Lines to plots with a for-loop
Hello all,
I'm plotting several graphs with a for-loop with a code:
par(mfrow=c(3,4))
for(i in levels(fHCGB$code)) with(subset(fHCGB,code==i),
plot(pooledPlateIntra, type="b", ylim=ylim, xlab=code, ylab="CV%"))
With which I have no problems.. However I need to add lines to all of
these 12 plots, but I cannot get it to work. I've tried for example
par(mfrow=c(3,4))

Addendum to wishlist bug report #10931 (factanal) (PR#12754)

Hi,
on March 10 I filed a wishlist bug report asking for the inclusion of
some changes to factanal() and the associated print method. The changes
were originally proposed by John Fox in 2005; they make print.factanal()
display factor correlations if factanal() is called with rotation =

path autocompletion in 2.5.0
Hi,
R 2.5.0 isn't auto-completing paths properly as it used to. E.g.
suppose I have:

[5] "chipS-rep2.CEL" "chipS-rep3.CEL"
Now if I do:

help with linear model
Dear list,
I have been searching for a week to fit a simple linear model to my data. I
have looked into the previous posts but I haven't found anything relevant to
my problem. I guess it is something simple...I just cannot see it.
I have the following data frame, named "data", which is a subset of a
microarray experiment. The columns are the samples and the rows are the
probes. I

Rows index/colProds
Hi,
Is there any function to replace colProds that finds column-wise products of
a matrix?
Or is there any other function that would give a better solution this
problem ?
I have a matrix and an array, example:

svm in e1071 package: polynomial vs linear kernel
I am trying to understand what is the difference between linear and
polynomial kernel:
linear: u'*v
polynomial: (gamma*u'*v + coef0)^degree
It would seem that polynomial kernel with gamma = 1; coef0 = 0 and degree
= 1
should be identical to linear kernel, however it gives me significantly
different results for very simple
data set, with linear kernel

Handling two lists of matrices
I'm having trouble setting up the function call to handle two lists of
matrices. Each list has 6 matrices - Each matrix is 20x10. I need to
do some basic math on corresponding matrices in each list.
Here are some outputs of these lists, etc...

Problem with RMA using limma, oligo and pdInfoBuilder packages
Hi,
I am a Ph.D. student from Québec, Canada. I’m a beginner with R and
Bioconductor. Until now the only experience I have is in analyzing
microarray data using affy and limma packages. Now I am trying to analyze
Rat Gene 10 st arrays and I would like to run RMA analysis and Smyth
moderated t test on those arrays. Since no cdf official package is available
for those arrays, after reading many

predict for a cv.glmnet returns an error
Hi there,
I am trying to use predict() with an object returned by cv.glmnet(), and get
the following error:
no applicable method for 'predict' applied to an object of class "cv.glmnet"
What's wrong?
my code:
x=matrix(rnorm(100*20),100,20)
y=rnorm(100)
cv.fit=cv.glmnet(x,y)
predict(cv.fit,newx=x[1:5,])
coef(cv.fit)
Thanks so much,

Cross-validation in R
Folks; I am having a problem with the cv.glm and would appreciate someone
shedding some light here. It seems obvious but I cannot get it. I did read
the manual, but I could not get more insight. This is a database containing
3363 records and I am trying a cross-validation to understand the process.
When using the cv.glm, code below, I get mean of perr1 of 0.2336 and SD of
0.000139. When using a

Hi,
I am pulling my hair out trying to work out how to put together what
should be a simple app in rails. The app is to CV''s so I have a table of
CV''s and each CV can have multiple skills. Skills are in a 2nd table
below;

family_name VARCHAR(30) not null,
