Graph visualization
Hello,
I am working with graph and adjacency matrix, the package 'graph' seems to be appropriate for this.
An example in the package
> mat <- rbind(c(0, 0, 1, 1),
+ c(0, 0, 1, 1),
+ c(1, 1, 0, 1),
+ c(1, 1, 1, 0))
> rownames(mat) <- colnames(mat) <- letters[1:4]
> graph1 <- new("graphAM", adjMat=mat)
> graph1

drawing the graph with many nodes
Good morning,
I'm trying to draw a graph, and I'm using the following code.
test.matrix<-read.table("~/Desktop/Results/testgephi.csv", header = T,
sep=",")
colnames(test.matrix) <- gsub("X", "", colnames(test.matrix))
#drop first column
drops <- c("")
test.matrix<-test.matrix[,!(names(test.matrix) %in% drops)]

Plotting with Rgraphviz
Hi All,
After a lengthy battle just to get the package installed, I am not able to
actually use Rgraphviz to generate any plots. I tried just using the sample
code in the documentation
(http://www2.warwick.ac.uk/fac/sci/moac/people/students/peter_cock/r/rgraphviz/)
and I get the following:
*> > library(Rgraphviz)
> test.matrix<-matrix(rep(c(0,1,0,0), 9), ncol=6, nrow=6)

Finding a path using the Graph package
Hello,
Does anyone know of a way of finding all the nodes that are between a pair
of specified nodes in the excellent graph package (R vers 2.5.0).
I have a class(graphAM) object and need to determine all possible pathways
in this object.
Here's an example: In the simple case of a--b--c (where -- denotes
"conected to") the list of all pathways would be: ab ba abc cba cb bc.

Resize edge's label fontsize
Hi,
I'm trying to create a connectivity diagram using
RgraphViz library. I want to increase the edge's label fontsize, but
the size did not change.
Did I do something wrong ?

colnames(M) <- levels(pf$agent)
A <- new("graphAM", M, "directed", values = list(weight=M))

Matrix vignette error in June 24 RC
I am getting the following problem with make check-all on the June 24
rc. I realize I could probably fix it by installing/setting a path to
the sty file, but I don't remember having to do that for make check-all
in the past.

help filtering points from a scatterplot
Dear useRs,
I'm having trouble with what is likely a very simple issue with a simple graph. I have data in the format pasted below - total from which this is a subset is > 3 million rows. I'm plotting "Window" on the x axis, and either of the other two columns on the y axis. In both the second and third columns, the values are in a range from 0 to 1. I want to be able to plot

How to read many files at one time?
I want to load many files in the R. The names of the files are "Sim1.txt", "
Sim2.txt", "Sim3.txt", "Sim4.txt", "Sim5.txt" and so on.
Can I read them at one time? What should I do? I can give the same names in
R.
Thanks.
For example:
> tst=paste("Sim",1:20,".txt",sep="") # the file names
> tst

how to replace my double for loop which is little efficient!
Dear all,
My double for loop as follows, but it is little efficient, I hope all
friends can give me a "vectorized" program to replace my code. thanks

diss.all<-0

Elegant Code
Hi,
Can anyone help to write a more elegant version of my code? I am sure
this can be put into a loop but I am having trouble creating the
objects b1,b2,b3,...,etc.
b1 <- rigamma(50,1,1)
theta1 <- rgamma(50,0.5,(1/b1))
sim1 <- rpois(50,theta1)
b2 <- rigamma(50,1,1)
theta2 <- rgamma(50,0.5,(1/b2))
sim2 <- rpois(50,theta2)
b3 <- rigamma(50,1,1)

How to avoid rounding of matrix elements?
Hi all R-users,
If I have a matrix with numeric elements as follows, the values are
rounded when I try to refer to a specifici element using [], the value
is rounded.
The same thing happens if the matrix is read from a file, the values are
stored to the correct precision but then when I try to refer to a
specific element (such as using [], it is rounded.
How do I avoid this rounding?

Lack of independence in anova()
If the observations are normally distributed and the 2xk design is
balanced, theory requires that the tests for interaction and row effects be
independent. In my program, appended below, this would translate to cntT
(approx)= cntR*cntI/N if all R routines were functioning correctly. They
aren't.
sim2=function(size,N,p){
cntR=0
cntC=0
cntI=0
cntT=0

- factanal scores correlated?
Hi,
I wonder why factor scores produced by factanal are correlated, and I'd
appreciate any hints from people that may help me to get a deeper
understanding why that's the case. By the way: I'm a psychologist used
to SPSS, so that question my sound a little silly to your ears.
Here's my minimal example:

superpose 2 time series with different time intervals
I could use some advice.
I've got 2 time series. Both cover approximately the same period of
time (ie, 1940 to 2009). But one series has annual data and the other
has monthly data. One refers to university enrollment; the other to
unemployment rates. Both are currently in the same data frame.
I'd like to use the monthly times series as a light grayscale
background for a plot of the

Questions on weighted least squares
Hi all,
I met with a problem about the weighted least square regression.
1. I simulated a Normal vector (sim1) with mean 425906 and standard deviation 40000.
2. I simulated a second Normal vector with conditional mean b1*sim1, where b1 is just a number I specified, and variance proportional to sim1. Precisely, the standard deviation is sqrt(sim1)*50.
3. Then I run a WLS regression without the
