Strange behavior using subset
Dear R Gurus,
Let's get the technical details out of the way first:

I have a data set that contains the following variables: site,
species, total.vines. I need to partition the main data set by site,

LD50 and SE in GLMM (lmer)

I am desperately needing some help figuring out how to calculate LD50 with a GLMM (probit link) or, more importantly, the standard error of the LD50.

Newbie clustering/classification question
My laboratory is measuring the abundance of various proteins in the
blood from either healthy individuals or from individuals with various
diseases. I would like to determine which proteins, if any, have
significantly different abundances between the healthy and diseased
individuals. Currently, one of my colleagues is performing an ANOVA on
each protein with MS Excel. I would like to analyze

cv.glmnet errors
Hi,
I am trying to do multinomial regression using the glmnet package, but the
following gives me an error (for no reason apparent to me):

indexing in a function doesn't work?
Hello,
I've written a small function that's supposed to save me some time, and
it's ending up killing it- the intention is to iteratively subset a dataset
fram on framevec, fit a model (either lm or nls depending on type) and
return the r2 or AIC from the model, respectively. Although as far as I can
tell in my code the plots are dependent on the fit of the model to the data

Question about .Fortran in glmnet package
Hi,
My apologies for asking this question, but could not find the answer
elsewhere. I understand the glmnet package uses Fortran code. For example,
the lognet.R file includes the lines of code shown below. But how can I see
the Fortran code that is being referenced in the code below? Is that
provided somewhere in the package source code?

Search list of elements for a specific pattern
Hi,
I have a list of mutations, called "mutList", of the form:

It contains about 500 elements and not all of them contain the
sequence "Alu". I tried using this code:

Class "coef.mer" into a data.frame?
Hello,
Could somebody please tell me what am I doing wrong in following?
I try extract coefficients (using arm-package) from the lmer
frunction, but I get the
following warning:

What I would like to do is have a data.frame with column names and have
these column names stored as strings in another vector. Then I would like
to be able to access the data.fram columns via referencing the vector of
names. The code below shows the last few executions that failed to retrieve

Accessing a field in a data fram

I've read in a csv file, and I'm looking to access a column whose name is
held in a string.
For example, I want to access raw$one or raw$two, but this will depending on
the string. Let's say that the string is decision<-"one". How would I access

Identify points that lie within polygon
I have a complex 2D polygon with thousands of vertices, and I'd like to be
able to identify points from a large set contained within the polygon, and
was wondering if there might be an efficient way of doing this? Any advice

how to deduplicate records, e.g. using melt() and cast()
Esteemed UseRs,
This must be embarrassingly trivial to achieve with e.g., melt() and
cast(): deduplicating records ("pw.X" in example) for a given set of
responses ("cond.Y" in example).
Hopefully the runnable example shows clearly what i have and what i'm
