How to model repeated measures negative binomial data with GEE or GLMM
Goal: use GEE or GLMM to analyze repeated measures data in R GEE problem: can?t find a way to do GEE with negative binomial family in R GLMM problem: not sure if I?m specifying random effect correctly Study question: Does the interaction of director and recipient group affect rates of a behavior? Data: Animals (n = 38) in one of 3 groups (life stages): B or C. Some individuals (~5)

GEE with R: "double" overdispersion?
Dear R users, I work with a descrete variable (sclae 0 - 27) which is highly skwed to the right (many zeros and small numbers). I measure this variable on a control and intervention cohort 5 times a year. When I analyze analyze this varoable at each time point separately and use GLM with family quasi-Poisson (descrete outcome and two binary variables, gender and cohort, are predictors), I observe

Corstr in the Gee (Generalized Estimation Equation) arguments?
Dear all: Y=a+bX1+cX2 In the Gee (Generalized Estimation Equation) arguments: The arument Corstr has sveral choices: "independence" "fixed" "stat_M_dep" "non_stat_M_dep" "exchangeable" "AR-M" "unstructured" What does each term mean? How do I choose among them? How do I know the correlation structure of

gee + rcs
Hi all, I have fitted a gee model with the gee package and included restricted cubic spline functions. Here is the model: chol.g <- gee(SKIN ~ rcs(CHOLT, 3), id=ID, data=chol, family=binomial(link="logit"), corstr="exchangeable") To extract the log odds I use: predict.glm(chol.g, type = "link") Now I want to compute the logg odds for specific CHOLT values

How to get OR and CI from GEE R package
Hi, I am fitting a GEE model using gee R package, but I am not sure how to get OR and its CI? Could anyone give me some hints? Here are some output: > gee.obj <- gee(Affection~Sibsex+Probandsex,id = FAMID,family = binomial, corstr = "independence",data =seldata) Beginning Cgee S-function, @(#) geeformula.q 4.13 98/01/27 running glm to get initial regression estimate

GLM, LMER, GEE interpretation
Hi, my dependent variable is a proportion ("prob.bind"), and the independent variables are factors for group membership ("group") and a covariate ("capacity"). I am interested in the effects of group, capacity, and their interaction. Each subject is observed on all (4) levels of capacity (I use capacity as a covariate because the effect of this variable is normatively

an error to call 'gee' function in R
Dear List: I found an error when I called the 'gee' function. I cannot solve and explain it. There are no errors when I used the 'geeglm' function. Both functions fit the gee model. The project supervisor recommends me to use the 'gee' function. But I cannot explain to him why this error happens. Would you help me solve this problem? I appreciate your help. In

Error in GEE model fit
Hi, I would like to fit a GLM model with GEE on clustered data. I tried to use gee in the GEE package on a twin data set. All cluster are of size 2. I removed the missing data and ordered by IDENTIF2 first. library(gee) mod.pc <- gee(Y ~ X1 + X2 , id = IDENTIF2, family = binomial, corstr = "unstructured", data = na.omit(df)) gives the following result : Beginning Cgee S-function,

Converting code from gee() to geeglm()
Dear R users Recently I received advice from this fine group on gee() and sample weights One suggestion was to use geeglm() I hope someone can help me to solve a problem that arises when converting a code from gee to geeglm. *Here is a code that I wrote with the original data, not weighted: * > m1 <- gee( Bin ~ educ+agemean+ residencysize + yearx , id = rad09 , data = Males,

COMPAR.GEE error with logistic model
Hello, I am trying to run the APE program COMPAR.GEE with a model containing a categorical response variable and a mixture of continuous and categorical independent variables. The model runs when I have categorical (binary) response and two continuous independent variables (VAR1 and VAR2), but when I include a categorical (binary) independent variable (VAR3), I receive the following output with

questions about the output of "gee" and its summary
Dear R-helpers, I am using the package "gee" to run a marginal model. Here is the output. In my simulated data, both x and z are time-varying, so I include their interaction terms with time indicator (i.e. tind=0, if time 1, and 1 if time 2) The data is simulated, so the true parameter of z both at time 1 and time 2 is 5, which is very close from the model output for time 1, z =

Likely cause of error (code=1) in compar.gee/gee
Hi, I'm attempting a comparative analysis using the function compare.gee, package (ape), which uses phylogeny as a correlation matrix in gee (package gee), in R version 2.2.0 on a Windows XP PC. I'm looking to model the relationship between a continuous explanatory variable and a binary response variable for 600 species, taking into account the phylogeny of those species. Here's

p values for a GEE model
Hi all, I have a dataset in which the output Y is observed on two groups of patients (treatment factor T with 2 levels). Every subject in each group is observed three times (not time points but just technical replication). I am interested in estimating the treatment effect and take into account the fact that I have repeated measurements for every subject. If I do this with repeated measures

Modifyiing R working matrix within "gee" source code
Dear all, I am working on modifying the R working matrix to commodate some other correlations that not included in the package. I am having problem to locate where the R matrix are defined for regular matrices, i.e. independence, exchangeable, AR and unstructure. it might have something within .C("Cgee",but don't understand it well enough to know. Can you anyone help? /*gee source

GEE with user-specified link function
Hello, I would like to try to fit a GEE with user-specified link function. I read through a couple of thread on the list, for example http://tolstoy.newcastle.edu.au/R/help/04/12/9768.html#start and http://tolstoy.newcastle.edu.au/R/help/06/04/25298.html. I noticed that they are all 6 or more years old and the answer is very clear for GLM, however for GEE I am still not sure. There are two

Is there any package or function perform stepwise variable selection under GEE method?
Hi , I use library(gee),library(geepack),library(yags) perform GEE data analysis , but all of them cannot do variable selection! Both step and stepAIC can do variable selection based on AIC criterion under linear regression and glm, but they cannot work when model is based on GEE. I want to ask whether any variable selection function or package under GEE model avaliable now? Thanks! Best,

Neg Binomial In GEE
Hi, I want to fit a GEE with a negative binomial distribution. I have uesd already a poisson glm and then neg binommial to deal with alot of dispersion. In my neg binomial residuals i have some patterns so i have implemented a GEE, but only with a poisson family as i couldnt with neg binomial. However the residual patterns in fact look worse here. When i try and put neg binomial family it

Writing GLM/GEE Ouput to Text File
Hello, How can one write the output of a GLM/GEE model to a text file, such that the results appear in text file in the same (or similar) format they appear in the R console? For instance, I have the following model: Traitresult <- compar.gee(Y~X, data = data, family = "binomial", phy = tree, scale.fix = TRUE, scale.value = 1) How would I write "Traitresult" to a text

Circular variables within a GLM, GLM-GEE or GAM
Hi, I have a variable (current speed direction) which is circular (0=360 degrees), and I'd like my GLM to include the variable as a circular variable. Can I do this? And what is the code? I'm actually doing a GLM-GEE using the 'geepack' package, so want to use it in that, but also interested in whether it can also be used in GLMs and GAMs (I use the 'mgcv' package for
