fisher.test - can I use non-integer expected values?
I seem to be able to use expected values that are decimal (e.g., 1.33) when using chisq.test but not when using fisher.test. This happens when using an array/matrix as input. Fisher.test returns: Error in sprintf(gettext(fmt, domain = domain), ...) : invalid format '%d'; use format %s for character objects. Thus, it appears fisher.test is looking for integers only. Insignificant variable improves AIC (multinom)?
Hi, I am trying to specify a multinomial logit model using the multinom function from the nnet package. Now I add another independent variable and it halves the AIC as given by summary(multinom()). But when I call Anova(multinom()) from the car package, it tells me that this added variable is insignificant (Pr(>Chisq)=0.39). Thus, the improved AIC suggests to keep the variable but the Anova

Different goodness of fit tests leads to contradictory conclusions
I am trying to test goodness of fit for my legalistic regression using several options as shown below.  Hosmer-Lemeshow test (whose function I borrowed from a previous post), Hosmer–le Cessie omnibus lack of fit test (also borrowed from a previous post), Pearson chi-square test, and deviance test.  All the tests, except the deviance tests, produced p-values well above 0.05.  Would anyone please

Multivariate hypergeometric distribution version of phyper()
Dear R Users, I employed the phyper() function to estimate the likelihood that the number of genes overlapping between 2 different lists of genes is due to chance. This appears to work appropriately. On Corrections for Chi-Sq Goodness of Fit Test
