Use of geometric mean for geochemical concentrations
A statistical question, not specific to R.
I'm asking for a pointer for a source of definitive descriptions of what
types of data are best summarized by the arithmetic, geometric, and harmonic
means.
As an aquatic ecologist I see regulators apply the geometric mean to
geochemical concentrations rather than using the arithmetic mean. I want to
know whether the geometric mean of a set of

Problems with subset, droplevels and lm: variable lengths differ
[Env: R 2.14.2 / Win Xp]
In the script below, I want to select some variables from
rrcov::OsloTransect, delete cases with
any missing data, and subset the data frame Oslo to remove cases for two
levels of the
factor litho that occur with low frequency.
The checks I run on my new data frame Oslo look OK, but I when I try to

linear model with lm(), I am getting an error:

Trellis barchart, column display order issue
I have searched the archives and instructions high and low but have not
found what I need.
I have a dataframe named Data with columns:
AdjResND0 - the numeric result
Parameter - the classification (chemical name)
Sort - the order I want the chemical names to appear, with leading zeros
so all are the same length
Client.Name - the sample name

SEM multigroup modeling
Hello,
I am using the SEM package in R to fit a multigroup latent variable model and ran into some difficulties. I have 2 questions:

Viewing certain numbers without NA's
Dear R Community,
We have recently installed R 1.5.0 on several workstations. Ever since,
if I try to extract certain numbers or lines from a file (which contains
many NA's), I don't only get my desired line but all other lines which
contain NA's. In a file with 15000 rows and 7500 NA's this is not very
practical. In the earlier R-Version this worked when I typed in the

How to read ANOVA output
Hi folks,
Where can I find document re "how to read anova output"? Google found many of
them. But seemingly non of them can explain to me following output:-

location of maximum
Dear R-users,
I'm trying to extract the exact location of the maximum value in a
vector or a matrix, meaning I want not only the maximum itself but also
at which position (e.g row 6, column 12) it is located.
I appreciate any suggestions.
Thanks,
Patrick

Proper Syntax for Logical Subset in Subset()
I have measured values for 47 chemicals in a stream. After processing
the original data frame through reshape2, the recast data frame has this

Setting Number of Displayed Digits
Some chemicals have concentrations at or below the method detection limit
(MDL; 'less-thans') of 0.005 mg/L. When I look at the data frame that is how
the concentration is displayed. But, when I ask for a summary() of that data
frame column only 0 is displayed.
How can I adjust the number of digits displayed by functions such as
summary()?

Problem with object inside a function
Hi all,
I have a problem with an object inside a formula in a function that I make.
I create an object named qvartemp. This object is OK, look the levels:

Now I create a new object with a new formula:

assigning NA's
I've had a question a few moments ago about how to create multiple
objects from multiple files within a loop. Thanks for the quick answers,
it worked with "assign", like this:

fin<-paste("/home/klimet/patrick/LAEGEREN/NEBEL/FOGEVENT2000/",fn[i],sep="")
assign(paste("f", i, sep = ""),

Using square brackets in a ploted expression
Dear Users,
I have the following text plotted inside a graphic:
text(16200, 2.8*0.97, expression(NH[3]==0.33-1.1 %*% 10^-5 %*% day),
adj=c(1,1))
I need to include square brackets in the expression around the ammonia to have it plotted like that: [NO3-]. I tried instinctively to use %[% to plot the brackets, but it did not work. Does anybody of you know what is the correct syntax to plot

How to rotate the axisnames in a BARPLOT
Hi all,
- how can I do a barplot with rotated axis labels? I've seen the example for
just a plot in the FAQ, but I'll missing the coordinates to plot my text at
the right position beneath the bars.
Is there any (easy?) solution?
- how can I set the y-axis in a barplot to logarithmic scale?
Many thanks in advance!
Best Regards

Expected pairwise.student.t and TukeyHSD behavior?
pairwise.t.test is returning NAs when one of the samples only has one entry, while TukeyHSD returns results (maybe not trustworthy or believable, but results).
I stumbled on this because I did not realize one of my samples only had one entry while most of the others had several hundred, so I realize this is not a desirable situation. I'm really just curious about the difference between how

help on drawing a tree with "ape"?
Dear all,
I'm using the "ape" package in R and want to draw a
phylogenetic tree with not only the tip labels but
also some labels for the edges. e.g. Mark the edge AB
as "m" in the tree ABC.
Couldn't find a way to do that. Can someone help?
Thanks,

Use of results in summary
Dear R Community,
When making a summary with a vector, the result is "numeric" and I can
recall its components (like median, mean, etc.) for further use.
However, if I use summary with a matrix, the result is of mode
"character" (like "Median : 1.2127") and I cannot extract the results
for direct further use.
Thanks for any hints,
Patrick
