accessing unexported functions
I need to access some internal function of a package temporarily.
These functions normally that are not visible outside of the package.
I know the MyPackage:::myfunction mechanism,
but that does not solve my problem.
Instead, I need to add the "internal namespace" of the package
to the search path, then I can run a few commands with these functions
available, and then the internal

Package check issue: Rprofile.site is not used
Dear R-users,
I am having some issues with a package I am working on (using R 2.12.1 in a
Linux environment) and would like to have your opinions/advises. My package
- let's call it mypackage for the purpose of this email - passes all checks
of R CMD check, except for the following failure message:
Error : .onLoad failed in loadNamespace() for 'mypackage', details:

building R-package under windows - error - in options("deafultPackages") was not found
Dear all,
I have been building R packages under windows on my old pc, successfully.
Now I have bought a new pc, still running windows, and I am trying to build
the same R packages as before, but now without the same success. I have
installed the Rtools, perl, mingw and added them to the environment
variables.
I am running Windows XP Professional on a Thinkpad T60. I have installed

library.dynam
hi, i'm having some trouble getting a package to load a shared library
object in .onLoad(...)
i have a shared object file, say "mylib.so".
if i start an R session, and via the CLI specify the actual library
via:
> dyn.load("mylib.so")
everything works quite well (i.e. i can then follow with some .Call
(...) methods)
now, i'd like to include this shared library in

R 0.65.x bug : attach()/eval() {was "lib.source() within library()"} (PR#264)
In 0.65.0 lib.source() within library() works differently
and fails to correctly "load" a library when it wants to change an object
that it has defined previously:
Below is a very short shar file that produces a "minimal" example [no
attachment, just appended].
To reproduce {read on, before doing it!} do
sh < libBug.shar <<<<< the file name you gave

R CMD check: Error in .C
Function/file names are hypothetical. Say I have written myfunction.R,
which calls myfunction.c via .C("myfunction", ...).
I've compiled successfully myfunction.c via R CMD SHLIB myfunction.c
in the terminal. Then, in the R console:
dyn.load("myfunction.so")
source("myfunction.R")
test <- myfunction() # works fine
So everything is in order, myfunction works

R package: Where to put code to Run Once Only?
Is there a specific place where we can place code to run once only in a
package?
I have code that switches based on Sys.info()[["nodename"]] - but since this
just about never changes, I would like to run it only once when someone
runs:
require( mypackage ) or library( mypackage )
I'm tempted to have some free-floating code in global space (in one of my
package's .R files), but

small security-related rsync extension
Included below is a shar archive containing two patches that together:
1) make backup files get their setuid and setgid bits stripped by
default
2) add a "-s" option that allows backup files to continue to have
these privileges
This means that if you update a collection of binaries with rsync, and
one or more of them has a local-root security problem, the backup
file(s) created when

how to list variables enclosed in an environment
I'm having trouble with a Bioconductor package, an variable expected in an
environment does not seem to be there. As part of my investigation of the
problem (most likely on my end) I'd like to list the variables contained in
an environment. If you have an environment loaded, lets call it "pkgEnv',
how does one find what it does contain? Mark

installing my own package - problems with INDEX
Hi there;
I am a neophyte to R though I have been messing around with programming in other languages and environments for some years (my dog's name is punchcard to give you some idea of how many years). I have been trying to make a package and install it, to no avail. The functions I have written all work as expected (by me, that is). But I cannot get the html help pages to work.

making package interface with FORTRAN under windows
Dear r-help group,
I am creating a package that has some FORTRAN code under windows. I have
read through "Writing R Extension" but still not so clear about the steps.
Before R CMD build, how can I create a dynamic library and later in my R
function using dyn.load ("xxx.dll") ?
If I already have a .dll file, can I build the package with the dll file
directly ?
Does any one

Building latest version of package
Hi
I have a package which was built using R 1.9.1 and everything worked
fine. I recently upgraded to R 2.0.1 and tried to re-install my package
- and I got:
Error in library(mypackage) : 'mypackage' is not a valid package --
installed < 2.0.0?
So I tried rebuilding it using my new version of R:
R CMD BUILD --binary mypackage

cp: cannot stat `mypackage.chm': No

Making a Package
Hello.
I have what I know to be a simple question, but never having done anything like this it is
pretty tough.
I'm trying to write an R package. I have a collection of functions that I loaded into R and
then used package.skeleton(). After editing everything in the resulting folder, call it
NewPackage, I tried to follow along with some instructions I found for Windows users.
I installed

Questions on package creation
I have some questions about
1. nomenclature,
2. recommended file locations and
3. overall procedure related to creating packages.
To the extent that it matters, examples here relate to Windows XP
R 2.0.1 beta.
The questions are interspersed and prefaced with ***.
My understanding is that there are actually 6 forms of a package
that one should use in package development:

Example input data with example output using relative pathway in vignette of R package?
I'm putting together an R package. I would like to show example code in the
vignette, where example data files (included in the package) are used to
generate an (example) output file.
I read about using example data in Hadley Wickham's post (
http://r-pkgs.had.co.nz/data.html), and believe I should keep my example
data as raw data, as it must be parsed to generate the output.
So, I

Cannot link mypackage to 2 other packages
Hi,
I need to link mypackage to 2 other packages so I can call
some C functions defined in these 2 packages from mine.
I've tried

as suggested by the "5.4 Registering native routines" section
of the "Writing R Extensions" manual but then only packageA is
seen at compilation time (gcc is called with

install/build/build --binary
I have question regarding package installation.
What is the difference between check, INSTALL, build and
build --binary, which imply which and what order does one
normally perform them? I have been trying:
R CMD build /mypackage
R CMD check /mypackage
R CMD build --binary /mypackage
in that order but wanted to check that this is right.
Also, what portion of the check process can be run
