ed50
I am using semiparametric Model  library(mgcv) sm1=gam(y~x1+s(x2),family=binomial, f) How should I  find out standard error for ed50 for the above model ED50 =( -sm1$coef[1]-f(x2)) / sm1$coef [2]   f(x2) is estimated value for non parametric term.   Thanks [[alternative HTML version deleted]]

ED50 calculation in drc package
Hi, I am trying to use drc package to calculate IC50 value. The ED50 calculated in some models (LL4 for example) as a response half-way between the upper and lower limit, which is the definition of the relative IC50 value. Does that mean the ED50 in drc package is IC50? How the ED function in drc package distinguish to estimate ED or IC values? Thanks a lot [[alternative HTML version

conversion of LL coordenates to UTM problems (ED50-WGS84 format)
Hi R-Users, I have plotted a region whose polygon coordinates are given in shp format ED50 UTM (zone=30) ) using "readShapePoly" in library(maptools). Now I need to plot a set of points in that region (my.dataframe, with X and Y geographic coordinates), which have been read using GPS in Longitud-Latitud form (using WGS84 system), so I first need to convert these Longitud-Latitud data

Calculating NOEL using R and logistic regression - Toxicology
Hello, I used the glm function in R to fit a dose-response relationship and then have been using dose.p to calculate the LC50, however I would like to calculate the NOEL (no observed effect level), ie the lowest dose above which responses start occurring. Does anyone know how to do this? [[alternative HTML version deleted]]

Testing an interaction with a random effect in lmer
Hi, I was hoping to get some advice regarding the testing of interactions, when one factor is modelled as a random effect... I have a model with binomial error structure where the response variable is the proportion of time spent at the main sett (animals were tracked for 28 consecutive days in each season, and were recorded either at the main sett or an outlier sett, so the response variable is

Sorting a data frame by specifying a vector
Hello all, I cannot seem to figure out this seemingly simple procedure. I want to sort a data frame by a specified character vector. So for : df.. <- data.frame(Season=rep(c("Summer","Fall","Winter","Spring"),4),Obs= runif(length(rep(c("Summer","Fall","Winter","Spring"),4)))) I want to sort the data frame

Subsetting a zooreg object using window / subset
Dear R users, I am currently working in subsetting a zooreg() object using either window or subset. I have a solution but it may be a bit cumbersome when I start working with actual data. Your inputs would be greatly appreciated. Example: I have a zooreg() object that starts in 1997 and ends in 2001. This object contains daily data for the 4 years

means comparison with seasonal time series?
Dear R list, I have a sequence of weekly observations of number of adults and larvae in various size classes from a butterfly population living in a subtropical area with pronounced wet and dry seasons. Wet and dry seasons are each defined 26 weeks long with fixed start and end dates. The data span 103 weeks (two seasons each of wet and dry) with some missing weeks. What I would like to do is

StructTS with 2 seasons
Dear All, I am trying to fit a structural time series model using the StructTS function (package stats) with only 2 seasons (summer and winter). More than 2 seasons work fine but with 2 seasons I get this error: > fit <- StructTS(y.ts, type="BSM") Error in T[cbind(ind + 1L, ind)] <- 1 : subscript out of bounds I have looked at Prof. Ripley's 2002 RNews article but cannot

multiple plots and looping assistance requested
Hi all, I have a couple of questions. 1) Is there a more effective way to remove the following pattern (patternrm) from the station_id_Timeseries (see below) patternrm <- c(_2000_4_OND, _2001_1_JFM, _2001_2_AMJ, _2001_3_JAS, _2001_4_OND, _2002_1_JFM, _2002_2_AMJ, _2002_3_JAS, _2002_4_OND, _2003_1_JFM, _2003_2_AMJ, _2003_3_JAS, _2003_4_OND, _2004_1_JFM, _2004_2_AMJ, _2004_3_JAS, _2000_4_OND) #

Help on multi-line plot
Hello R-Users I am struggling with this line plot, it might be simple but I am missing something here. First of all I want to make multiple line plots across seasons (DJF,MAM,JJA,SON) for 12 variables (here, called nodes) and fill them with the node. So that season=x-axis, node=line col and freq=y-axis. My plot currently links all DJFs, MAMs, JJAs and SONs, however I will like them to be

Seasonal and 11-day subset for zoo object
I have a zooreg object and I want to be able to generate a value for seasons and 11-day composites paste it onto my zoo data frame, along with year, month and days. Right now I have the following to work from: eg. dat.zoo.mdy <- with(month.day.year(time(dat.zoo)), cbind(dat.zoo, year, month, day, quarter = (month - 1) %/% 3 + 1, dow = as.numeric(format(time(dat.zoo), "%w")))) For

Repost: Estimation when interaction is present: How do I get get the parameters from nlme?
Gday, This is a repost since I only had one direct reply and I remain mystified- This may be stupidity on my part but it may not be so simple. In brief, my problem is I'm not sure how to extract parameter values/effect sizes from a nonlinear regression model with a significant interaction term. My data sets are dose response curves (force and dose) for muscle that also have two

Estimate Slope from Boltzmann Model (package: DRC)
Dear R Community, I am using the package DRC ( to fit a boltzman model to my data. I can fit the model and extract the lower limit, upper limit, and ED50 (aka V50), but I cannot figure out how to get the slope of the curve at ED50. Is there a simple way to do this? I've searched the mailing list and looked through the package documentation, but could not find anything. I am new to r, and

Data indexing issue...
Dear R-help, My dataset (which is a data frame, called 'Calender' here) includes 365 rows representing 365 days for a year. One column ('Season')contains factor data representing seasons, e.g. spring, summer, autumn and winter. Another column (called 'Day') contains data representing wether the day is a working day (I use 'Wd' for short here)or weekend (I use

Sweave \Sexpr{} advice please
Dear List, First off, my deepest gratitude to the Sweave developers: this tool has improved my quality greatly. A question in my work I use \Sexpr{} statements scalar values and the xtable package for all manner of tables. What I'd like to do is to use a vector inline, rather than a whole separate table. Something like: %%%%%%%%%%%%%%%% begin code % Latex junk % Sweave block:

GLMM post- hoc comparisons
Hi All, I have data about seed predation (SP) in fruits of three differents colors (yellow, motted, dark) and in two fruiting seasons (2007, 2008). I performed a GLMM (lmer function, lme4 package) and the outcome showed that the interaction term (color:season) was significant, and some combinations of this interaction have significant Pr(>|z|), but I don't think they are the right

vectorization instead of using loop
Dear all, I've sent this question 2 days ago and got response from Sarah. Thanks for that. But unfortunately, it did not really solve our problem. The main issue is that we want to use our own (manipulated) covariance matrix in the calculation of the mahalanobis distance. Does anyone know how to vectorize the below code instead of using a loop (which slows it down)? I'd really appreciate

How-To construct a cov list to use a covariance matrix in factanal?
Hi, I have a set of covariance matrices but not the original data. I want to carry out some exploratory factor analysis. So, I am trying to construct a covariance matrix list as the input for factanal. I can construct a list which includes the cov, the centers, and the n.obs. But it doesn't work. I get an error that says "Error in sqrt(diag(cv)) : Non-numeric argument to mathematical
