troubles with R CMD check and examples under Ubuntu gutsy
Dear listers, I was used to package pgirmess under Windows with everything OK, but, for the first time, I had a trial this afternoon on Ubuntu 7.10 gutsy (I have a double boot computer and work more and more under unix) and R 2.7.0. Everything went OK except this: sudo R CMD check pgirmess ..... * checking examples ... ERROR Running examples in 'pgirmess-Ex.R' failed. The error most

spatial correlation test
hello, I want to do a test for spatial correlation. I tried it with geary.test() but I don't understand the required input. x= a numeric vector the same length as the neighbours list in listw (my sampled data, I assume) listw= a listw object created for example by nb2listw (well when I check nb2listw() I get to "neighbours - an object of class nb" - but I couldn't figure

New user...tips for spdep?
Hello List, I'm a very new user to the R system. I'm only beginning to learn the basics, but so far I've been able to do little more than try a few examples, and of course begin reading the documentation. My primary motivation for exploring R is the availability of tools like the 'spdep' package for calculating spatial statistics such as Geary's C and Moran's

Ylim problem - plot.correlog, ncf package
Hi, I'm doing cross-correlation correlograms with the ncf package. I have four study sites ; four correlograms. I'd like to get the same y scale for the four of them... only, using "ylim=c(-1,1)" does not change the y scale never and I don't know why. I tried with plot() too. Is there another option to change the ylim in plots ? Example with only one correlog (all work

Vuong test
Dear All, I am using the function vuong from pscl package to compare 2 non nested models NB1 (negative binomial I ) and Zero-inflated model. NB1 <-  glm(, , family = quasipoisson), it is an object of class: "glm" "lm" zinb <- zeroinfl( dist = "negbin") is an object of class: "zeroinfl"   when applying vuong function I get the following: vuong(NB1,

plot means ?
Hi, I need this plot: given: x,y - numerical vectors of length N plot xi vs mean(yj such that |xj - xi|<epsilon) (running mean?) alternatively, discretize X as if for histogram plotting and plot mean y over the center of the histogram group. is there a simple way? thanks! -- Sam Steingold (http://sds.podval.org/) on CentOS release 5.6 (Final) X 11.0.60900031 http://thereligionofpeace.com

variance specification using glm and quasi
Hi all, Cameron and Trivedi in their 1998 Regression Analysis of Count Data refer to NB1 and NB2 NB1 is the negative binomial model with variance = mu + (alpha * mu^1) yielding (1+alpha)*mu NB2 sets the power to 2; hence, variance = mu + (alpha*mu^2) I think that NB2 can be requested via negbin2<-glm(hhm~sex+age,family=quasi(var="mu^2",link="log")) Is

comparing levels of aggregation with negative binomial models
Dear R community, I would like to compare the degree of aggregation (or dispersion) of bacteria isolated from plant material. My data are discrete counts from leaf washes. While I do have xy coordinates for each plant, it is aggregation in the sense of the concentration of bacteria in high density patches that I am interested in. My attempt to analyze this was to fit negative binomial

How to do "moran's I test"?
I want to do "moran's I test" in R language. I try to use "gearymoran" in Package "ade4","moran" in Package "spdep", and Moran.I in Package "ape". But I do not know how to do it because data format is different. My data: x y dbh 111.03 10.7 7 118.11 0.28 1.2 165.36 0.36 8.4

Help on computing Geary's C statistic to test for Spatial Autocorrelation
Dear Users: I have been trying to use the geary.test() function in *R*, but am having slight difficulty understanding how I am to apply it in my context. I have 2 matrices: 1) *n x p* matrix of *n* observations with *p* measurements each. It may be noted that this matrix has a spatial dimension to it, as the *n*observations are at different geographical locations on a map. 2) *n x n* spatial

AIC in glm.nb and glm(...family=negative.binomial(.))
Can anyone explain to me why the AIC values are so different when using glm.nb and glm with a negative.binomial family, from the MASS library? I'm using R 1.8.1 with Mac 0S 10.3.4. >library(MASS) > dfr <- data.frame(c=rnbinom(100,size=2,mu=rep(c(10,20,100,1000),rep(25,4))), + f=factor(rep(seq(1,4),rep(25,4)))) > AIC(nb1 <- glm.nb(c~f, data=dfr)) [1] 1047 >

Error with spdep
Dear useRs: First of all I would like to thank all the responses. I've an error with package "spdep". I am working with a Windows XP machine (AMD-2000-XP RAM-256DDR) and 1.8.0. R-version and when I try to load spdep appear the following error: > library(spdep) Error in loadNamespace(i, c(lib.loc, .libPaths()), keep.source) : There is no package called

Distance matrix in SpDep-package
Hello everybody, I would like to use the SpDep-package (especially the Local Moran index analysis and the Getis-Ord statistics) in R for analysing my data. However, I don't have x-y coordinates, but my data is in a distance matrix format. Is it possible to use the SpDep package with predefined distances as well instead of letting the program determining the distance itself by the function

GeoDa spdep
My question is in regard to the spdep and GeoDa packages. Do you know how to extract a neighborhood/adjacency matrix from R? I need a matrix that has all the neighborhoods on the X and Y axis, and then a r=1 when the neighborhoods touch, and a r=0 when neighborhoods don't touch. I think the Moran's I functions use a matrix like this when they estimate Moran's I. I can estimate

large numbers of observations using ME() of spdep
Dear All, We aim to remove the spatial structure of our data using Moran Eigen Vectors and spdep package . Our data has 3694 samples and 13 variables. The computer stop working after almost 4 days of processing (we found it emitting a sharp sound and with all colors on the screen. No wories, it was restared without problem!). And we are left with nothing: no result file was produced since the

lagsarlm - using mixed explanatory variables (spdep package)
Hello I'm very new to R (which is excellent), so apologies if this has already been raised. In the spdep package, I'm trying to undertake an autoregressive mixed model using the lagsarlm function. This is working fine, but there does not appear to be a method of including an explanatory variable without it automatically being included as a lagged term. I'm after something along the

spdep question - Moran's I
Dear all, I would like to calculate a Moran's I statistic using the moran function in the spdep package. The problem I'm having deals with how to create the listw object. My data stems from the area of social network analysis. I have list of poeple and for each pair of them I have a measure of their relationship strength. So my dataset looks like: Jim; Bob; 0.5 This measure of

multiple autocorrelation coefficients in spdep?
Hello, Has anyone modified the errorsarlm in the R package spdep to allow for more than a single spatial autocorrelation coefficient (i.e. 'lambda')? Or, if not, any initial suggestions on how to make that modification? I have looked at the source code for the function and realize that any attempt to do it on my own would require much dedication, so would like to
