Greek characters in plots
Hi I am running an R script that creates 100s of graphs, and I need to use the greek CAPITAL letter delta in the mtext() function. I got as far as expression(delta) but this gives me the lowercase version. Can anyone help? Replacing all NA values in a matrix
OK, dumb question, and it is probably in the docs somewhere, but after 12 months working with R and quite a while looking at the docs, I still don't know (or have forgotten) how to replace all NA values in a matrix at once with some other value. I can do it column by column using is.na(), but I can't figure out how to do it for the whole matrix. My apologies, I am ashamed ;-) Michael

Simple plot() question
Hi First a simple question to do with plot(). How do I change the x-axis labels on a plot? For example, I am plotting each row of a matrix, and I want each row to be a line on my graph. Simple really. Eg: plot(sg[1,], type="l") When I do this, the x-axis is labelled 1:38, as I have 38 columns in my matrix. When I do: plot(sg[1,order(sg[1,])], type="l") Ideally I would

Rd problems when converting DVI version
Hi Running R v2.0 on SuSe linux 8.2. I'm trying to build a package (which built perfectly on Windows...) on Linux, and I ran: R CMD check mypackage I got: * checking mypackage-maual.tex ... ERROR LaTeX errors when creating DVI version This typically indicates Rd problems OK, there are no problems with my Rd - I got 3 warnings but they were all expected, and the whole package builds find

underscore and italic policy
Hi All, So I just joined the list - first off, Markdown is a great format and we're using it in our online community project disCourse: http://discourse.ics.hawaii.edu We're using markdown for our wiki pages, stories, message postings, pretty much everywhere. One markdown policy that doesn't seem to fit intuitively for our users is the fact that embedded underscores leads to

Problem indexing a factor variable
Hi, I have a dataframe "gexp_1" with 115 rows of samples and 27000 columns of gene expression measurements with each column corresponding to one gene. I now have a smaller vector of genes "tp" for which I need to pull out the data form the data frame. # first gene from the list with 16 genes x <- tp[1,] x [1] geneA 16 Levels: geneA, geneB... #unsuccessful gexp_1$x NULL

Xvfb and R
Hi I have recently installed and implemented Xvfb (X virtual frame buffer) so that I can create jpegs using R over CGI (SUSE Linux 8.1 and Apache 1.3). I have noticed that in order to do this, a file (Rplots.ps) is created in my cgi-bin directory everytime a cgi script is run. This could cause problems though as I have a multi-user system where it is possible that two different users will run

cbind() and factors.
Hi I'm seeing some "odd" behaviour with cbind(). My code is: > cat <- read.table("cogs_category.txt", sep="\t", header=TRUE, quote=NULL, colClasses="character") > colnames(cat) [1] "Code" "Description" > is.factor(cat$Code) [1] FALSE > is.factor(cat$Description) [1] FALSE > is.factor(rainbow(nrow(cat))) [1]

plot greek letter in italic
Hi, Could someone please let me know how to plot greek letters in italic. text(0,14,expression(italic(rho)[italic(f)])) only plots the f in italic and text(37,40,expression(italic(rho))) doesn't plot rho in italic. I have checked demo(plotmath), ?plotmath, FAQ, and the archives 2004-2006 without finding the answer. I'm using R 2.1.1. and Windows XP. Thanks! Tord -- Tord Sn?ll

Using jpeg() function over cgi
Hi I have seen a few posts to this list regarding problems accessing the x11() device over cgi - namely, when trying to create a graphic using the jpeg() function, everything is fine from the command line but it won't work over cgi, producing the error: "Unable to open connection to X11 display" Has anyone actually solved this particular problem satisfactorily? Please reply

How to embed italic Greek letters in a eps file?
Hi, I need to add on a plot text containing italic Greek characters using the function mtext (i.e. I cannot use Hershey vectors). The characters are nicely displayed when the file is saved as png but not when saved as eps. See code below as example: #postscript('test.eps') png('test.png') plot(1,1, type = 'n') mtext(side = 3, line = 2,

Emphasis or Italic?
What's the difference between: <em>emphasis</em> and <i>italicized</i> and <strong>strong</strong> and <b>bold</b> It seems to subtle for my browsers. The only "difference" I've been able to find is that according to the O'Reilly book <strong> and <emphasis> are semantic tags, while <b> and <i>

how to add in interaction terms in gamm
I want to use gamm to generate smoothed trend line for three groups identified by dummy variable genea and geneb. My question is how to add in an interaction term between the time and another dummy variable such as gender? fitm<-gamm(change_gfr~ genea+geneb+s(timea_n,bs="ps")+s(timeb_n,bs="ps")+s(timec_n,bs="ps"),data=mm,random=list(time_n=~1|PID)) -- View this

Failure to produce italics in jpeg
Colleagues, Using R 2.10.1 in OS X (Snow Leopard), I created JPEG documents that were intended to include italicized text. In the JPEG versions, the italics appear in bold-face. The identical code (except for the call to the device) yields italics in PDF. A minimal example is: PDF version: > pdf("plot.pdf") > plot(1,1) > mtext(bquote(italic(P) < .(0.005))) >

Help with hclust() and plot()
Hi When I use plot(hclust(dist..)...)...) etc to create a dendrogram of a hierarchial cluster analysis, I end up with a vertical tree. What do I need to do to get a horizontal tree? Also, my users are used to seeing trees who's leaves all "end" at the same place (eg. Like in minitab). Is this possible in R? Thanks Mick Michael Watson Head of Informatics Institute for Animal

Upgrading from 1.2.8 to 2.0.6: INBOX not selectable in Thubderbird (greyed and italic)
I recently upgraded from 1.2.8 to 2.0.6, I am using Maildir, and Thunderbird is showing the INBOX grayed out and in italics, and does not show new messages in it (it shows messages previously downloaded). This occurs when Thunderbird is restarted (if I upgrade dovecot, TB keeps working fine until I shut it down, and at next startup it greys out the inbox). All the subfolders of INBOX work

how to make the code more efficient using lapply
Eric's approach seems reasonable to me, and I agree that it's probably not the use of a "for" loop that makes the original version slow. As Eric mentioned, there are lots of unnecessary things happening in the loop. For example, list.files() was called twice inside the loop, which is unnecessary, and will definitely slow the loop down (though probably not by much). Call it
