R2.0.0 bug in function vcov in library survival (PR#7266)
Full_Name: Sven Sandin Version: 2.0.0 OS: SuSE Linux 9.0 Submission from: (NULL) (81.227.17.135) Have just compiled and installed R-2.0.0.tar.gz running SuSE9.0. The function vcov do not accept "coxph" object as input any longer. The same R-program running R1.9.1 do work. R-program attached below. Exporting the coxph object from R2.0.0 to R1.9.1 I get vcov ouput in R1.9.1. Exporting

function 'vcov' for coxph in R 2.0.0
Hi there, After I fitted a cox model, I used vcov to obtain the variance of the parameter estimate. It worked correctly in R 1.9.1. But it failed in R 2.0.0 and the error message is Error in vcov(cox.1) : no applicable method for "vcov" I don't know if it is a bug or there is some update on this function. Thanks! vcov and survival
Dear Terry, Even the behaviour of lm() and glm() isn't entirely consistent. In both cases, singularity results in NA coefficients by default, and these are reported in the model summary and coefficient vector, but not in the coefficient covariance matrix: ---------------- > mod.lm <- lm(Employed ~ GNP + Population + I(GNP + Population), + data=longley) >

vcov and survival
Dear Terry, It's not surprising that different modeling functions behave differently in this respect because there's no articulated standard. Please see my response to Martin for my take on the singular.ok argument. For a highly sophisticated user like you, singular.ok=TRUE isn't problematic -- you're not going to fail to notice an NA in the coefficient vector -- but I've

predict.coxph and predict.survreg
Dear all, I'm struggling with predicting "expected time until death" for a coxph and survreg model. I have two datasets. Dataset 1 includes a certain number of people for which I know a vector of covariates (age, gender, etc.) and their event times (i.e., I know whether they have died and when if death occurred prior to the end of the observation period). Dataset 2 includes another

how to retrieve robust se in coxph
Hi, I am using coxph in simulations and I want to store the "robust se" (or "se2" in frailty models) for each replicate. Is there a function to retrieve it, like vcov() for the variance estimate? Thanks! Lei Liu Assistant Professor Division of Biostatistics and Epidemiology Dept. of Public Health Sciences School of Medicine University of Virginia 3181 Hospital West

Using coxph with Gompertz-distributed survival data.
Dear list: I am attempting to use what I thought would be a pretty straightforward practical application of Cox regression. I figure users of the survival package must have come across this problem before, so I would like to ask you how you dealt with it. I have set up an illustrative example and included it at the end of this post. I took a sample of 100 data points from each of two populations

Joint test
Dear All, I am estimating a Cox proportional hazard model, with several interactions of the type a*z + a*y + a*x + b*z + b*y + b*x. I need to know if the first three (the "a"s) are jointly significantly different from the last three (the "b"s). I have tried several approaches, but have been unsuccessful. Here's the model, and the code I came up with, with the obvious

Testing equality of coefficients in coxph model
Dear all, I'm running a coxph model of the form: coxph(Surv(Start, End, Death.ID) ~ x1 + x2 + a1 + a2 + a3) Within this model, I would like to compare the influence of x1 and x2 on the hazard rate. Specifically I am interested in testing whether the estimated coefficient for x1 is equal (or not) to the estimated coefficient for x2. I was thinking of using a Chow-test for this but the Chow

coxph and drop1
A recent question in r-help made me realize that I should add a drop1 method for coxph and survreg. The default does not handle strata() or cluster() properly. However, for coxph the right options for the "test" argument would be likelihood-ratio, score, and Wald; not chisq and F. All of them reference a chi-square distribution. My thought is use these arguments, and add an

simulating 'non-standard' survival data
Dear all, I'm looking for someone that help me to write an R function to simulate survival data under complex situations, namely time-varying hazard ratio, marginal distribution of survival times and covariates. The algorithm is described in the reference below and it should be not very difficult to implement it. However I tried but without success....;-( Below there the code that I used; it

saving warning messages
Dear all, is it possible to save warning messages in the object created by any function causing the warning message itself? For instance coxph() in survival package fits Cox regression model and returns the fitted model with possible warning messages if some problems occur in fitting. However sometimes the warning messages may be meaningless and the fitted model to be valid at all. Therefore I

Overall p-value from a factor in a coxph fit
Hi all. If I run the simple regression when x is a categorical variable ( x <- factor(x) ): > MyFit <-coxph( Surv(start, stop, event) ~ x ) How can I get the overall p-value on x other than for each dummy variable? > anova(MyFit) does NOT provide that information as previously suggested on the list. difference between MASS::polr() and Design::lrm()
Dear all, It appears that MASS::polr() and Design::lrm() return the same point estimates but different st.errs when fitting proportional odds models, grade<-c(4,4,2,4,3,2,3,1,3,3,2,2,3,3,2,4,2,4,5,2,1,4,1,2,5,3,4,2,2,1) score<-c(525,533,545,582,581,576,572,609,559,543,576,525,574,582,574,471,595, 557,557,584,599,517,649,584,463,591,488,563,553,549) library(MASS) library(Design)

interval-censored data in coxph
Hi, I am wondering how to specify interval-censored data in coxph? The example in the help page summary(coxph(Surv(start, stop, event) ~ x, data = test2)) is for counting process data, is the counting process data the same as interval-censored data? Thanks __________________________________

A function as argument of another function
Dear all, I would like to write a function like: myfun<-function(x,fn) {xx<-exp(x); x*fn(xx)} where fn is a symbolic description of any function with its argument to be specified. Therefore myfun(5,"2+0.3*y^2") should return 5*(2+0.3*exp(5)^2), myfun(5,"log(y)") should return 5*log(exp(5)) and so on. I tried with "expression" and others, but without success.

coxph with smooth survival
Hello users, I would like to obtain a survival curve from a Cox model that is smooth and does not have zero differences due to no events for those particular days. I have: > sum((diff(surv))==0) [1] 18 So you can see 18 days where the survival curve did not drop due to no events. Is there a way to ask survfit to fit a nice spline for the survival?? Note: I tried survreg and it did not
