Formatted Data File Question for Clustering -Quickie Project
I am trying to learn how to format Ascii data files for scan or read
into R.
Precisely for a quickie project, I found some code (at end of this
email) to do exactly what I need:
To cluster and graph a dendrogram from package (stats).
I am stuck on how to format a text file to run the script.
I looked at the dataset USArrests (which would be replaced by my data
and labels) using UltraEdit. That

how to colour labels (each label with a colour) in a dendrogram?
Hello to all,
I still have this doubt.
I'd like to colour the different labels of my dendrogram each one with a
different colour. How can I do? I guess I could do using *edgetext* and
then *t.col* or* lab.col* but I don't know how to add edgetext to my
dendrogram. Can you help me please?
Example:
require(graphics); require(utils)
hc <- hclust(dist(USArrests), "ave")

indexing into and modifying dendrograms
I would like to be able to exert certain types of control over the
plotting of dendrograms (representing hierarchical clusterings) that I
think is best achieved by modifying the dendrogram object
prior to plotting. I am using the "dendrogram" class and associated
methods.
Define the cluster number of each cluster formed as the corresponding
row of the merge object. So, if you are

Generate Dendrogram
Hi
I have a distance matrix which is computed by user defined method. I
would like to plot the dendrogram. I would like to use different color
and want the leaves laying down bottom.
The script like this. I am not familiar with R. I followed the example
shown in
http://stat.ethz.ch/R-manual/R-devel/library/stats/html/dendrogram.html
dist.obj <- as.dist(matrix.distance)

A "bug" in plot.dendrogram - can't plot lty with character color
The problem:
===========
Once a dendrogram has a branch with both a line type AND a color (which is
a character color), the plot.dendrogram function will not plot and return
an error.
I say this is a bug because (I believe), we would like a dendrogram to be
able to use character colors, while also allowing control over line types.
This e-mail includes an example, and what I think a solution

Installing A2R in Windows
Hi there,
I've tried to install the A2R package using the files from
http://addictedtor.free.fr/packages/A2R/lastVersion/
This is the error I get when trying to load the library:

Error in library(A2R) :

Can anyone please help? Thanks.

Plotting horizontal dendrograms
I am using hclust and plot to produce dendrograms. Using my input data I am
able to complete an analysis and obtain a vertical plot.
I want to be able to plot the dendrogram horizontally.I am using version 2.6
of R and have updated my packages recently.
Using the sample script for dendrograms I can produce a horizontal plot
using the instruction horiz = TRUE in plot().
When I use the same

question about A2R
Dear List
I'm trying to install a package not present in cran named A2R (

After running the demo script I retrieve the following error:

Please could someone give to me a tip about my error?
Thank you very much

cut.dendrogram and cutree
Hi!
In the example:
hc <- hclust(dist(USArrests), "ave")
dend1 <- as.dendrogram(hc)
dend2 <- cut(dend1, h=70)
Do the branches "Branch 1", "Branch 2", "Branch 2"...in dend2$upper
str(dend2$upper)
--[dendrogram w/ 2 branches and 4 members at h = 152]
|--[dendrogram w/ 2 branches and 2 members at h = 77.6]

Coloring leaves, twigs and labels in plot.dendrogram()
Core developers,
I couldn't find any simple way to send a vector of colors to apply to each
terminal in plot.dendrogram() or plot.hclust()---I asked R-help about it a
few weeks ago and didn't get any response---so I hacked that functionality
into the plot.dendrgram code (see below for hacked function plus
examples)....
Is there any chance this functionality could be added to the

dendrogram plot does not draw long labels ?
Hello,
It seems that the plot function for dendrograms does not draw labels when
they are too long.
> hc <- hclust(dist(USArrests), "ave")
> dend1 <- as.dendrogram(hc)
> dend2 <- cut(dend1, h=70)
> dd <- dend2$lower[[1]]
> plot(dd) # first label is drawn
> attr(dd[[1]], "label") <- "aaaaaaaaaaaaaaaaaa"
> plot(dd) # first label is

no labels when plotting dendrograms
I'd like to be able to cut dendrograms at a height I specify
and then plot the resulting subtrees. I wanted to use the
dendrogram object for this purpose because there doesn't seem
to be a canned way to cut a hclust object and get a list of
hclust objects, but there is a function (cut) that does that
for dendrograms. The problem I'm having is that when I plot
a dendrogram, I

Plotting Dendrogram Help Getting Plot to Display Neatly
I have done a cluster analysis doing:
1-clusNorth <-hclust(dist(Artorious)^2, method="ward")
2-clusNorth$labels <-Artorious$Name ## to show the case names and not
numbers
3-dend1 <- as.dendrogram(clusNorth)
4-plot(dend1)
My Dendrogram is now showing the names of my cases in the dataframe on

retrieving p-values in lm
Dear list,
I want to retrieve the p-value of a two-polynomial regression. For a
one-polynomial lm I can easily do this with:
summary(lm(b~a, data=c)[[4]][[8]].
But how do I find the final p-value in the two-polynomial regression? Under
$coefficients I don't find it
Any suggestions?

R: pp plot
hi all
i would like to know if anyone has a reference on how one would place
the "bands" on the pp plot.
i want to test whether or not a certain data set comes from a particular
distribution (not normal).
i've already plotted F(X(j)) vs j/(n+1) where F(x) is the cum dist
function, X(j) is the j'th order statistic and n is the sample size.
a goole search gave arb references

assigning 'heat.colors' according to ages in 'symbols()'
Hi,
I have spatial data for plants that I would like to plot according to its radius
using sysmbols(). Also I would like to color the circles according to an
individual's age using heat.colors(17) [ages within the whole data set range
from 0:16].
I have not found an easy way to assign ages (=a) a specific heat.color.
Any suggestions?
Thanks, Patrick

Probably a "bug" in the dendextend package
Dear Martin,
You are right. When implementing the dendextend::set function, I failed to
notice that edgePar should accept a list instead of a vector. So all I did
was to discover a bug in my own code.
I am both sorry for taking your time due to my own mistake, and
also grateful for your help (I will resolve this bug before submitting the
next release to CRAN).
I am sure that I would have had
