reg cross validation in svm
Hi My name is karthikeyan. I am using svm in R for my data set. my data set contain 60 finance ratio as variables and i want to classify into group of good and bad. I want to know how to do the crossvalidation for the svm . first i am doing modelling and i am predict and i am calculating the probabilities how can i do the cross validation and how can i plot the svm for this variables

splitting clusters
Hi All: I am clustering 500 genes using hclust of R. Visualizing cluster membership becomes difficult with so many genes in each cluster...Is there a way of printing the dendrogram in multiple pages so that I can clearly see what is in each cluster? Thanks in advance. Karthi.

specifying values in correlation matrix in nlme
Could anyone help with a linear mixed model fitting problem ? The model is : Y= Xp + Zu + e where X, Z are known design matrix, p is fixed effect factor, u is random effect, u~ (0, G) , e~(0,R) The main problem is , I want to fix the covariance matrix G to be a constant times a known covariance matrix A, G = c*A (c is positive constant, A is a predefined matrix with values manually set by

normality and equal variance testing
I currently have a program that automates 2-way ANOVA on a series of endpoints, but before the ANOVA is carried out I want the code to test the assumptions of normality and equal variance and report along with each anova result in the output file.  How can I do this? I have pasted below the code that I currently use.   library(car) numFiles = x #

How to remember if a div is shown or hidden after a page ref
Hi everyone, hi have a similar problem in a view: <div id="content">...</div> <a href="javascript:void(0)" onClick="Effect.Toggle(''content'');">Hide/show content</a> I would like the page to "remember" that the div has been hidden after a page reload. (The div comes up always visible even if it was set to hidden

passing a variable (containing the value of the argument) to a function
My previous question put in a simpler way: How would I pass a value of a variable to a function such as lm(Effect1~Trt*Dose, data = x, contrasts = list(Trt = contr.sum, Dose = contr.sum))? Here, 'Effect' is a column name in my data matrix, and I want "Effect1" to be replaced by "Effect2" and so on (my other column names in the data frame) for successive anova

How to compare areas under ROC curves calculated with ROC R package
I might be missing something but I thought that AUC was a measure for comparing ROC curves, so there is nothing else needed to "compare" them. The larger AUC is the higher correlation of 2 variables compared. No other measures or calculations are needed. Name conflict between Epi and ROC packages
The name conflicts in Epi and ROC packages (2 'ROC' functions are the problem) cause the following code to work once, but not twice: library(MASS); data(cats); x = cats[,2] y = ifelse(cats[,1]=='F',0,1) library(Epi); ROC(x,y,grid=0)$AUC library(ROC); AUC(rocdemo.sca(y, x, dxrule.sca)) What is the standard way of resolving name conflicts? how to create ROC curve for 2 dimensional classifiers
Hi, I understand for 1 d classifiers, you can use ROCR package. Is there a package you can plot ROC curve for 2d classifiers? One of my colleagues asked me about this. I have been quite puzzled, conceptually, how you can do the ROC curve for 2d classifiers. Can someone share his/her knowledge or experience? Thanks in advance. -- Waverley @ Palo Alto

ROCR Issue: Averaging Across Multiple Classifier Runs in ROC Curve
Dear R-philes, I am having some trouble averaging across multiple runs of a classifier in an ROC Curve. I am using the ROCR package and the plot() method. First, I initialize a list with two elements where each element is a list of predictions and labels: vowel.ROC <- list(predictions=list(), labels=list()) For every run of the classifier, I append the scores and labels to their

pROC 1.4.3: compare two ROC curves in R
Dear R users, pROC is a package to compare, visualize, and smooth receiver operating characteristic (ROC) curves. The package provides the following features: * Partial or full area under the curve (AUC) computation * Comparison of two ROC curves (curves and AUC) * Calculating and plotting confidence intervals * Smoothing of the ROC curve * Coordinates extraction ('coords' function).

help with ROC curve
Hi I'm new to stats and R, so can you please help me or guide me building ROC curve in an elaborate way with codes I loaded ROCR package, but I'm not sure how to use it. Requirement To build ROC curve using only PSA(variable) alone of the original cohort against the ROC of the Model of the original cohort. It would be really great if you could help me with this. Thanks

How can I plot several ROC curves on the same graph?
Hello I am trying to make a graph of 10 different lines built each from 4 different segments and to add a darker line that will represent the average of all graphs - all in the same plot.Actually each line is a ROC plot The code I'm using for plotting one line is as follows: logit.roc.plot <- function(r, title="ROC curve") { old.par <- par(no.readonly = TRUE);

ROC plot for KNN
Hi I need some help with ploting the ROC for K-nearest neighbors. Since KNN is a non-parametric classification methods, the predicted value will be either 0 or 1. It will not be able to test for different cutoff to plot ROC. What is the package or functions I should use to plot ROC for KNN? Thanks. Qian [[alternative HTML version deleted]]

Can ROC be used as a metric for optimal model selection for randomForest?
Dear all, I am using the "caret" Package for predictors selection with a randomForest model. The following is the train function: rfFit<- train(x=trainRatios, y=trainClass, method="rf", importance = TRUE, do.trace = 100, keep.inbag = TRUE, tuneGrid = grid, trControl=bootControl, scale = TRUE, metric = "ROC") I wanted to use ROC as the metric for variable
