finding peaks in a simple dataset with R
I've been asked in private, (and am replying BCC to the asker), >> I saw your post on the R-help archives page about the possibility of >> porting a function from S-Plus called peaks() to R. problem with "parse"
Hi there again, I have a problem with the "parse"-command. First of all, I show you in a simplified way, what I am trying to do and what "R" answers: > test [1] "u.g$par1, u.g$par2" > mode(test) [1] "character" > ausdruck <- parse(text = test) Error in parse(file, n, text, prompt) : syntax error in "u.g$par1,"

increasing the # of socket connections
Dear "R-help"ers, using snow on socket connections, I ran into the following error > cl <- makeSOCKcluster(hosts) Error in socketConnection(port = port, server = TRUE, blocking = TRUE : all connections are in use with "showConnections(all=T)" showing 50 open connections. As - for administrative reasons - I would prefer to use snow's SOCK capabilities (instead

/etc/ssl/certs/dovecot.pem erased by OpenSuse's update mechanism
Hi, this is not a genuine Dovecot bug, more a nuisance. It applies to OpenSuse 13.2 but maybe also to other Linux's. The standard installation of Dovecot (especially 10-ssl.conf) places the certificate dovecot.pem in /etc/ssl/certs. Sometimes during updates does OpenSuse renew all certificates in /etc/ssl/certs and erases dovecot.pem. This blocks further access to the mailbox. I found a

Complex plotting in R
Hi list, I'm looking for a function or a combination of functions to do panel plotting of mixed graph types with the same x axis. I would like to construct a panel with 3 stacked windows with on top a histogram, below that 2 cdf plots. They all have the same x axis value but different y axis values. Is it possible to construct something like that? I've looked into the lattice package

RODBC and 64 bit
Hi all, I was quite succesfully working with the RODB package on a 32 bit linux box to connect to a MSSQL Server via the freeTSL driver. After changing to a 64 bit environment I ran into some segmentation faults using function sqlUpdate on large database operations (the actual seg faults occured in the call to the C function ODBCUpdate). I just briefly looked into the code and found some extensive

Can't use attributes from gml file in Cytoscape
Hello, I am exporting a graph in "gml" format from igraph 0.5.5. When I open the file in Cytoscape v.2.7 I can't map the color attribute that I assign to the graph when I export it from igraph. Could anyone help me in this? Thanks. -- Warm Regards, Sandeep Amberkar BioQuant,BQ26, Im Neuenheimer Feld 267, D-69120,Heidelberg Tel: +49-6221-5451354 [[alternative HTML version

Beginners question
Dear list, I've been messing around with coding functions in R and it just won't make sense to me. Running my analysis by hand on command line is fine and works but because of the repetitive nature of the job I would like to code a function for it. My problem: I would like to read in data from a file in my current working dir. so my code would look like: myanalysis <-

Iterative Proportional Fitting, use
Hi list, I would like to normalize a matrix (two actually for comparison) using iterative proportional fitting. Using ipf() would be the easiest way to do this, however I can't get my head around the use of the function. More specifically, the margins settings... for a matrix: mat <- matrix(c(65,4,22,24,6,81,5,8,0,11,85,19,4,7,3,90),4,4) using fit <-

INIT: Id "x0" respawning too fast: disabled for 5 minutes
Hello, I''m running a SLES10 SP1 Server as a Dom0 and as DomU. I have allocated 1024 Mb RAM to the DomU and one virtual processor (physical processor is a dual core Intel Xeon 3.4 Ghz). A warning is regularly displayed on the standard output : INIT: Id "x0" respawning too fast: disabled for 5 minutes Any idea where that come from ? Thanks in advance. Hervé Marcy

Cross correlation in time series
Hi list, I'm working on time series of (bio)physical data explaining (or not) the net ecosystem exchange of a system (+_ CO2 in versus CO2 out balance). I decomposed the time series of the various explaining variable according to scale (wavelet decomposition). With the coefficients I got from the wavelet decomposition I applied a (multiple) regression, giving some expected results. The net

kernlab sigest
hello, I have the following problem setting parameter 'frac' in the sigest function of the kernlab package. ## executing the ?sigest example: library(kernlab) data(spam) srange <- sigest(type~.,data = spam) ## works fine... ## setting 'frac' explicitly ## (in this case even to the default of .25) options(error=recover) srange <- sigest(type~.,data = spam, frac = .25) ##

spatial statistics on images, any packages?
Hi list, Is there a package that covers the evaluation of spatial statistics on images and not on point data? I've converted an image matrix to x, y coordinates and a measurement value but evaluation with the package spdep (not really designed for image data I suppose) is unworkable. Any suggestions? non-linear curve fitting
Hi list, I have a little curve fitting problem. I would like to fit a sigmoid curve to my data using the following equation: f(x) = 1/(1 + exp(-(x-c)*b)) (or any other form for that matter) Where x is the distance/location within the dataframe, c is the shift of the curve across the dataframe and b is the steepness of the curve. I've been playing with glm() and glm.fit() but without

GO & Protein Complex Analysis for Homo sapiens
Dear All, I need to fetch GO ontologies for Homo sapiens with their mappings to corresponding Uniprot identifiers. I would be using this information to compare result from a clustering algorithm with existing protein complexes. This would be a test to check how the clustering algorithm accurately captures GO terms with respect to the known protein complexes. Can anyone suggest a simple workflow

How do I compute interactions with anova.mlm ?
Hi, I wish to compute multivariate test statistics for a within-subjects repeated measures design with anova.mlm. This works great if I only have two factors, but I don't know how to compute interactions with more than two factors. I suspect, I have to create a new "grouping" factor and then test with this factor to get these interactions (as it is hinted in R News 2007/2), but

Dualboot CentOS and Windows
Hi, I have to install CentOS on a spare partition of a laptop with Windows pre installed. Is there anything I have to watch out for? Couldn't find anything in the wiki or does the installer handle this well without me doing some magic, or so? TIA, Frank.

assign() problem
I've written a piece of code (see below) to do a wavelet image decomposition, during the evaluation of this code I would like to write the results of some calculations back to the R root directory. I used assign() to do so because the names should vary when going thrue a while() loop. For some unknown reason I get an error that says: Error in assign(varname[i], imwrImage) :
