Something broken with update?

R-2.3.1.tar.gz does not contain VR bundle (PR#9084)

MacOS X: Packages KernSmooth and cluster won't compile
Hello,
I'm using R 1.40 on MacOS X X.1.2 (installed via the fink package manager).
To upgrade my installed packages, I tried to use update.packages() today.
All went well for most packages, with the exception of KernSmooth and
cluster. In both cases, libraries were not found although I think they are
present.
Here's what happened:

Installing contributed packages on MacOS X: Solved!
I had run into problems when compiling some contributed packages to an
installation of R 1.40 by fink on MacOS X. Namely, packages KernSmooth
(2.22-7) and cluster (1.4-0) would not find required libraries, though those
were present on the system.
Jeff Whitaker, the maintainer of the R fink packages, kindly sent me this:

Help with 'annotation' in GOHyperGParamsClass

hyperGTest documentation states that YEAST cannot be used as 'annotation'
when evaluating gene ontology representation status for a given set of

R INSTALL: problem related to LD_LIBRARY_PATH
Well, I've found that the line in INSTALL
that gives the problem is
gzip -dc "${1}" | (cd "${tmpdir}" && tar -xf -)

If I run that command from the shell, i.e.,

help in fortran code
I would like to get the fortran code for the functions locpol and dpill
in the kernsmooth library , the purpose is to incorporate other
selection criterion for the bandwidth in which a varying bandwidths are
replaced instead of the constant bandwidth. I will send you back the
improved version as soon as I get the fortran code for the upper mention

Help required with png graphic production as text has shadows?
I have produced a series of graphs with the png command, however when I have finally printed these out the black text appears to have a colour shadow with blue or red on either side of the letter.
I tried increasing my res to 1200 and this improved it somewhat, but the text is still not sharp and occassionally these "shadows" will still print.
I initially thought this was an issue with

SJava help
Hi,
I installed SJava 0.66-1 on my linux RH 7.2 machine. I am using R-1.7.1.
I set LD_LIBRARY_PATH up then called library(SJava) and it was fine. But
when I called .JavaInit(), I got weird error that states it could not
find java/lang/Hashtable. The session is below and shows my java
configuration. I am using j2sdk1.4.2_01 from Sun.

installing RMySQL
Hi,
I have problems installing RMySQL under R1.8.1 and RHlinux (kernel2.4.7).
During compilation I get:

vorbis-tools build problems
Building vorbis-tools out of today's CVS (Jan 30) on Linux/i386 has a few
problems.
1) Building oggenc:

Package Installation in RGui (PR#7262)

I have the same problem updating packages with newly-installed version of
released version of R 2.0.1. Previous posts refer to a bug in windows. I
wonder if there is a work-around? This probably should go to R-help but it
follows on from the post in R-devel. Apologies in advance.

mismatch against version of openssl, letter version brokeness
What risk exists in changing the check for the matching version of
openssl so that the final letter part of the version (e.g. 0.9.6c
vs. 0.9.6d) is ignored? Are there any security vulnerabilities in
such a thing? What if ssh(d) is linked against an older _letter_
version such as 0.9.6c and now finds the library is 0.9.6d? Is
there a security risk in that? Surely a major API change would not

mpg123 on x86_64 (Opteron MP)
Has anyone successfully compiled mpg123 in the 1.0.x or 1.2beta1
distributions (I'm running FC3 linux on an Opteron 2 processor
system)? Are there any patches out there to make it work?

Introduce the basic VMI sub-arch configuration dependencies. VMI kernels only
are designed to run on modern hardware platforms. As such, they require a
working APIC, and do not support some legacy functionality, including APM BIOS,
ISA and MCA bus systems, PCI BIOS interfaces, or PnP BIOS (by implication of
dropping ISA support). They also require a P6 series CPU.

Problem with RMA using limma, oligo and pdInfoBuilder packages

I am a Ph.D. student from Québec, Canada. I’m a beginner with R and

Inconsistent use of Perl? (PR#1937)
