glmmADMB: Generalized Linear Mixed Models using AD Model Builder
Dear R-users, Half a year ago we put out the R package "glmmADMB" for fitting overdispersed count data. http://otter-rsch.com/admbre/examples/glmmadmb/glmmADMB.html Several people who used this package have requested additional features. We now have a new version ready. The major new feature is that glmmADMB allows Bernoulli responses with logistic and probit links. In addition there

glmmpql and lmer keep failing
Hello, I'm running a simulation study of a multilevel model with binary response using the binomial probit link. It is a random intercept and random slope model. GLMMPQL and lmer fail to converge on a *significant* portion of the *generated* datasets, while MlWin gives reasonable estimates on those datasets. This is unacceptable. Does anyone has similar experiences? Regards, Roel de

R CMD BATCH command
The version of R on our unix system has been updated to version 2.5.0. When I type the following command at the unix prompt: 'R CMD BATCH filename' I receive the following error message: Error in Sys.unsetenv("R_BATCH") : 'Sys.unsetenv' is not available on this system Execution halted. 'R CMD BATCH filename' used to work with the prior version of R that I

Differences between glmmPQL and lmer and AIC calculation
Dear R Community, I?m relatively new in the field of R and I hope someone of you can help me to solve my nerv-racking problem. For my Master thesis I collected some behavioral data of fish using acoustic telemetry. The aim of the study is to compare two different groups of fish (coded as 0 and 1 which should be the dependent variable) based on their swimming activity, habitat choice, etc.

glmmPQL and Convergence
I fit the following model using glmmPQL from MASS: fit.glmmPQL <- glmmPQL(ifelse(class=="Disease",1,0)~age+x1+x2,random=~1|subject,family=binomial) summary(fit.glmmPQL) The response is paired (pairing denoted by subject), although some subjects only have one response. Also, there is a perfect positive correlation between the paired responses. x1 and x2 can and do differ within each

glmmPQL / "system is computationally singular"
Hi, I'm having trouble with glmmPQL from the MASS package. I'm trying to fit a model with a binary response variable, two fixed and two random variables (nested), with a sample of about 200,000 data points. Unfortunately, I'm getting an error message that is difficult to understand without knowing the internals of the glmmPQL function. > model <- glmmPQL(primed ~

Convergence and singularity in glmmPQL
Greetings- Using R 1.5.0 under linux and the latest MASS and nlme, I am trying to develop a three-level (two levels of nesting) model with a dichotomous oucome variable. The unconditional model is thus: > doubt1.pql<-glmmPQL(fixed = r.info.doubt ~ 1, random = ~1 | groupid/participantid, + family = binomial, data = fgdata.10statements.df) iteration 1 iteration 2 iteration 3 iteration 4

negative binomial lmer
Hi I am running an lmer which works fine with family=poisson mixed.model<-lmer(nobees~spray+dist+flwabund+flwdiv+round+(1|field),family="poisson",method="ML",na.action=na.omit) But it is overdispersed. I tried using family=quasipoisson but get no P values. This didnt worry me too much as i think my data is closer to negative binomial but i cant find any examples of

glmmADMB and the GPL -- formerly-- How to buy R.
Dear List, Some of you have been following the discussion of the GPL and its inclusion in the glmmADMB package we created for R users. I would like to provide a bit of background and include an email we received from Prof. Ripley so that everyone can be aware of how some might use the GPL to try to force access to proprietary software. I think this is interesting because many have voiced the

Complicated nls formula giving singular gradient message
I'm attempting to calculate a regression in R that I normally use Prism for, because the formula isn't pretty by any means. Prism presents the formula (which is in the Prism equation library as Heterologous competition with depletion, if anyone is curious) in these segments: KdCPM = KdnM*SpAct*Vol*1000 R=NS+1 S=(1+10^(X-LogKi))*KdCPM+Hot a=-1*R b=R*S+NS*Hot+BMax c = -1*Hot*(S*MS+BMax) Y

Problem with Variance Components (and general glmm confusion)
Dear list, I am having some problems with extracting Variance Components from a random-effects model: I am running a simple random-effects model using lme: model<-lme(y~1,random=~1|groupA/groupB) which returns the output for the StdDev of the Random effects, and model AIC etc as expected. Until yesterday I was using R v. 2.0, and had no problem in calling the variance components of the

glmm.admb - bug and possible solution??
Dear Dr Skaug and R users, just discovered glmm.admb in R, and it seems a very useful tool. However, I ran into a problem when I compare two models: m1<-glmm.admb(survival~light*species*damage, random=~1, group="table", data=bm, family="binomial", link="logit") m1.1<-glmm.admb(survival~(light+species+damage)^2, random=~1, group="table", data=bm,

Fractional Polynomials (mfp) for Weibull Model
Dear R-users, I am trying to modify the mfp() function in the mfp package to model Weibull survival using fractional polynomials approach. However, I keep getting into trouble when mfp.fit and other "hidden" functions can't be found. I did find some of them in Splus but it's getting nowhere. I wonder if any of you can give me some tips on how to modify it or any experience

neg-bin clustered analysis in R?
Dear All, I'm analysing a negative binomial dataset from a population-based study. Many covariates were determined on household level, so all members of a household have the same value for those covariates. In STATA, there seems to be an option for 'clustered analysis' for neg-bin regression. Does an equivalent exist for R(MASS)'s glm.nb or a comparable function? Many thanks for
