Vectorise a for loop?
Hi R guru coders I wrote a bit of code to add a new column onto a "topTable" dataframe. That is a list of genes processed using the limma package. I used a for loop but I kept feeling there was a better way using a more vector oriented approach. I looked at several commands such as "apply", "by" etc but could not find a good way to do it. I have this feeling there

problem with loop to put data into array with missing data forsome files
Hi Jenny If you want a general solution I understand. However I just downloaded the file fine (as far as I can tell) so you are welcome to have a copy. I can email it to you if you want. I do not think your test for NA is valid. i.e if(test != "NA"){ } I think you should use if(is.na(test)){ } Or something similar. J --- John Seers Institute of Food Research Norwich

RweaveHTML (R2HTML) Help
I have found Sweave() to be great for producing PDF documents. I have been experimenting with RweaveHTML (from the R2HTML) package and have had moderate success. My main issue has been that I simply want the R output to be shown verbatim in the HTML document but RweaveHTML tends to convert most output to a table, for example. So, is there a way to force the RweaveHTML driver to simply provide

problem with loop to put data into array with missing data for some files
Dear R-help community, My main goal of this message is to find a way of skipping a file of a month/year in a loop that does not exist (and making it's output into an data.out array would be NA) and moving onto the next year/month in the loop to carry on filling data.out with real precipitation data. The situation so far: I downloaded 50 years worth of GRIB data files from the NCEP data

decimal places in R2HTML
Dear R People: I have an AOV model that I get confidence intervals from via > confint(chick1.aov1) 2.5 % 97.5 % trtA 1.472085 1.607915 trtB 1.512085 1.647915 trtC 1.328751 1.464582 > I am using R2HTML to produce HTML output. However, the HTML code itself just has rounded values, i.e., 1.5 and 1.6. Has anyone run across this, please? Any suggestions would be much appreciated.

false discovery rate !
Dear All, It is not a typical R question (though I use R for this) but I thought someone will help me. For the list of P values, I have calculated FDR using p.adjust() in R (bioconductor). But my FDR values are same for all the P values. When do we get same FDR values? Does the smallest P values should less than 1/N? (where N is the number of P values) Thanks in advance. Kind regards, Ezhil

odfWeave: Some questions about potential formatting options
Hello All, Learning to use the odfWeave package. I really like the package. It has good documentation, makes some very nice looking tables, and seems to have lots of options for customizing output. There are a few things I'd like to do that don't seem to be covered in the documentation though. So I'm not sure if they're possible or not. Here's a list of some things I'd

base::format adds extraneous whitespace for some inputs
Dear R Core Team, First of all, thank you for your amazing work on developing and maintaining this wonderful language. I just stumbled upon the following behavior in R version 3.6.0: format(9.91, digits = 2, nsmall = 2) format(9.99, digits = 2, nsmall = 2) yield "9.91" and " 9.99" with an extraneous whitespace. My expected output for the second command is

Accessing the elements of a list
Hi R, I wanted to know how do we access the elements of a list. In particular, v=list(c(1,2,3,4,5),c(1,2,33,4,5),c(1,2,333,4,5),c(1,2,3333,4,5)) I want to access all the thirds items of the elements of the list. i.e., I want to access the elements, 3,33,333,3333. This can be done through sapply as: sapply(v,function(x) x[3]) But I need to access this without using

Closing R fails
Hello All I cannot close R easily: > > q() Error in .Last() : could not find function "finalizeSession" > This seems to have started after I used the R.utils package. If I load the R.utils package I can close R successfully. But I do not want to have to do this every time I run R. Is there any way I can switch off /reverse this behaviour? (I have had a look in the

how to remove rows in which 2 or more observations are smaller than a given threshold?
Hello The data set I am examining has 7425 observations (rows with unique identifiers) and 46 samples(columns). I have been trying to generate a dataset that filters out observations that are "negligible" The definition of "negligible" is absolute value less or equal to 1.58. The rule that I would like to adopt to create a new data is: drop rows in which 2 or more

legend + expression
Dear all; A simple? question. I'm having a problem with a math expression in the legend of a plot and I haven't found the way to get this to work, so any help will be appreciate. Basically I want to include in the plot is the R-squared and its numerical value, so I tried this: R2c<-0.82879 # R-squared of calibration model plot(1:10,1:10) legend("topleft",

Loop and cbind
Hi, I would like to apply the following function for i between 1 and 12, and then construct a list of the return series. for (i in 1:12){ ewma[i] <- emaTA(calm[[i]]^2,0.03) standard[i]<- calm[[i]]/sqrt(ewma[i]) standard <- cbind(standard[i]) } But it does not work. Could anyone give me some advice how can I achieve this? Many thanks -- View this message in context:

round function seems to produce maximum 2 decimals
I am trying to use round()to force R to display a specific number of decimals, but it seems to display <=2 decimals no matter what I specify in the digits argument. As an alternative I tried signif(), but it also produces unexpected results. See example code and results below. Format() works, but then the result no longer is numeric. Am I missing something simple? I am using R 2.9.0 on Windows

RWinEdt difficulties
Hello Everyone I have just upgraded my PC to Windows 7 (64 bit) and I have installed R 2.12.2. R seems to be working fine. I am having problems getting RWinEdt working with it though. I have tried installing WinEdt 6.0 and WinEdt 5.5. But both fail with the same error using R as 64 bit or 32 bit. I install the package using Administrator rights. > library(RWinEdt) Warning message: In

Adding text (coefts) to pairs panels
Hi, First of all, thanks for the efforts of all the developers and contributors - I'm very new to R and at the moment am just using it to create some graphics, but it seems to be quite powerful. I've googled the archives and wasn't able to find anyhting that dealt with this problem, so would appreciate any suggestions/tips. In a pairs plot I'd like to plot a linear regression line
