SciViews and Tinn-R installation problem
Hello,
I have just installed R 2.7.0 and re-installed SciViews 0.8-9 and Tinn-R
1.19.4.7 and seem to have broken something along the way as follows.
I double-click on my current .RData file in the Windoze explorer, R
Console and Tinn-R load successfully (?).
I can list objects in my working directory with ls() but, when I attempt
to refresh any list in the R explorer tab of the Tools child

Converting plots to ggplot2
Hello Hadley,
I am trying to reproduce the following with ggplot:
a <- seq(0, 360, 5)*pi/180 ; a
ac <- sin(a + (45*pi/180)) + 1 ; ac
plot(a, ac, type='b', xaxt = "n")
axis(1, at=seq(0,6,1), labels=round(seq(0,6,1)*180/pi),1)
abline(v=c(45*pi/180, 225*pi/180))
I can get the basic plot:
p <- qplot(a, ac, geom=c('point', 'line')) ;

overlaid transparent histograms
Hello all--
I'm attempting to produce overlaid histograms with partially transparent
columns. Whether this display will end up being useful, I can't say.
But I do want to get it right.
I've already got one solution (shown below), but I tried some other
versions and had questions about my results. (Note: I'm using a quartz
device, so transparency shows up correctly. You might

label outliers in geom_boxplot (ggplot2)
Dear List and Hadley,
I would like to have a boxplot with ggplot2 and have the outlier values
labelled with their "name" attribute. So I did
> library(ggplot2)
> dat=data.frame(num=rep(1,20), val=c(runif(18),3,3.5),
name=letters[1:20])
> p=ggplot(dat, aes(y=val, x=num))+geom_boxplot(outlier.size=4,
outlier.colour="green")

PDF fonts problem
Dear List,
I am writing a paper in Hungarian, that I Sweave and than pdfLaTeX.
Everything is fine, except for two accented letters in the graphs that
behave strange, though on the screen and in eps exports they look
perfect. The problem is that I need pdf graphs, since I would like to
have a PDF after LaTeX-ing.
For the example below I downloaded the following two font sets:

Fatal error: unable to restore saved data in .RData
Hello,
I am unable to start an R session by double-clicking on an existing
.RData file from the Windoze file explorer.
A dialogue appears with the message
"Fatal error: unable to restore saved data in .RData",
and I notice in the R Console the last few lines are:
"Loading required package: R2HTML

read.table & readLines behaviour?
Hi,
I have been using 'read.table' regularly to read tab-delimited text
files with data. No problem, until now.
Now I have a file that appeared to have read fine, and the data inside
looks correct (structure etc), except I only had 15000+ rows out of
the expected 24000. Using 'readLines' instead, and breaking up the
data by tabs, gives me the expected result.
I do not

Unexpected nls behaviour: Solved
Hi Everyone,
I'd omitted the non-optional 'parameters' argument to selfStart. Making this
change to SSbatch gives the same (successful) result from the two calls to
nls.
SSbatch<-selfStart(
model=function(Batch, Coeffs)
{
Coeffs[Batch]
}
,initial=function(mCall, data, LHS)
{
# Estimate coefficients as mean of each batch
xy <- sortedXyData(mCall[["Batch"]],

Unexpected nls behaviour
Hi everyone,
I thought that for a selfStart function, these two should be exactly
equivalent
> nls(Aform, DF)
> nls(Aform, DF, start=getInitial(Aform, DF))
but in this example that is not the case in R (although it is in S-plus
V6.2)
------------------------------
SSbatch<-selfStart(
model=function(Batch, Coeffs)
{
Coeffs[Batch]
}
,initial=function(mCall, data, LHS)

Fix for nls bug???
Hi All,
I've hit a problem using nls. I think it may be a restriction in the
applicability of nls and I may have found a fix, but I've been wrong before.
This example is simplified to the essentials. My real application is much
more complicated.
Take a function of matrix 'x' with additional arguments:
matrix 'aMat' whose values are _not_ to be determined by nls

YALAQ - Yet Another LApply Question
Hello,
Two lapply questions (system info and sample data below):
1) Why does the first form of command1 add the name of y _after_ the
str() output rather than before as does the second (preferred) form?
# command1 version1
invisible(lapply(ls(pattern='bn'), function(y) cat(y, "\n",
str(get(y)), "\n") ))

navigating ggplot viewports
list(...)
I can not get at the grid viewports in a ggplot2 plot.
I know there is supposed to be a viewport called "panel_1_1" but
downViewport() can't find it. Has the viewport been popped?
I had a quick look at the functions involved (eg ggplot_plot)
but there is no obvious problem there.

require() is not giving TRUE / FALSE statements ?
Dear list,
?require says :
"... |require| is designed for use inside other functions; it returns
|FALSE| and gives a warning (rather than an error as |library()| does by
default) if the package does not exist ..."
However when I run the following code I don't get any TRUE / FALSE
statements (but the warning only).
Since I want to test from inside of a function if a given package

Losing attributes in data.frame() (PR#10873)
Folks:
Problem: [<-.data,frame() is losing attributes under certain curcumstances
shown below.
I think this is a bug, at least in documentation, as I was unable to find
explicit documentation of the behavior. Indeed, the only documentation I
found told me attributes are preserved. Here is a detailed description:
> df <- data.frame(a=1:3, b=letters[1:3])
> attr(df,"foo")

image3d in misc3d
Hi,
I'm trying to make sense of the image3d plots in misc3d. Unfortunately I can't find any authors on the help pages of the function to e-mail directly. In the following toy example, I'm puzzled as to why (1) the positions of the image plot on the axes include negative values when I think I've specified all to be 1:3 and (2) the logic that needs to be adhered to in order to

alternatives to traditional least squares method in linear regression ?
Dear list,
I have encountered a special case for searching a linear regression
where I'm not satisfied with the results obtained using the traditional
least squares method (sometimes called OLS) for estimating/optimizing
the residues to the regression line (see code below). Basically, a
group of my x-y data are a bit off the diagonal line (in my case the
diagonal represents the ideal or

when running a mood.test() (part of package "stats") on slightly longer

shown below : once both vectors tested are of length 50 this error oocurs.
Note, that this problem didn't occur with R-2.7.x (or even older versions).

Clustering with Mahalanobis Distance
Dear R ExpeRts,
I'm having memory difficulties using mahalanobis distance to trying to cluster in R. I was wondering if anyone has done it with a matrix of 6525x17 (or something similar to that size). I have a matrix of 6525 genes and 17 samples. I have my R memory increased to the max and am still getting "cannot allocate vector of size" errors. My matrix "x" is
