heatmap.2 no reordering of the columns and rows
Hi,
I need to generate a heatmap on a square matrix and wouldn't want to reorder the columns and the rows on the heatmap display.
I have used the options Rowv=NULL and Colv=NULL but doesn't seem to work. Following is a snippet of the heatmap function i am using.

highlighting clusters in a heatmap
I would like to draw horizontal or vertical lines on a heatmap to
highlight the clusters at some specified cut depth of the dendrogram.
As a hacked example, the following code would work if I could set the
coordinates of the top and bottom of the false color image correctly
(ymin and ymax), but the correct values seem to depend on the output
device and its size. I realize that heatmaps use a 2x2

gridBase and heatmap
I would like to use gridBase to place four separate heatmaps (actually,
a stripped-down heatmap.2 from ght gregmisc package that contains only
the "image" part) into four different viewports. I can get the
placement correct, but I keep 'losing' the previous plot. Any
suggestions?

Heatmap/Color Selection(Key)
Hi
I made heatmap of QTL based on Lod score. Where I have traits in columns and
marker data (rows). I can not cluster both column and rows as I need the
right order for marker data.
Can someone suggest me better way of generating heatmaps especially the
colour key I want to select to visualize the results which are more
interesting to look at.

comparing heatmaps

I've been trying to find how to compare tow different heatmaps but I'm having trouble getting the colors bar to be the same. I'm doing something like the following:

heatmap ordered list
Hi,
another problem on heatmaps... after generating the graph with
myBlRd <- colorRampPalette(c("blue", "red"))
heatmap(dataHeat[Top100, ], col=myBlRd(15))
i need to retrieve the row names' list ordered by the dendrogram.
I tried with "rownames(data)[Top100]" but the list is not ordered
(as i can see in the generated picture). Any tips?

Reading labels for very large heatmaps
Hello,
I have a large (919 X 919), hierarchically clustered heatmap that I would
like to read the labels off of. I have tried saving the figure in pdf
format and enlarging it until I can see the labels, but if I make the labels
small enough to read (so that they don't overlap) using cexRow and cexCol,
they do not appear in the pdf. The limit seems to be anything below cexRow
or Col = 0.06.

Saving heatmaps as PDFs
Hi,
I'm trying to save heatmaps as PDFs. However, the PDF version of the
heatmaps (Heatmap_CAFvsTNF_run2.pdf) is blurred when compared to its
counterpart, which was saved manually by using the software
"Grab" (Heatmap_CAFvsTNF_run2.tiff).

par(mfrow) for heatmap plots
Hi,
I was trying to use par(mfrow) to put 4 heatmaps on a single page. However,
I get one plot per page and not one page with 4 plots. What should I
modify? Test code is given below:

heatmap color distribution
Hi all,
I've got a set of gene expression data, and I'm plotting several
heatmaps for subsets of the whole set. I'd like the heatmaps to have
the same color distribution, so that comparisons may be made
(roughly) across heatmaps; this would require that the color
distribution and distance functions be based on the entire dataset,

Flipping a heatmap
Hi
I am using the heatmap function in package mva to look at large
correlation matrices visually.
Is there any way to "flip" the output of heatmap plot left-right so
that, if presented with a correlation matrix, it plots the unity
elements in the correlation matrix along a diagonal from top left to
bottom right?
For example:

Sorry to revisit an old problem, I seemed to solve this in 2004, only
for it to resurface :-S

heatmap and phylogram / dendogram ploting problem, ape package
I am having trouble displaying a dendrogram of evolutionary
relationships (a phylogram imported from the ape package) as the
vertical component of a heatmap, but keeping the hierarchical
clustering of the horizontal component. The relationships of the
vertical component in the generated heatmap are not that of the
dendrogram, although the ordering is.

Heatmap.2 - eliminate cluster and dendrogram
Using the heatmap.2 function, I am trying to generate a heatmap of a
2 column x 500 row matrix of numeric values. I would like the 1st
column of the matrix sorted from the highest to the lowest values -

Cutting heatmap dendrogram
Hello,
I've been clustering my data using hclust and cutting the resulting tree
with cutree. Separately, I visualize the clusterings with heatmap. Is it
possible to have the dendrogram on the heatmap reflect the cutree results?
That is, instead of having one large dendrogram, it would have 4 or 25 in

Problems with heatmap.2

When I give the command:

The resulting heatmap has re-ordered my columns! This is time-course
data, and I don't want my columns re-ordered! Note from the help:
Rowv: determines if and how the _row_ dendrogram should be
reordered.

hclust in heatmap.2
Dear list,
I am using heatmap.2(x) to draw a heatmap. Ideally, I want to the matrix
x clustered only by columns and keep the original order of rows unchanged.
Is there a way to do that in heatmap.2()?
