Interpretation of 'Intercept' in a 2-way factorial lm
Hi all,
I hope this question is not too trivial. I can't find an explanation
anywhere (Stats and R books, R-archives) so now I have to turn to the R-list.
Question:
If you have a factorial design with two factors (say A and B with two
levels each). What does the intercept coefficient with
treatment.contrasts represent??

Usually the y-axis is shown on the left-hand-side of a graph, is it possible

complex plots using layout()
Dear r-help,
I am trying to plot several scatter plots with marginal histograms on
one page. Ideally, a page is equally divided into 4 figure regions.
Within each figure region, a scatter plot with marginal histograms will
be plotted.
I followed Dr. Paul Murrell's code released online to successfully plot

Weird SEs with effect()
Hi all,
Im a little bit confused concerning the effect() command, effects package.
I have done several glm models with family=quasipoisson:
model <-glm(Y~X+Q+Z,family=quasipoisson)
and then used
results.effects <-effect("X",model,se=TRUE)
to get the "adjusted means". I am aware about the debate concerning
adjusted means, but you guys just have to trust me - it

Putting legend *outside* plotting area
Is there a simple way to put a legend outside the plot area for a simple
plot?

Bumps chart in R
Hi there,
I would like to make a 'bumps chart' like the ones described e.g.
here: http://junkcharts.typepad.com/junk_charts/bumps_chart/
Purpose: I'd like to plot the proportion of people in select countries
living for less then one USD pr day in 1994 and 2004 respectively. I
have already constructed a barplot - but I think a bumps chart would
be better

Dear:
I am trying to plot the histogram graph for my observed data. Then plot
fitted distribution on the same graph of histogram plot in R.
1. histogram plot y.
2. based on "1", plotting y1 v. x;
3. based on "1", plotting y2 v. x;
4. based on "1", plotting y3 v. x;
All of these four plots must be on the same graph.

Strange results with anova.glm()

Hi,
How to mark points on x axis of a graph keeping x axis as constant and

Error bars.
There was an inquiry on this list recently about plotting some simple
error bars on a graph. Now Splus has a function (error.bar ---
originally written by Sue Clancy of DMS, CSIRO, I believe) to do this
job virtually at the touch of a key. (Well a few keys. :-) ) The
error.bar function is written completely in raw S --- no calls to

Barplot with Secondary axis
Hi all,
I am trying to plot a bar chart and trying to plot a line as a secondary
axis as my scale is different for two y axis.
I am plotting a clustered bar chart by using besides = True option in
barplot function and my y coordinates are not plotted exactly at the center

I am using R version 2.10.1 under windows.
In a barplot, I want to mark one of the bars with a special border color.

Surfaceplot3D with wireframe
Hi,
I want to make a surface3D plot of a landscape. I have cordinates (x, y, z)
recorded with a GPS. The datapoints are not evenly distributed within the

Problem having tick marks aligned when plotting three graphs on top of one another.

I am trying to plot three graphs on top of each other. I need to have the axises perfectly aligned. For some reason the ticks on the y axes are slightly off so they do not perfectly align. Can someone tell me how I can get the to overlay each other perfectly? I thought the yaxp parameter would solve my problem, but it does not. My data and code follows:
