GLMM
Hello, I have a problem concerning estimation of GLMM. I used methods from 3 different packages (see program). I would expect similar results for glmm and glmmML. The result differ in the estimated standard errors, however. I compared the results to MASS, 4th ed., p. 297. The results from glmmML resemble the given result for 'Numerical integration', but glmm output differs. For the

Test for X=1 fails, test for >0 works, data in text file is 1
Hi, I am apparently not understanding some nuance about either the use of subset or more likely my ability to test for a numerical match using '='. Which is it? Thanks in advance. I've read a data file, reshaped it and then created MyResults by keeping only lines where the value column is greater than 0. So far so good. The data in MyResults looks good to me by eye. The

GLMM and crossed effects
Hi again. Perhaps a simple question this time.... I am analysing data with a dependent variable of insect counts, a fixed effect of site and two random effects, day, which is the same set of 10 days for each site, and then transect, which is nested within site (5 each). I am trying to fit the cross classified model using GLMM in lme4. I have, for potential use, created a second coding

lme: extract variance estimate
For a Monte Carlo study I need to extract from an lme model the estimated standard deviation of a random effect and store it in a vector. If I do a print() or summary() on the model, the number I need is displayed in the Console [it's the 0.1590195 in the output below] >print(fit) >Linear mixed-effects model fit by maximum likelihood > Data: datag2 > Log-likelihood:

subshares ?
hi all... i have what seems a simple question regarding subshares, for lack of a better term... say i have a share with specific user/group permissions and a directory inside the share that i would like to add different user/group permissions... this is an example of my smb.conf file to illustrate [driveA] path = /samba/driveA browseable = Yes writeable = Yes valid users = PDC+groupA force group

Mixed model for negative binomial distribution (glmm.ADMB)
Dear R-list, I thought that I would let some of you know of a free R package, glmm.ADMB, that can handle mixed models for overdispersed and zero-inflated count data (negativebinomial and poisson). It was built using AD Model Builder software (Otter Research) for random effects modeling and is available (for free and runs in R) at: http://otter-rsch.com/admbre/examples/glmmadmb/glmmADMB.html I

In a formula, what is the interaction of the intercept and a factor?
For a pedagogical purpose, I was trying to show how the formula for a simple regression line (~1+x) could be crossed with a factor (~1:group + x:group) to fit separate regressions by group. For example: set.seed(201108) dat <- data.frame(x=1:15, y=1:15+rnorm(15), group = sample(c('A','B'), size=15, replace=TRUE)) m1 <- lm(y~ 1 + x, data=dat)

Secondary group problem in include statement
Hi, Scenario :- User A belongs primarily to GroupA and secondary to GroupB. Somedirectory contains GroupA.conf and GroupB.conf Have anyone got "include = /somedirectory/%g.conf" in smb.conf to work such that scripts in groupA.conf and groupb.conf will be executed when UserA logins? Am I using the correct syntax? If not, what is the correct syntax? I am on Debian with 3.0.10

Extracting overdispersion estimates from lmer amd glm objects
Dear list, I am needing to extract the estimate of overdispersion (deviance / residual degrees of freedom or c-hat) from multiple model objects - so they can then be used to compare the extent of overdispersion among alternative models as well as calculate qausi-AIC values. I have been unable to do this, despite consulting a number of manuals and searching the R-help. I am imaging that in

help with glmm.admb
R glmmADMB question I am trying to use glmm.admb (the latest alpha version from the R forge website 0.6.4) to model my count data that is overdispersed using a negative binomial family but keep getting the following error message: Error in glmm.admb(data$total_bites_rounded ~ age_class_back, random = ~food.dif.id, : Argument "group" must be a character string specifying the

Incomplete browselists with %G
When I build an smb.conf using a line like: include = /usr/local/samba/lib/%G.conf then it works beautifully for the shares that are listed in the appropriate <primary group>.conf files, that is, I can connect to them and all... However, I can only _browse_ the shares listed in the main smb.conf file, not the ones in the <primary group>.conf files that should be included, even

Discretize factors?
Hi, I'm looking for an easy way to discretize factors in R I've noticed that the lm function does this automatically with a nice result. If I have group <- c("A", "B","B","C","C","C") and run: lm(result ~ x1 + group) The lm function has split the group into separate binary variables {0,1} before performing the

Specify Includes Only
Hi, sorry if this has been asked before, but I just can't find anywhere on the net that tells me how to do this. I've been trying for ages to get this right, using various forms of --include-from, --exclude, --filter, etc. I want to copy only specific directories that contain specific filetypes, from sourcedir to destdir. For example, I want to copy all .mp3 and all .ogg files found in

GLMM (lme4) vs. glmmPQL output (summary with lme4 revised)
This is a summary and extension of the thread "GLMM (lme4) vs. glmmPQL output" http://maths.newcastle.edu.au/~rking/R/help/04/01/0180.html In the new revision (#Version: 0.4-7) of lme4 the standard errors are close to those of the 4 other methods. Thanks to Douglas Bates, Saikat DebRoy for the revision, and to G?ran Brostr?m who run a simulation. In response to my first posting, Prof.

How to produce this graphic
Hello there, I would like to produce a plot of x<-c(4,5,6),which is the mean of each group and y<-c('groupA','groupB','groupC'). plot (x,y) can not produce any graphics because y is not numerical. What should I do to produce this graphic? Thank you in advance Lisa Wang Princess Margaret Hospital Toronto,Ca

Differences between glmmPQL and lmer and AIC calculation
Dear R Community, I?m relatively new in the field of R and I hope someone of you can help me to solve my nerv-racking problem. For my Master thesis I collected some behavioral data of fish using acoustic telemetry. The aim of the study is to compare two different groups of fish (coded as 0 and 1 which should be the dependent variable) based on their swimming activity, habitat choice, etc.

methods help and glmmPQL
Dear All, I would like to ask you to help me with my memeory. I remember using some function that would list all the possible methods I could apply to an object. Say, if I had an object of class=lme, it would tell me that that I could do stuff like qqnorm(myobjct), or VarCorr(myobject). In general, a very complete list. I though this list of all possible methods would pop out by typing

glmm.admb - bug and possible solution??
Dear Dr Skaug and R users, just discovered glmm.admb in R, and it seems a very useful tool. However, I ran into a problem when I compare two models: m1<-glmm.admb(survival~light*species*damage, random=~1, group="table", data=bm, family="binomial", link="logit") m1.1<-glmm.admb(survival~(light+species+damage)^2, random=~1, group="table", data=bm,
