analyze amino acid sequence (composition)of proteins
Dear R-helpers:
thank your for your attention.
i am a newer to R and i am doing some protein category classification based on
the amino acid sequence.while i have some questions urgently.
1. any packages for analysis amino acid sequence
2. given two sequences "AAA" and "BBB",how can i combine them into "AAABBB"

motif search
Hi,
I am very new to R and wanted to know if there is a package that, given
very long nucleotide sequences, searches and identifies short (7-10nt)
motifs.. I would like to look for enrichment of certain motifs in
genomic sequences.
I tried using MEME (not an R package, I know), but the online version
only allows sequences up to MAX 60000 nucleotides, and that's too short
for my needs..

Dotmatrix Plots
Hi all,
Does anyone know what happened to the dna library or the dotmatrix
function? For the life of me, I can't find it anywhere with the
exception of this reference:
http://rss.acs.unt.edu/Rdoc/library/dna/html/dotmatrix.html
Thanks!
Jeff.

visualizing nucleotide sequence properties
Hi there,
I am looking for R-packages that can help me visualize properties on
nucleotide sequences. I want to display sequences in the 1-100K base range
as lines and plot features above and below those lines.
Any ideas would be welcome.
Thanks,
Bernd

Memory leak with character arrays?
Hi -
When I'm trying to read in a text file into a labeled character array,
the memory stamp/footprint of R will exceed 4 gigs or more. I've seen
this behavior on Mac OS X, Linux for AMD_64 and X86_64., and the R
versions are 2.4, 2.4 and 2.2, respectively. So, it would seem that
this is platform and R version independant.
The file that I'm reading contains the upstream regions

Sweave / Latex per-chapter output
Dear R-help,
I am using Sweave and pdflatex to generate a large report from data
contained in my database (Postgres via RODBC). Currently, I work with
a single R/Sweave file, containing several "chapter" indications for
the Latex engine. My master tex file sets the document class, and
includes the introduction, the main Sweave file, and a conclusions and
reference file. I use a makefile

writing a function
Dear lists,
I'm in my process of learning of writing a function. I tried to write a simple functions of a matrix and a vector. Here are the codes:
mm<-function(m,n){ #matrix function
w<-matrix(nrow=m, ncol=n)
for(i in 1:m){
for(j in 1:n){
w[i,j]=i+j
}
}
return(w[i,j])
}
v<-function(n){ #function of a vector
y=vector(length=n)

Reproducible Research - Examples
All,
Recently I ran across a URL documenting published research using R:
http://www.cgd.ucar.edu/ccr/ammann/millennium/CODES_MBH.html
A note on the site indicates that the code is being revised. The code and
data are provided, so that one could reproduce the results without having to
buy a proprietary software program. In poking around the R website it is
clear that a lot of thought has gone

[cfe-dev] [RFC] __attribute__((internal_linkage))
I haven't been able to figure out from this thread why this attribute is necessary at all.
Anonymous or unnamed namespaces were added to C++ for this very purpose, but the ISO C++ Standard does not discuss "linkage" per-se because it is outside the scope of the language specification. But it does describes it in terms of having a hidden name which is "unique" to the

for(i in n:1){
y[i]=i
}

Are infix binary operators ** and ^ aliased?
Dear R-help,
After making a typo (reminiscent of FORTRAN 77, I guess) I found the
following:
> identical(all.equal(2^(-10:10), 2**(-10:10)), TRUE)
[1] TRUE
I have tried to find the documentation about the ** operator but I was
unsuccesful this way:

p-value
Dear R User,
say I have this sample of data ( attach with). What i'm going to do is to test whether this data is uniformly distributed or not by finding the p-value. I've tried using the punif command but it gave me the value of 1 of all the data. Any suggestion on R command to find the p-value??Thanks in advance!!
Cheers,
Anisah

Okay, the documentation has come a long way since 3.0 although it
still needs a bit of polish.

[LLVMdev] RFC: Timeline for deprecating the autoconf build system?
I am an actual end user of LLVM who builds it from source and not a
developer of it so I think I have an important perspective that is not
represented here. Also I am pretty sure the llvmdev mailing is heavily
biased and might not reach actual end users of LLVM. I use the
Autotools build system for a number of reasons. If compromises or
reasonable workarounds could be found I would be okay with
