular name, bis... (PR#12020)
Hi the list, I guess I find an other bug (the first one is at the end off this mail) in package.skeleton. It occurs when we give as code_file some file that are not in the current directories. If we give a single file to code_file (like code_file=3D"riri/fifi.R"), it does not reconize fifi.R as a regular name and change it to riri/zfifi.R If we give several file to code_file (like

weighting variables using Gower with DAISY
Hello, I am running DAISY in R and using the GOWER metric since I am working with mixed variables. I am wondering if there is a way to weight the different variables. I see that there is a weight value for Gower but do not know if this is how to weight the diffrent variables with different weighting values. Please advise if there is a way to weight the different variables. Thank you. -- View

How to create own distance measure in cluster ?
Hi everyone, I want to create my own distance measure, other than 'euclidean' or 'manhatan', to use in cluster pckgs. To do this I think that I need to change dist(), in mva pckg, or daisy(), in cluster pckg. (or is there a cleaver way ?) But this functions are in fact things like: .Fortran( "daisy", ... ) or .C("dist",...). I tried unsuccessfully to find

Cluster prediction from factor/numeric datasets
Hi all, I have a dataset with numeric and factor columns of data which I developed a Gower Dissimilarity Matrix for (Daisy) and used Agglomerative Nesting (Agnes) to develop 20 clusters. I would like to use the 20 clusters to determine cluster membership for a new dataset (using predict) but cannot find a way to do this (no way to "predict" in the cluster package). I know I can use

daisy(): space allocation issue
Hi, I'm trying to apply the function daisy() to a data.frame 10000x10 but I have not enough space (error message: cannot allocate vector of length 1476173280). I didn't imagine I was not able to work with a matrix of just 10000 observations... I have setted in Rgui --max-mem-size=2G (I'm not able to set more space..) How can I solve this issue? Separating observations depending on
