unexpected results in comparison (x == y)
Dear readers of the list, I have a problem a comparison of two data from a vector. The comparison yields FALSE but should be TRUE. I have checked for mode(), length() and attributes(). See the following code (R2.10.0): ----------------------------------------------- # data vector of 66 double data X =

Problem in library.dynam problems on Linux
We have R 2.2.1 installed on a Linux cluster that seems to have problems loading either of our shared object libraries for packages. This seems to be happening on both local and global versions of packages that we install. However, we have only noticed this problem in the past 3 months on this R installation, whereas some users had success before then. It could be that something on our system

zip.file.extract
Hello everyone, Can anyone give me some hint/suggestion for unzipping a file in R? The help file for "zip.file.extract" function seems to be difficult to understand. For example, the name of my zip file is "refGene.txt.gz", which is located in "C:\Documents and Settings\Desktop\test1". I would like to unzip this file to the same directory. Here's

pasting indexes to variables within loops
Hi all, Hope someone can help me. I start out with a matrix called haplo with 600 rows and two columns. To start with, the elements of the matrix are character strings of 20 numbers. I then want to create separate objects, called ha1-ha600, that are the concatenated 20 + 20 numbers, as numeric. I am having no trouble doing anything except getting the index i to paste to the object ha(i) in

S4 class questions
Hi, I'd like to create a S4 class contains only one type of data. However, the number of slots varies. For example, I want to create a class "a", each slots in "a" contains numeric value only. > setClass("a", contains = "numeric") If I want to create an object "a" with only one slot containing c(3,4), I will write >

write.table file="file.txt" help
Hi all, I have a R script that creates several input files for an analysis program. It loops through the matrix read into R and picks out submatrices and then creates a separate output file for each submatrix. The loop works great, but I am having trouble getting all the separate output files written. The line I have is: write.table(ch1d,

I use "haplo.stats" package, but unfortunatelly it's not possible to analyse survival data, amb I right?. Thanks in advance. Isaac Subirana (isubirana@imim.es) [[alternative HTML version deleted]]

using mapply to avoid loops
Hello, I would like to use mapply to avoid using a loop but for some reason, I can't seem to get it to work. I've included copies of my code below. The first set of code uses a loop (and it works fine), and the second set of code attempts to use mapply but I get a "subscript out of bounds" error. Any guidance would be greatly appreciated. Xj, Yj, and Wj are also lists, and s2,

[.data.frame speedup
Below is a version of [.data.frame that is faster for subscripting rows of large data frames; it avoids calling duplicated(rows) if there is no need to check for duplicate row names, when: i is logical attr(x, "dup.row.names") is not NULL (S+ compatibility) i is numeric and negative i is strictly increasing "[.data.frame" <- function (x, i, j,

How to catch EXCEPTION_ACCESS_VIOLATION exceptions on win64
LLVM3.8 version. https://bugs.llvm.org//show_bug.cgi?id=24233. The example can catch exception. But I use my own code for testing, CustomEHMemoryManager allocated memory address is very large, allocateCodeSection, allocateDataSection assigned address (more than 32 bit address space) is getting smaller and smaller. Cause registerEHFrames to fail. 3.9.1 or 4.0.0 version has been supported on win

as.matrix.data.frame() in R 1.9.0 converts to character when it should (?) convert to numeric
Conversion of a data frame to a matrix using as.matrix() when a column of the data frame is POSIXt and all other columns are numeric has changed in R 1.9.0 from R 1.8.1. The new behavior issues a warning message and converts to a character matrix. In R 1.8.1, such an object was converted to a numeric matrix. Here is an example. #### R 1.9.0 #### > foo <- data.frame(

linkage disequilibrium
Dear all, I'm using the package "Genetics", and I'm interested in the computation of D' statistics for Linkage Disequilibrium, for which the LD() command has been realised. Unfortunately I don't find any reference on "how" the D' is computed by the LD() function. In the package documentation it is generally referred as "MLE" estimation, but

Query: weighting cells in histogram
I have the 'breaks' for the histogram ('hist') but I want weight the cells instead of using actual observations. I thought that using freq=FALSE implied that the numbers in 'x' were weights but this turned out to be wrong. Any help and/or comment is very much appreciated.
