Model design
Dear List,
I am realtively inexperienced so i apologise in advance and ask for
understanding in the simplicity of my question:
I have data on the amount of grass per km in a cell ( of which i have
lots) "grass" and for each cell i have x/y coordinates - required due
to spatial autocorrelation
Cells can be classfied in a hierarchical nature into AREAS and STATES

Spatstat help - quadratcount query
Hi all,
I am using quadratcount in spatstat to divide a window containing a
point pattern into a grid of quadrats containing the intensity of points
in each quadrat. My data is in UTM co-ordinates. My window is defined
as follows:

Quadratcount problem in spatstat
Hi,
I know there are older threads discussing the quadratcount function in
spatstat. Unfortunately, I could not find a solution to my problem there.
I'm analyzing a point pattern in an irregular polygonal window. Both the
window (an entire country) and the points are projected using WGS84.
When I do quadratcount with only one quadrat for the entire country it
holds all my 154 points:

multiple comparisons
I'm having trouble finding an R equivalent to the S-Plus "multicomp"
function, which does post-hoc comparisons of treatments means in
ANOVAs. Am I missing something obvious?

Help get this simple function to work...
I have a function (see below). This function has one object, ID. If I run
the loops by themselves using a character value (ie,"VFFF1-7") instead of
the function object, then the loops work fine. However, when I try to
insert the character value via the function call, it doesn't work. I don't
get an error, but the TotalCover.df dataframe does not update according to
the loop

particular,
I have one fixed factor ("Land Use Classes") with three levels and a
random factor ("quadrat") nested within Land Use Classes with different
levels per classes (class artificial = 1 quadrat; class crops = 67
quadrats; and class seminatural = 30 quadrats).

altering a global variable
I'm working on a program that loads several large data files. I'm
using ddply (plyr is really awesome) but I want to minimize the amount
of times a large data file is read in. One solution is to keep track
of which data file is open with a global variable and then change the
currently open data file globally as needed. However, I'm unclear on
how to alter a global variable

Extract all point in a quadrats by spatstat package
Hi,
With the following code i can divides window into quadrats and counts the numbers of points in each quadrat.

Quadrat counting with spatstat
I have photographs of plots that look like so:

I need to divide it up so each circle has an equal area surrounding it. So
into 20 equal segments, each of which contains a circle. Quadratcount is not
sufficient because if I divide it up into 36 equal quadrats, some quadrats
do not contain one of the circles.

lmer and glmmPQL
I have been looking into both of these approaches to conducting a GLMM,
and want to make sure I understand model specification in each. In
particular - after looking at Bates' Rnews article and searching through

Error term in aov
Hi,
I'm trying to analyse a hierachical design and am running into some
trouble. Clearly I don't fully understand "Error" and I was hoping someone

evaluating NAs in a dataframe
Hi all,
How can one evaluate NAs in a numeric dataframe column? For example, I have
a dataframe (demo) with a column of numbers and several NAs. If I write
demo.df >= 10, numerals will return TRUE or FALSE, but if the value is
"NA", "NA" is returned. But if I write demo.df == "NA", it returns as "NA"
also. I know that I can remove NAs, but would like

Making a group membership matrix

(This object can be coerced to characters neatly should that be easier
to work with.)
