Anova with Scheffe Tests
Hi R-people,
I am wanting to run Factorial ANOVA followed by Scheffe tests on some spatial subjective data. I'm comparing X-Y independent coordinates against x-y dependent coordinates. There are only four independent spatial coordinates that form a square.

anova and tukeyHSD
I would like to do a one way anova and then a tukeyHSD. I have three vectors
A,B and C. In a previous help message, I was told to do the following for
the anova:
y = c(A,B,C)
group = factor(rep(a:3,c(7,9,13))) #provided there a 7 elements in A,9 in B
and 13 in C
and then
anova(lm(y~group))
Looking at the tukeyHSD method it looks like it wants the aov method which I
don't understand.

calling files of commands in R
Please excuse me if this is a very basic question and I am just
misunderstanding the basic structure of R.
Right now, I am writing everything in a buffer (emacs) and then copying it
into R when it is correct. Is there a way to save a file of commands and
then just type the file name or something in R and have the commands executed
within R?

lines and legend
When I am trying to put a legend on a plot where I am using "lines", R just
ignores it. I can do it with boxplot or plot, but just not with lines. Am I
doing something wrong? Maybe I am just making a mistake?

Is there a simpler way then the solution to the one that was posted here? I'm
not very proficient with legend, and I don't understand this solution. All
I have is two or more lines on one plot that I want to put a legend on and I
can't figure out how to do it from the examples. Can you give a very simple

recommendation for post-hoc tests after anova
Greetings all,
I've done some ANOVAs and have found significant effects across my
groups, so now I have to do some post-hoc tests to ascertain which of
the groups is driving the significant effect. Usually one would do
something like a Newman-Keuls or Scheffe test to get at this but based
on googling and browsing through the r-help archives R doesn't support
these and they seem to be

Post Hoc Groupings
Quick question, as I attempt to learn R. For post-hoc tests
1) Is there an easy function that will take, say the results of
tukeyHSD and create a grouping table. e.g., if I have treatments 1, 2,
and 3, with 1 and 2 being statistically the same and 3 being different
from both

Is using glht with "Tukey" for lme post-hoc comparisons an appropriate substitute to TukeyHSD?
Hello,
I am trying to determine the most appropriate way to run post-hoc
comparisons on my lme model. I had originally planned to use Tukey
HSD method as I am interested in all possible comparisons between my
treatment levels. TukeyHSD, however, does not work with lme. The
only other code that I was able to find, and which also seems to be
widely used, is glht specified with Tukey:

non-parametric Anova and tukeyHSD
I have insect data from twelve sites and like most environmental data
it is non-normal mostly. I would like to preform an anova and a means
seperation like tukey's HSD in a nonparametric sense (on some sort of
central tendency measure - median?). I am searching around at this
time on the internet. Any suggestions, books, etc. would be greatly
appreciated.

Why did TukeyHSD not work when I used it for post-hoc for 2way within-subjects anova?
Dear R people,
I have a couple of questions about post-doc analyses for 2 by 2 within
subjects ANOVA. I conducted a psycholinguistic study that combined a 2 by 2
design and a latin square design. Specifically, I had 32 items each of which
generated 4 conditions. Participants saw each of the 32 items only once: 8
in Condition A, 8 in B, 8 in C, and 8 in D. The table below serves as an
example.

Contrasts and MC
Dear R People:
I have a few questions about multiple comparisons
and contrasts for ANOVA, please.
I've tried some things but with no success.
Suppose I have a completely randomized design,
and I want to have the contrast
\mu_1 - 0.5 \mu_2 - 0.5 \mu_2
How do I set that up, please?
I used the C command, and ran aov, but the results were identical to those
with no contrasts.

summary.lm for post-hoc tests
Let's say I've run Anova(lm(y~a*b)) and found the a:b interaction to be
significant. Now I'm interested in which specific level combinations of
a and b significantly differ from the control group. Can I use the
t-tests from summary(lm(y~a*b)) to answer that question?

I didn't explain myself well.
You are right about not needing a list on the right hand side of the equation
below. What I end up with is a list of arrays. Now what i would like to do
is to access the individual elements in the arrays in the list. For example,
when I type, y[[1]], I just get the whole first array. How do I get the
first element in the first array for instance? Is

TukeyHSD() works for models fitted with aov(), but could anyone point

fitted with lm() or glm()?

plot vertical labels along x axis
I know how to print my own labels along the x axis:
plot(1:10,xlab = "My label", axes = FALSE)
