mixed-effects model with two fixed effects: interaction
Dear all, In a greenhouse experiment we tested performance of 4 different species (B,H,P,R) under 3 different water levels in 10 replications. As response variable e.g. the number of emerging sprouts were measured on three dates. A simple Anova considering every measurement date separately shows a higly significant effect of species and moisture (and partly the interaction of both). The

logistic regression 3D-plot
Dear R-helpers, I tried to create a 3D surface showing the interaction between two continuous explanatory variables; the response variable is binary (0/1). The model is: model<-glm(incidence~sun*trees,binomial) then I used "wireframe" to create a 3D plot: xyz<-expand.grid(sun=seq(30,180,1),trees=seq(0,4000,10)) xyz$incidence<-as.vector(predict(model,xyz))

How to compute 95%CI for OR from logistic regression?
Hi all: My data has 3 variables: age(3levels : <30y=1 30-50y=2, >50y=3) gender(Male=0, Female=1) CD4 cell count(raw lab measurement) y(1:death 0:alive) I perform logistic regression to find out the factors that influence y. result<-glm(y ~ factor(age) + factor(gender) + CD4,family = binomial) >From the result,I can get OR(Odds Ratio) of gender via exp(Estimate of Female,

Initialize varFunc in R
Hi, I am running R2.8.1 under Linux, and I am having trouble using the variance functions in nlme My basic model was something like: model0 <- lme( log(growth) ~ light * species.group , data=data, random=~light|species ) # with 20 odd species divided in 2 groups Following the methods in Pinheiro&Bates I tried to put a variance function in the model: model1 <- update(model0,

Mitools and lmer
Hey there I am estimating a multilevel model using lmer. I have 5 imputed datasets so I am using mitools to pool the estimates from the 5 > > datasets. Everything seems to work until I try to use > MIcombine to produced pooled estimates. Does anyone have any suggestions? The betas and the standard errors were extracted with no problem so everything seems to work smoothly up until

Error in model.frame.default
Dear R- Community, to learn i reanalysed some data provided and analysed by Zuur et. al. in their book "Mixed effect models and Extensions in Ecology with R". When i run the last command i get a warning message i dont understand. Stick on installation: winecfg not found
Hi, I followed the installation instruction step by step with the wine 1.3.13 package. I stick at point 3.1 user guide: using winecfg. If I input /usr/local/bin/winecfg or only winecfg in the wine-1.3.13 directory, the error message -bash: winecfg: command not found appears. There is a directory winecfg under wine-1.3.13/programs/ but no executable files. The wine package is installed under

[DTrace] %CPU, %Mem, %Disk and %Net by PID
G''Day Folks, Well, this one was my white whale. I now have a demonstration program that uses Perl, Kstat, /proc/*/usage, /proc/*/psinfo, and DTrace. The program itself is more of a prototype, I want to get serious about it and rewrite it in C. It currently has output like, # prustat -t5 -snet 10 PID %CPU %Mem %Disk %Net COMM 90 0.00 0.09 0.00 0.00

nonlinear curve fit of an implicit function
Hello, I want to perform a nonlinear curve fit in order to obtain parameter estimates from experimentally determined data (y in dependence of x), but with an implicit function, thus, a function of which I cannot isolate y on the left-hand side of the equation. As far as I understand, the functions I found up to now (nls, optim) all work only for explicit functions. My data looks like

Can you create a MySQL database with RMySQL?
Is it possible to create a database in MySQL via RMySQL? Also, is the format for the authorization field 'userName/password at databasename'? I saw an example like this somewhere in the documenation, but I haven't found the actual specification. Thanks, Barnet Wagman

Post-hoc tests in MASS using glm.nb
I am struggling to generate p values for comparisons of levels (post-hoc tests) in a glm with a negative binomial distribution I am trying to compare cell counts on different days as grown on different media (e.g. types of cryogel) so I have 2 explanatory variables (Day and Cryogel), which are both factors, and an over-dispersed count variable (number of cells) as the response. I know that both

[DTrace] how to get socket read size
Hi i''m trying to write my first dtrace script apparently i bit off a bit more than i can chew, i want to track io over sockets, i found your socketsize.d that gave me how to track writes, but i''m at a loss how to track reads, frankly i don''t see how your write tracker works because it uses a probe in a function that only takes two arguments but you grab size of write

SparseM
Hello, I am trying to load the package SparseM. It seems that I have successfully installed SparseM (version 0.78), but I did not succeed in loading the SparseM package into R 2.7. Does anybody know a trick for loading SparseM? Thanks in advance, Heike > library(SparseM,lib.loc=my.lib.loc) Error in packageDescription(pkg)$Version : $ operator is invalid for atomic vectors In addition:

Rgui.exe cannot be set as default program under Vista wtih R2.10.1
Dear moderators, when I installed the latest version of R (R2.10.1) under Microsoft Vista (service pack 2), I ran into problems associating Rgui.exe with .RData files. On doubleckicking such files in explorer, they open in a Rterm window. Trying to associate Rgui.exe with the Rdata files via control panel / default programs does not work - Rgui is not added to the list of recommended programs. I

The samba server is running and I can smbclient to my user id successfully on the server. I have tried security user AND share. Either way, when I try mapping network drive on pc, specify user and password I get

Meta-Analysis using lme
Dear list-members, I am trying to use R to conduct a meta-analysis, i.e. I'd like to use a multi-level model to integrate the findings of a number of primary research studies. I set up a simple two level-model (only summary statistics are provided by each study) as follows: sapp.lme <- lme(D ~ 1, data = sapp.frame, random = ~ 1 | STUDYNR, weights=varFixed(~-1+STDERR_D),na.action =

environmental data as vector in PCA plots
Hi, I want to include a vector representing the sites - environmental data correlation in a PCA. I currently use prcomp (no scaling) to perform the PCA, and envfit to retrieve the coordinates of the environmental data vector. However, the vector length is different from the one obtained in CAnoco when performing a species - environmental biplot (scaling -2). How can I scale the vector in order to

[PATCH][RESEND] use autoconf MKDIR_P to reduce usage of legacy mkinstalldirs script
Basically all platforms have a proper "mkdir -p". Autoconf has install-sh as fallback when using AC_PROG_MKDIR_P, which is also hardened against races if it is recent enough. Update that script and use MKDIR_P whereever possible. Installs fine in my tests and avoids the "mkdir: cannot create directory '?': File exists" messages along the way. Greetings, Eike --
