Re: Cross-building R packages
Jun hi again! Sorry for bothering. Although I had no problem with building Windows package under Linux, I noticed that man pages are not processed as they should or maybe I have a problem with my setup. My package is called 'GeneticsPed'. Instead of HTML or text files I just got a GeneticsPed.Rd.gz in man directory of a package (this is within GeneticsPed_0.1.zip file!). The file

rdb and rds files include abolute file paths / help understanding how lazy-load dbs are created
Hi, I'm trying to understand why/how absolute file paths are stored in .rdb[1] and .rds[2] files during package installation. As a consequence building the same r package in different directories does not produce identical .rdb and .rds files. The background is that I work on reproducible builds[3] of R packages. I think this is important from an engineering point of view but also from a

Compressing data for package builds
Hi, I have two .rda files that I need to include in a package. I've placed them both in a data directory after save() the are around 150Kb each. When I try to check the package I get the following warning Warning: large data file(s) saved inefficiently: size ASCII compress zagoskin.rda 137Kb FALSE none Note: significantly better compression could be obtained

download.file does not process gz files correctly (truncates them?)
Thanks for the comments, feedback, and improvements. I still argue that the current behavior cause more harm than it helps. First of all, it increases the risk for code that does not work on all platforms, which I'd say is one of the strengths and design goals of R. To write cross-platform code, a developer basically needs to specify argument 'mode'. A second problem is that people

R CMD check --force-biarch
I'm having problems getting R CMD check to work correctly on Windows 7 (64 bit) in a package that uses C code. What I want to do is to be able to pass the equivalent of the "--force-biarch" option to check, but this is only supported for INSTALL. Background: I'm writing a package (RNetica) which forms a link between R and a third-party library (Netica.dll). The vendor supplies

cross-compiling for windows with linux
Dear List, I am (still) trying to use the makefile advertised in R-News (the Makefile is a wrapper around other tools). When I try to build a package using the (fairly recent) 'install.R' mecanism, the output leaves me not so confident about the the usability of the pack built for Windows (I am currently unable to verify it): ---------- Making package splicegear ------------ installing

RFC: allow packages to advertise vignettes on Windows
Hello, The vignette concept, which started in Bioconductor, seems to be catching on. They are supported by R CMD build/check and documented in the Writing R Extensions manual. I think vignettes are a fantastic way to introduce new users to a package. However, getting new users to realize that a vignette is available can be challenging. For some time now, we have had a function in Biobase that

unload & reload a (new version of a) package
i'm putting the final touches on a package that i'm developing and i noticed that if i detach the package, and then re-build & re-install it (using R CMD) then I can't get the newer version of the package to load in the existing R session (i have to close it out and start a new session, then the newer version of the package is loaded). looking through the source of

Rebuild package on R 3.0.0 without source code?
R-developers, I have a binary R package built using R 2.14.1 that I would like to run on R 3.0.0. Unfortunately, the original source code is unavailable, so I cannot rebuild the package as R 3.0.0 requires. Is there a straight forward way of converting the package (.rdb, .rdx and .rds files) in the binary package from a 2.14.1 version to a 3.0.0 version without the source code (perhaps

Generate reproducible output independently of the build path
(please keep me CCd, I am not subscribed) Dear R developers, At the Reproducible Builds project we've been trying to get build tools and packages generate bit-for-bit identical output, even under different build paths. This is beneficial for users because they can more easily compare their builds with others, as well as other reasons. At the moment about 400 out of 26000 Debian packages are

Installing 2.4.0
Hello, I'm trying to install R 2.4.0 on a SunOS 5.10 Generic_118833-24 sun4v sparc SUNW,Sun-Fire-T200 machine. The machine has gcc version 3.3.2 and gcc version 2.95.3 20010315 (release). When I try to compile using 3.3.2 I get an error with signal.h included from dcigettext.c. When I compile using gcc 2.95.3 I get an error with va_copy. "Undefined symbol va_copy first referenced

How to benchmark speed of load/readRDS correctly
You need to study how reading files works in your operating system. This question is not about R. -- Sent from my phone. Please excuse my brevity. Cross-compiling R packages
Hi, I tried to use the 'make' file discussed in the last R-news. The step 'make R' dies with: make[2]: Entering directory `/home/laurent/these/R/RCrossBuild/WinR/R-1.7.1/src/gnuwin32' sed -e s/@RVER@/`cut -d' ' -f1 ../../VERSION | sed -n 1p`/g -e s/@RWVER@/rw1071/g rw-FAQ.texi | \ makeinfo --no-headers --number-sections -o rw-FAQ makeinfo --no-split --html

How to benchmark speed of load/readRDS correctly
The large value for maximum time may be due to garbage collection, which happens periodically. E.g., try the following, where the unlist(as.list()) creates a lot of garbage. I get a very large time every 102 or 51 iterations and a moderately large time more often mb <- microbenchmark::microbenchmark({ x <- as.list(sin(1:5e5)); x <- unlist(x) / cos(1:5e5) ; sum(x) }, times=1000)

How to benchmark speed of load/readRDS correctly
Note that if you force a garbage collection each iteration the times are more stable. However, on the average it is faster to let the garbage collector decide when to leap into action. mb_gc <- microbenchmark::microbenchmark(gc(), { x <- as.list(sin(1:5e5)); x <- unlist(x) / cos(1:5e5) ; sum(x) }, times=1000, control=list(order="inorder")) with(mb_gc,

How to benchmark speed of load/readRDS correctly
Dear all I was thinking about efficient reading data into R and tried several ways to test if load(file.Rdata) or readRDS(file.rds) is faster. The files file.Rdata and file.rds contain the same data, the first created with save(d, ' file.Rdata', compress=F) and the second with saveRDS(d, ' file.rds', compress=F). First I used the function microbenchmark() and was a astonished
